AI-driven multi-omics integration for multi-scale predictive modeling of causal genotype-environment-phenotype relationships

Despite the wealth of single-cell multi-omics data, it remains challenging to predict the consequences of novel genetic and chemical perturbations in the human body. It requires knowledge of molecular interactions at all biological levels, encompassing disease models and humans. Current machine learning methods primarily establish statistical correlations between genotypes and phenotypes but struggle to identify physiologically significant causal factors, limiting their predictive power. Key challenges in predictive modeling include scarcity of labeled data, generalization across different domains, and disentangling causation from correlation. In light of recent advances in multi-omics data integration, we propose a new artificial intelligence (AI)-powered biology-inspired multi-scale modeling framework to tackle these issues. This framework will integrate multi-omics data across biological levels, organism hierarchies, and species to predict causal genotype-environment-phenotype relationships under various conditions. AI models inspired by biology may identify novel molecular targets, biomarkers, pharmaceutical agents, and personalized medicines for presently unmet medical needs.

A Universal Framework for Accurate and Efficient Geometric Deep Learning of Molecular Systems

Molecular sciences address a wide range of problems involving molecules of different types and sizes and their complexes. Recently, geometric deep learning, especially Graph Neural Networks, has shown promising performance in molecular science applications. However, most existing works often impose targeted inductive biases to a specific molecular system, and are inefficient when applied to macromolecules or large-scale tasks, thereby limiting their applications to many real-world problems. To address these challenges, we present PAMNet, a universal framework for accurately and efficiently learning the representations of three-dimensional (3D) molecules of varying sizes and types in any molecular system. Inspired by molecular mechanics, PAMNet induces a physics-informed bias to explicitly model local and non-local interactions and their combined effects. As a result, PAMNet can reduce expensive operations, making it time and memory efficient. In extensive benchmark studies, PAMNet outperforms state-of-the-art baselines regarding both accuracy and efficiency in three diverse learning tasks: small molecule properties, RNA 3D structures, and protein-ligand binding affinities. Our results highlight the potential for PAMNet in a broad range of molecular science applications.

Learning Universal and Robust 3D Molecular Representations with Graph Convolutional Networks

To learn accurate representations of molecules, it is essential to consider both chemical and geometric features. To encode geometric information, many descriptors have been proposed in constrained circumstances for specific types of molecules and do not have the properties to be ``robust": 1. Invariant to rotations and translations; 2. Injective when embedding molecular structures. In this work, we propose a universal and robust Directional Node Pair (DNP) descriptor based on the graph representations of 3D molecules. Our DNP descriptor is robust compared to previous ones and can be applied to multiple molecular types. To combine the DNP descriptor and chemical features in molecules, we construct the Robust Molecular Graph Convolutional Network (RoM-GCN) which is capable to take both node and edge features into consideration when generating molecule representations. We evaluate our model on protein and small molecule datasets. Our results validate the superiority of the DNP descriptor in incorporating 3D geometric information of molecules. RoM-GCN outperforms all compared baselines.

Boundary and Context Aware Training for CIF-based Non-Autoregressive End-to-end ASR

Continuous integrate-and-fire (CIF) based models, which use a soft and monotonic alignment mechanism, have been well applied in non-autoregressive (NAR) speech recognition with competitive performance compared with other NAR methods. However, such an alignment learning strategy may suffer from an erroneous acoustic boundary estimation, severely hindering the convergence speed as well as the system performance. In this paper, we propose a boundary and context aware training approach for CIF based NAR models. Firstly, the connectionist temporal classification (CTC) spike information is utilized to guide the learning of acoustic boundaries in the CIF. Besides, an additional contextual decoder is introduced behind the CIF decoder, aiming to capture the linguistic dependencies within a sentence. Finally, we adopt a recently proposed Conformer architecture to improve the capacity of acoustic modeling. Experiments on the open-source Mandarin AISHELL-1 corpus show that the proposed method achieves a comparable character error rates (CERs) of 4.9% with only 1/24 latency compared with a state-of-the-art autoregressive (AR) Conformer model. Futhermore, when evaluating on an internal 7500 hours Mandarin corpus, our model still outperforms other NAR methods and even reaches the AR Conformer model on a challenging real-world noisy test set.

INTERSPEECH 2021 ConferencingSpeech Challenge: Towards Far-field Multi-Channel Speech Enhancement for Video Conferencing

The ConferencingSpeech 2021 challenge is proposed to stimulate research on far-field multi-channel speech enhancement for video conferencing. The challenge consists of two separate tasks: 1) Task 1 is multi-channel speech enhancement with single microphone array and focusing on practical application with real-time requirement and 2) Task 2 is multi-channel speech enhancement with multiple distributed microphone arrays, which is a non-real-time track and does not have any constraints so that participants could explore any algorithms to obtain high speech quality. Targeting the real video conferencing room application, the challenge database was recorded from real speakers and all recording facilities were located by following the real setup of conferencing room. In this challenge, we open-sourced the list of open source clean speech and noise datasets, simulation scripts, and a baseline system for participants to develop their own system. The final ranking of the challenge will be decided by the subjective evaluation which is performed using Absolute Category Ratings (ACR) to estimate Mean Opinion Score (MOS), speech MOS (S-MOS), and noise MOS (N-MOS). This paper describes the challenge, tasks, datasets, and subjective evaluation. The baseline system which is a complex ratio mask based neural network and its experimental results are also presented.

CODE-AE: A Coherent De-confounding Autoencoder for Predicting Patient-Specific Drug Response From Cell Line Transcriptomics

Accurate and robust prediction of patient's response to drug treatments is critical for developing precision medicine. However, it is often difficult to obtain a sufficient amount of coherent drug response data from patients directly for training a generalized machine learning model. Although the utilization of rich cell line data provides an alternative solution, it is challenging to transfer the knowledge obtained from cell lines to patients due to various confounding factors. Few existing transfer learning methods can reliably disentangle common intrinsic biological signals from confounding factors in the cell line and patient data. In this paper, we develop a Coherent Deconfounding Autoencoder (CODE-AE) that can extract both common biological signals shared by incoherent samples and private representations unique to each data set, transfer knowledge learned from cell line data to tissue data, and separate confounding factors from them. Extensive studies on multiple data sets demonstrate that CODE-AE significantly improves the accuracy and robustness over state-of-the-art methods in both predicting patient drug response and de-confounding biological signals. Thus, CODE-AE provides a useful framework to take advantage of in vitro omics data for developing generalized patient predictive models. Espresso: A Fast End-to-end Neural Speech Recognition Toolkit

We present Espresso, an open-source, modular, extensible end-to-end neural automatic speech recognition (ASR) toolkit based on the deep learning library PyTorch and the popular neural machine translation toolkit fairseq. Espresso supports distributed training across GPUs and computing nodes, and features various decoding approaches commonly employed in ASR, including look-ahead word-based language model fusion, for which a fast, parallelized decoder is implemented. Espresso achieves state-of-the-art ASR performance on the WSJ, LibriSpeech, and Switchboard data sets among other end-to-end systems without data augmentation, and is 4--11x faster for decoding than similar systems (e.g. ESPnet).

The NPU-ASLP System Description for Visual Speech Recognition in CNVSRC 2024

This paper delineates the visual speech recognition (VSR) system introduced by the NPU-ASLP (Team 237) in the second Chinese Continuous Visual Speech Recognition Challenge (CNVSRC 2024), engaging in all four tracks, including the fixed and open tracks of Single-Speaker VSR Task and Multi-Speaker VSR Task. In terms of data processing, we leverage the lip motion extractor from the baseline1 to produce multiscale video data. Besides, various augmentation techniques are applied during training, encompassing speed perturbation, random rotation, horizontal flipping, and color transformation. The VSR model adopts an end-to-end architecture with joint CTC/attention loss, introducing Enhanced ResNet3D visual frontend, E-Branchformer encoder, and Bi-directional Transformer decoder. Our approach yields a 30.47% CER for the Single-Speaker Task and 34.30% CER for the Multi-Speaker Task, securing second place in the open track of the Single-Speaker Task and first place in the other three tracks.

MobileMamba: Lightweight Multi-Receptive Visual Mamba Network

Previous research on lightweight models has primarily focused on CNNs and Transformer-based designs. CNNs, with their local receptive fields, struggle to capture long-range dependencies, while Transformers, despite their global modeling capabilities, are limited by quadratic computational complexity in high-resolution scenarios. Recently, state-space models have gained popularity in the visual domain due to their linear computational complexity. Despite their low FLOPs, current lightweight Mamba-based models exhibit suboptimal throughput. In this work, we propose the MobileMamba framework, which balances efficiency and performance. We design a three-stage network to enhance inference speed significantly. At a fine-grained level, we introduce the Multi-Receptive Field Feature Interaction(MRFFI) module, comprising the Long-Range Wavelet Transform-Enhanced Mamba(WTE-Mamba), Efficient Multi-Kernel Depthwise Convolution(MK-DeConv), and Eliminate Redundant Identity components. This module integrates multi-receptive field information and enhances high-frequency detail extraction. Additionally, we employ training and testing strategies to further improve performance and efficiency. MobileMamba achieves up to 83.6% on Top-1, surpassing existing state-of-the-art methods which is maximum x21 faster than LocalVim on GPU. Extensive experiments on high-resolution downstream tasks demonstrate that MobileMamba surpasses current efficient models, achieving an optimal balance between speed and accuracy.

ContextASR-Bench: A Massive Contextual Speech Recognition Benchmark

Automatic Speech Recognition (ASR) has been extensively investigated, yet prior benchmarks have largely focused on assessing the acoustic robustness of ASR models, leaving evaluations of their linguistic capabilities relatively underexplored. This largely stems from the limited parameter sizes and training corpora of conventional ASR models, leaving them with insufficient world knowledge, which is crucial for accurately recognizing named entities across diverse domains. For instance, drug and treatment names in medicine or specialized technical terms in engineering. Recent breakthroughs in Large Language Models (LLMs) and corresponding Large Audio Language Models (LALMs) have markedly enhanced the visibility of advanced context modeling and general artificial intelligence capabilities. Leveraging LLMs, we envision a unified system capable of robust speech recognition across diverse real-world domains, yet existing benchmarks are inadequate for evaluating this objective. To address this gap, we propose ContextASR-Bench: a comprehensive, large-scale benchmark designed to assess the linguistic competence of ASR systems using corpora that feature numerous named entities across multiple domains. It encompasses up to 40,000 data entries with more than 300,000 named entities across over 10 domains. Beyond the audio and its transcription, each sample provides the domain it belongs to and a list of named entities it contains, which are referred to as the context. Based on this, we introduce three evaluation modes to assess how effectively models can exploit such context to improve ASR accuracy. Extensive evaluation on ContextASR-Bench highlights that LALMs outperform conventional ASR models by a large margin thanks to the strong world knowledge and context modeling of LLMs, yet there remains ample room for further improvement. The dataset and evaluation code have been released.

Contextualized Automatic Speech Recognition with Dynamic Vocabulary Prediction and Activation

Deep biasing improves automatic speech recognition (ASR) performance by incorporating contextual phrases. However, most existing methods enhance subwords in a contextual phrase as independent units, potentially compromising contextual phrase integrity, leading to accuracy reduction. In this paper, we propose an encoder-based phrase-level contextualized ASR method that leverages dynamic vocabulary prediction and activation. We introduce architectural optimizations and integrate a bias loss to extend phrase-level predictions based on frame-level outputs. We also introduce a confidence-activated decoding method that ensures the complete output of contextual phrases while suppressing incorrect bias. Experiments on Librispeech and Wenetspeech datasets demonstrate that our approach achieves relative WER reductions of 28.31% and 23.49% compared to baseline, with the WER on contextual phrases decreasing relatively by 72.04% and 75.69%.

Uformer: A Unet based dilated complex & real dual-path conformer network for simultaneous speech enhancement and dereverberation

Complex spectrum and magnitude are considered as two major features of speech enhancement and dereverberation. Traditional approaches always treat these two features separately, ignoring their underlying relationship. In this paper, we propose Uformer, a Unet based dilated complex & real dual-path conformer network in both complex and magnitude domain for simultaneous speech enhancement and dereverberation. We exploit time attention (TA) and dilated convolution (DC) to leverage local and global contextual information and frequency attention (FA) to model dimensional information. These three sub-modules contained in the proposed dilated complex & real dual-path conformer module effectively improve the speech enhancement and dereverberation performance. Furthermore, hybrid encoder and decoder are adopted to simultaneously model the complex spectrum and magnitude and promote the information interaction between two domains. Encoder decoder attention is also applied to enhance the interaction between encoder and decoder. Our experimental results outperform all SOTA time and complex domain models objectively and subjectively. Specifically, Uformer reaches 3.6032 DNSMOS on the blind test set of Interspeech 2021 DNS Challenge, which outperforms all top-performed models. We also carry out ablation experiments to tease apart all proposed sub-modules that are most important.

Duality Temporal-channel-frequency Attention Enhanced Speaker Representation Learning

The use of channel-wise attention in CNN based speaker representation networks has achieved remarkable performance in speaker verification (SV). But these approaches do simple averaging on time and frequency feature maps before channel-wise attention learning and ignore the essential mutual interaction among temporal, channel as well as frequency scales. To address this problem, we propose the Duality Temporal-Channel-Frequency (DTCF) attention to re-calibrate the channel-wise features with aggregation of global context on temporal and frequency dimensions. Specifically, the duality attention - time-channel (T-C) attention as well as frequency-channel (F-C) attention - aims to focus on salient regions along the T-C and F-C feature maps that may have more considerable impact on the global context, leading to more discriminative speaker representations. We evaluate the effectiveness of the proposed DTCF attention on the CN-Celeb and VoxCeleb datasets. On the CN-Celeb evaluation set, the EER/minDCF of ResNet34-DTCF are reduced by 0.63%/0.0718 compared with those of ResNet34-SE. On VoxCeleb1-O, VoxCeleb1-E and VoxCeleb1-H evaluation sets, the EER/minDCF of ResNet34-DTCF achieve 0.36%/0.0263, 0.39%/0.0382 and 0.74%/0.0753 reductions compared with those of ResNet34-SE.

Beijing ZKJ-NPU Speaker Verification System for VoxCeleb Speaker Recognition Challenge 2021

In this report, we describe the Beijing ZKJ-NPU team submission to the VoxCeleb Speaker Recognition Challenge 2021 (VoxSRC-21). We participated in the fully supervised speaker verification track 1 and track 2. In the challenge, we explored various kinds of advanced neural network structures with different pooling layers and objective loss functions. In addition, we introduced the ResNet-DTCF, CoAtNet and PyConv networks to advance the performance of CNN-based speaker embedding model. Moreover, we applied embedding normalization and score normalization at the evaluation stage. By fusing 11 and 14 systems, our final best performances (minDCF/EER) on the evaluation trails are 0.1205/2.8160% and 0.1175/2.8400% respectively for track 1 and 2. With our submission, we came to the second place in the challenge for both tracks.

Glow-WaveGAN: Learning Speech Representations from GAN-based Variational Auto-Encoder For High Fidelity Flow-based Speech Synthesis

Current two-stage TTS framework typically integrates an acoustic model with a vocoder -- the acoustic model predicts a low resolution intermediate representation such as Mel-spectrum while the vocoder generates waveform from the intermediate representation. Although the intermediate representation is served as a bridge, there still exists critical mismatch between the acoustic model and the vocoder as they are commonly separately learned and work on different distributions of representation, leading to inevitable artifacts in the synthesized speech. In this work, different from using pre-designed intermediate representation in most previous studies, we propose to use VAE combining with GAN to learn a latent representation directly from speech and then utilize a flow-based acoustic model to model the distribution of the latent representation from text. In this way, the mismatch problem is migrated as the two stages work on the same distribution. Results demonstrate that the flow-based acoustic model can exactly model the distribution of our learned speech representation and the proposed TTS framework, namely Glow-WaveGAN, can produce high fidelity speech outperforming the state-of-the-art GAN-based model.

Controllable Context-aware Conversational Speech Synthesis

In spoken conversations, spontaneous behaviors like filled pause and prolongations always happen. Conversational partner tends to align features of their speech with their interlocutor which is known as entrainment. To produce human-like conversations, we propose a unified controllable spontaneous conversational speech synthesis framework to model the above two phenomena. Specifically, we use explicit labels to represent two typical spontaneous behaviors filled-pause and prolongation in the acoustic model and develop a neural network based predictor to predict the occurrences of the two behaviors from text. We subsequently develop an algorithm based on the predictor to control the occurrence frequency of the behaviors, making the synthesized speech vary from less disfluent to more disfluent. To model the speech entrainment at acoustic level, we utilize a context acoustic encoder to extract a global style embedding from the previous speech conditioning on the synthesizing of current speech. Furthermore, since the current and previous utterances belong to the different speakers in a conversation, we add a domain adversarial training module to eliminate the speaker-related information in the acoustic encoder while maintaining the style-related information. Experiments show that our proposed approach can synthesize realistic conversations and control the occurrences of the spontaneous behaviors naturally.

Improving robustness of one-shot voice conversion with deep discriminative speaker encoder

One-shot voice conversion has received significant attention since only one utterance from source speaker and target speaker respectively is required. Moreover, source speaker and target speaker do not need to be seen during training. However, available one-shot voice conversion approaches are not stable for unseen speakers as the speaker embedding extracted from one utterance of an unseen speaker is not reliable. In this paper, we propose a deep discriminative speaker encoder to extract speaker embedding from one utterance more effectively. Specifically, the speaker encoder first integrates residual network and squeeze-and-excitation network to extract discriminative speaker information in frame level by modeling frame-wise and channel-wise interdependence in features. Then attention mechanism is introduced to further emphasize speaker related information via assigning different weights to frame level speaker information. Finally a statistic pooling layer is used to aggregate weighted frame level speaker information to form utterance level speaker embedding. The experimental results demonstrate that our proposed speaker encoder can improve the robustness of one-shot voice conversion for unseen speakers and outperforms baseline systems in terms of speech quality and speaker similarity.

Efficient Conformer with Prob-Sparse Attention Mechanism for End-to-EndSpeech Recognition

End-to-end models are favored in automatic speech recognition (ASR) because of their simplified system structure and superior performance. Among these models, Transformer and Conformer have achieved state-of-the-art recognition accuracy in which self-attention plays a vital role in capturing important global information. However, the time and memory complexity of self-attention increases squarely with the length of the sentence. In this paper, a prob-sparse self-attention mechanism is introduced into Conformer to sparse the computing process of self-attention in order to accelerate inference speed and reduce space consumption. Specifically, we adopt a Kullback-Leibler divergence based sparsity measurement for each query to decide whether we compute the attention function on this query. By using the prob-sparse attention mechanism, we achieve impressively 8% to 45% inference speed-up and 15% to 45% memory usage reduction of the self-attention module of Conformer Transducer while maintaining the same level of error rate.

DCCRN+: Channel-wise Subband DCCRN with SNR Estimation for Speech Enhancement

Deep complex convolution recurrent network (DCCRN), which extends CRN with complex structure, has achieved superior performance in MOS evaluation in Interspeech 2020 deep noise suppression challenge (DNS2020). This paper further extends DCCRN with the following significant revisions. We first extend the model to sub-band processing where the bands are split and merged by learnable neural network filters instead of engineered FIR filters, leading to a faster noise suppressor trained in an end-to-end manner. Then the LSTM is further substituted with a complex TF-LSTM to better model temporal dependencies along both time and frequency axes. Moreover, instead of simply concatenating the output of each encoder layer to the input of the corresponding decoder layer, we use convolution blocks to first aggregate essential information from the encoder output before feeding it to the decoder layers. We specifically formulate the decoder with an extra a priori SNR estimation module to maintain good speech quality while removing noise. Finally a post-processing module is adopted to further suppress the unnatural residual noise. The new model, named DCCRN+, has surpassed the original DCCRN as well as several competitive models in terms of PESQ and DNSMOS, and has achieved superior performance in the new Interspeech 2021 DNS challenge

The NPU System for the 2020 Personalized Voice Trigger Challenge

This paper describes the system developed by the NPU team for the 2020 personalized voice trigger challenge. Our submitted system consists of two independently trained subsystems: a small footprint keyword spotting (KWS) system and a speaker verification (SV) system. For the KWS system, a multi-scale dilated temporal convolutional (MDTC) network is proposed to detect wake-up word (WuW). For SV system, Write something here. The KWS predicts posterior probabilities of whether an audio utterance contains WuW and estimates the location of WuW at the same time. When the posterior probability ofWuW reaches a predefined threshold, the identity information of triggered segment is determined by the SV system. On evaluation dataset, our submitted system obtains detection costs of 0.081and 0.091 in close talking and far-field tasks, respectively.

Unified Streaming and Non-streaming Two-pass End-to-end Model for Speech Recognition

In this paper, we present a novel two-pass approach to unify streaming and non-streaming end-to-end (E2E) speech recognition in a single model. Our model adopts the hybrid CTC/attention architecture, in which the conformer layers in the encoder are modified. We propose a dynamic chunk-based attention strategy to allow arbitrary right context length. At inference time, the CTC decoder generates n-best hypotheses in a streaming way. The inference latency could be easily controlled by only changing the chunk size. The CTC hypotheses are then rescored by the attention decoder to get the final result. This efficient rescoring process causes very little sentence-level latency. Our experiments on the open 170-hour AISHELL-1 dataset show that, the proposed method can unify the streaming and non-streaming model simply and efficiently. On the AISHELL-1 test set, our unified model achieves 5.60% relative character error rate (CER) reduction in non-streaming ASR compared to a standard non-streaming transformer. The same model achieves 5.42% CER with 640ms latency in a streaming ASR system.

Phonetic Posteriorgrams based Many-to-Many Singing Voice Conversion via Adversarial Training

This paper describes an end-to-end adversarial singing voice conversion (EA-SVC) approach. It can directly generate arbitrary singing waveform by given phonetic posteriorgram (PPG) representing content, F0 representing pitch, and speaker embedding representing timbre, respectively. Proposed system is composed of three modules: generator $G$, the audio generation discriminator $D_{A}$, and the feature disentanglement discriminator $D_F$. The generator $G$ encodes the features in parallel and inversely transforms them into the target waveform. In order to make timbre conversion more stable and controllable, speaker embedding is further decomposed to the weighted sum of a group of trainable vectors representing different timbre clusters. Further, to realize more robust and accurate singing conversion, disentanglement discriminator $D_F$ is proposed to remove pitch and timbre related information that remains in the encoded PPG. Finally, a two-stage training is conducted to keep a stable and effective adversarial training process. Subjective evaluation results demonstrate the effectiveness of our proposed methods. Proposed system outperforms conventional cascade approach and the WaveNet based end-to-end approach in terms of both singing quality and singer similarity. Further objective analysis reveals that the model trained with the proposed two-stage training strategy can produce a smoother and sharper formant which leads to higher audio quality.

Optimizing voice conversion network with cycle consistency loss of speaker identity

We propose a novel training scheme to optimize voice conversion network with a speaker identity loss function. The training scheme not only minimizes frame-level spectral loss, but also speaker identity loss. We introduce a cycle consistency loss that constrains the converted speech to maintain the same speaker identity as reference speech at utterance level. While the proposed training scheme is applicable to any voice conversion networks, we formulate the study under the average model voice conversion framework in this paper. Experiments conducted on CMU-ARCTIC and CSTR-VCTK corpus confirm that the proposed method outperforms baseline methods in terms of speaker similarity.

Learn2Sing: Target Speaker Singing Voice Synthesis by learning from a Singing Teacher

Singing voice synthesis has been paid rising attention with the rapid development of speech synthesis area. In general, a studio-level singing corpus is usually necessary to produce a natural singing voice from lyrics and music-related transcription. However, such a corpus is difficult to collect since it's hard for many of us to sing like a professional singer. In this paper, we propose an approach -- Learn2Sing that only needs a singing teacher to generate the target speakers' singing voice without their singing voice data. In our approach, a teacher's singing corpus and speech from multiple target speakers are trained in a frame-level auto-regressive acoustic model where singing and speaking share the common speaker embedding and style tag embedding. Meanwhile, since there is no music-related transcription for the target speaker, we use log-scale fundamental frequency (LF0) as an auxiliary feature as the inputs of the acoustic model for building a unified input representation. In order to enable the target speaker to sing without singing reference audio in the inference stage, a duration model and an LF0 prediction model are also trained. Particularly, we employ domain adversarial training (DAT) in the acoustic model, which aims to enhance the singing performance of target speakers by disentangling style from acoustic features of singing and speaking data. Our experiments indicate that the proposed approach is capable of synthesizing singing voice for target speaker given only their speech samples.

Molecular Mechanics-Driven Graph Neural Network with Multiplex Graph for Molecular Structures

The prediction of physicochemical properties from molecular structures is a crucial task for artificial intelligence aided molecular design. A growing number of Graph Neural Networks (GNNs) have been proposed to address this challenge. These models improve their expressive power by incorporating auxiliary information in molecules while inevitably increase their computational complexity. In this work, we aim to design a GNN which is both powerful and efficient for molecule structures. To achieve such goal, we propose a molecular mechanics-driven approach by first representing each molecule as a two-layer multiplex graph, where one layer contains only local connections that mainly capture the covalent interactions and another layer contains global connections that can simulate non-covalent interactions. Then for each layer, a corresponding message passing module is proposed to balance the trade-off of expression power and computational complexity. Based on these two modules, we build Multiplex Molecular Graph Neural Network (MXMNet). When validated by the QM9 dataset for small molecules and PDBBind dataset for large protein-ligand complexes, MXMNet achieves superior results to the existing state-of-the-art models under restricted resources.

DESNet: A Multi-channel Network for Simultaneous Speech Dereverberation, Enhancement and Separation

In this paper, we propose a multi-channel network for simultaneous speech dereverberation, enhancement and separation (DESNet). To enable gradient propagation and joint optimization, we adopt the attentional selection mechanism of the multi-channel features, which is originally proposed in end-to-end unmixing, fixed-beamforming and extraction (E2E-UFE) structure. Furthermore, the novel deep complex convolutional recurrent network (DCCRN) is used as the structure of the speech unmixing and the neural network based weighted prediction error (WPE) is cascaded beforehand for speech dereverberation. We also introduce the staged SNR strategy and symphonic loss for the training of the network to further improve the final performance. Experiments show that in non-dereverberated case, the proposed DESNet outperforms DCCRN and most state-of-the-art structures in speech enhancement and separation, while in dereverberated scenario, DESNet also shows improvements over the cascaded WPE-DCCRN networks.

AutoSpeech 2020: The Second Automated Machine Learning Challenge for Speech Classification

The AutoSpeech challenge calls for automated machine learning (AutoML) solutions to automate the process of applying machine learning to speech processing tasks. These tasks, which cover a large variety of domains, will be shown to the automated system in a random order. Each time when the tasks are switched, the information of the new task will be hinted with its corresponding training set. Thus, every submitted solution should contain an adaptation routine which adapts the system to the new task. Compared to the first edition, the 2020 edition includes advances of 1) more speech tasks, 2) noisier data in each task, 3) a modified evaluation metric. This paper outlines the challenge and describe the competition protocol, datasets, evaluation metric, starting kit, and baseline systems.

A Cross-Level Information Transmission Network for Predicting Phenotype from New Genotype: Application to Cancer Precision Medicine

An unsolved fundamental problem in biology and ecology is to predict observable traits (phenotypes) from a new genetic constitution (genotype) of an organism under environmental perturbations (e.g., drug treatment). The emergence of multiple omics data provides new opportunities but imposes great challenges in the predictive modeling of genotype-phenotype associations. Firstly, the high-dimensionality of genomics data and the lack of labeled data often make the existing supervised learning techniques less successful. Secondly, it is a challenging task to integrate heterogeneous omics data from different resources. Finally, the information transmission from DNA to phenotype involves multiple intermediate levels of RNA, protein, metabolite, etc. The higher-level features (e.g., gene expression) usually have stronger discriminative power than the lower level features (e.g., somatic mutation). To address above issues, we proposed a novel Cross-LEvel Information Transmission network (CLEIT) framework. CLEIT aims to explicitly model the asymmetrical multi-level organization of the biological system. Inspired by domain adaptation, CLEIT first learns the latent representation of high-level domain then uses it as ground-truth embedding to improve the representation learning of the low-level domain in the form of contrastive loss. In addition, we adopt a pre-training-fine-tuning approach to leveraging the unlabeled heterogeneous omics data to improve the generalizability of CLEIT. We demonstrate the effectiveness and performance boost of CLEIT in predicting anti-cancer drug sensitivity from somatic mutations via the assistance of gene expressions when compared with state-of-the-art methods.

Conversational End-to-End TTS for Voice Agent

End-to-end neural TTS has achieved superior performance on reading style speech synthesis. However, it's still a challenge to build a high-quality conversational TTS due to the limitations of the corpus and modeling capability. This study aims at building a conversational TTS for a voice agent under sequence to sequence modeling framework. We firstly construct a spontaneous conversational speech corpus well designed for the voice agent with a new recording scheme ensuring both recording quality and conversational speaking style. Secondly, we propose a conversation context-aware end-to-end TTS approach which has an auxiliary encoder and a conversational context encoder to reinforce the information about the current utterance and its context in a conversation as well. Experimental results show that the proposed methods produce more natural prosody in accordance with the conversational context, with significant preference gains at both utterance-level and conversation-level. Moreover, we find that the model has the ability to express some spontaneous behaviors, like fillers and repeated words, which makes the conversational speaking style more realistic.

a novel cross-lingual voice cloning approach with a few text-free samples

In this paper, we present a cross-lingual voice cloning approach. BN features obtained by SI-ASR model are used as a bridge across speakers and language boundaries. The relationships between text and BN features are modeled by the latent prosody model. The acoustic model learns the translation from BN features to acoustic features. The acoustic model is fine-tuned with a few samples of the target speaker to realize voice cloning. This system can generate speech of arbitrary utterance of target language in cross-lingual speakers' voice. We verify that with small amount of audio data, our proposed approach can well handle cross-lingual tasks. And in intra-lingual tasks, our proposed approach also performs better than baseline approach in naturalness and similarity.

Improved Speaker-Dependent Separation for CHiME-5 Challenge

This paper summarizes several follow-up contributions for improving our submitted NWPU speaker-dependent system for CHiME-5 challenge, which aims to solve the problem of multi-channel, highly-overlapped conversational speech recognition in a dinner party scenario with reverberations and non-stationary noises. We adopt a speaker-aware training method by using i-vector as the target speaker information for multi-talker speech separation. With only one unified separation model for all speakers, we achieve a 10\% absolute improvement in terms of word error rate (WER) over the previous baseline of 80.28\% on the development set by leveraging our newly proposed data processing techniques and beamforming approach. With our improved back-end acoustic model, we further reduce WER to 60.15\% which surpasses the result of our submitted CHiME-5 challenge system without applying any fusion techniques.

A Waveform Representation Framework for High-quality Statistical Parametric Speech Synthesis

State-of-the-art statistical parametric speech synthesis (SPSS) generally uses a vocoder to represent speech signals and parameterize them into features for subsequent modeling. Magnitude spectrum has been a dominant feature over the years. Although perceptual studies have shown that phase spectrum is essential to the quality of synthesized speech, it is often ignored by using a minimum phase filter during synthesis and the speech quality suffers. To bypass this bottleneck in vocoded speech, this paper proposes a phase-embedded waveform representation framework and establishes a magnitude-phase joint modeling platform for high-quality SPSS. Our experiments on waveform reconstruction show that the performance is better than that of the widely-used STRAIGHT. Furthermore, the proposed modeling and synthesis platform outperforms a leading-edge, vocoded, deep bidirectional long short-term memory recurrent neural network (DBLSTM-RNN)-based baseline system in various objective evaluation metrics conducted.
