Compositor: Bottom-up Clustering and Compositing for Robust Part and Object Segmentation

In this work, we present a robust approach for joint part and object segmentation. Specifically, we reformulate object and part segmentation as an optimization problem and build a hierarchical feature representation including pixel, part, and object-level embeddings to solve it in a bottom-up clustering manner. Pixels are grouped into several clusters where the part-level embeddings serve as cluster centers. Afterwards, object masks are obtained by compositing the part proposals. This bottom-up interaction is shown to be effective in integrating information from lower semantic levels to higher semantic levels. Based on that, our novel approach Compositor produces part and object segmentation masks simultaneously while improving the mask quality. Compositor achieves state-of-the-art performance on PartImageNet and Pascal-Part by outperforming previous methods by around 0.9% and 1.3% on PartImageNet, 0.4% and 1.7% on Pascal-Part in terms of part and object mIoU and demonstrates better robustness against occlusion by around 4.4% and 7.1% on part and object respectively. Label-Free Liver Tumor Segmentation

We demonstrate that AI models can accurately segment liver tumors without the need for manual annotation by using synthetic tumors in CT scans. Our synthetic tumors have two intriguing advantages: (I) realistic in shape and texture, which even medical professionals can confuse with real tumors; (II) effective for training AI models, which can perform liver tumor segmentation similarly to the model trained on real tumors -- this result is exciting because no existing work, using synthetic tumors only, has thus far reached a similar or even close performance to real tumors. This result also implies that manual efforts for annotating tumors voxel by voxel (which took years to create) can be significantly reduced in the future. Moreover, our synthetic tumors can automatically generate many examples of small (or even tiny) synthetic tumors and have the potential to improve the success rate of detecting small liver tumors, which is critical for detecting the early stages of cancer. In addition to enriching the training data, our synthesizing strategy also enables us to rigorously assess the AI robustness.

3D TransUNet: Advancing Medical Image Segmentation through Vision Transformers

Medical image segmentation plays a crucial role in advancing healthcare systems for disease diagnosis and treatment planning. The u-shaped architecture, popularly known as U-Net, has proven highly successful for various medical image segmentation tasks. However, U-Net's convolution-based operations inherently limit its ability to model long-range dependencies effectively. To address these limitations, researchers have turned to Transformers, renowned for their global self-attention mechanisms, as alternative architectures. One popular network is our previous TransUNet, which leverages Transformers' self-attention to complement U-Net's localized information with the global context. In this paper, we extend the 2D TransUNet architecture to a 3D network by building upon the state-of-the-art nnU-Net architecture, and fully exploring Transformers' potential in both the encoder and decoder design. We introduce two key components: 1) A Transformer encoder that tokenizes image patches from a convolution neural network (CNN) feature map, enabling the extraction of global contexts, and 2) A Transformer decoder that adaptively refines candidate regions by utilizing cross-attention between candidate proposals and U-Net features. Our investigations reveal that different medical tasks benefit from distinct architectural designs. The Transformer encoder excels in multi-organ segmentation, where the relationship among organs is crucial. On the other hand, the Transformer decoder proves more beneficial for dealing with small and challenging segmented targets such as tumor segmentation. Extensive experiments showcase the significant potential of integrating a Transformer-based encoder and decoder into the u-shaped medical image segmentation architecture. TransUNet outperforms competitors in various medical applications.

Prompt-Based Exemplar Super-Compression and Regeneration for Class-Incremental Learning

Replay-based methods in class-incremental learning (CIL) have attained remarkable success. Despite their effectiveness, the inherent memory restriction results in saving a limited number of exemplars with poor diversity. In this paper, we introduce PESCR, a novel approach that substantially increases the quantity and enhances the diversity of exemplars based on a pre-trained general-purpose diffusion model, without fine-tuning it on target datasets or storing it in the memory buffer. Images are compressed into visual and textual prompts, which are saved instead of the original images, decreasing memory consumption by a factor of 24. In subsequent phases, diverse exemplars are regenerated by the diffusion model. We further propose partial compression and diffusion-based data augmentation to minimize the domain gap between generated exemplars and real images. PESCR significantly improves CIL performance across multiple benchmarks, e.g., 3.2% above the previous state-of-the-art on ImageNet-100.

MT-TransUNet: Mediating Multi-Task Tokens in Transformers for Skin Lesion Segmentation and Classification

Recent advances in automated skin cancer diagnosis have yielded performance on par with board-certified dermatologists. However, these approaches formulated skin cancer diagnosis as a simple classification task, dismissing the potential benefit from lesion segmentation. We argue that an accurate lesion segmentation can supplement the classification task with additive lesion information, such as asymmetry, border, intensity, and physical size; in turn, a faithful lesion classification can support the segmentation task with discriminant lesion features. To this end, this paper proposes a new multi-task framework, named MT-TransUNet, which is capable of segmenting and classifying skin lesions collaboratively by mediating multi-task tokens in Transformers. Furthermore, we have introduced dual-task and attended region consistency losses to take advantage of those images without pixel-level annotation, ensuring the model's robustness when it encounters the same image with an account of augmentation. Our MT-TransUNet exceeds the previous state of the art for lesion segmentation and classification tasks in ISIC-2017 and PH2; more importantly, it preserves compelling computational efficiency regarding model parameters (48M~vs.~130M) and inference speed (0.17s~vs.~2.02s per image). TransMix: Attend to Mix for Vision Transformers

Mixup-based augmentation has been found to be effective for generalizing models during training, especially for Vision Transformers (ViTs) since they can easily overfit. However, previous mixup-based methods have an underlying prior knowledge that the linearly interpolated ratio of targets should be kept the same as the ratio proposed in input interpolation. This may lead to a strange phenomenon that sometimes there is no valid object in the mixed image due to the random process in augmentation but there is still response in the label space. To bridge such gap between the input and label spaces, we propose TransMix, which mixes labels based on the attention maps of Vision Transformers. The confidence of the label will be larger if the corresponding input image is weighted higher by the attention map. TransMix is embarrassingly simple and can be implemented in just a few lines of code without introducing any extra parameters and FLOPs to ViT-based models. Experimental results show that our method can consistently improve various ViT-based models at scales on ImageNet classification. After pre-trained with TransMix on ImageNet, the ViT-based models also demonstrate better transferability to semantic segmentation, object detection and instance segmentation. SpecTr: Spectral Transformer for Hyperspectral Pathology Image Segmentation

Hyperspectral imaging (HSI) unlocks the huge potential to a wide variety of applications relied on high-precision pathology image segmentation, such as computational pathology and precision medicine. Since hyperspectral pathology images benefit from the rich and detailed spectral information even beyond the visible spectrum, the key to achieve high-precision hyperspectral pathology image segmentation is to felicitously model the context along high-dimensional spectral bands. Inspired by the strong context modeling ability of transformers, we hereby, for the first time, formulate the contextual feature learning across spectral bands for hyperspectral pathology image segmentation as a sequence-to-sequence prediction procedure by transformers. To assist spectral context learning procedure, we introduce two important strategies: (1) a sparsity scheme enforces the learned contextual relationship to be sparse, so as to eliminates the distraction from the redundant bands; (2) a spectral normalization, a separate group normalization for each spectral band, mitigates the nuisance caused by heterogeneous underlying distributions of bands. We name our method Spectral Transformer (SpecTr), which enjoys two benefits: (1) it has a strong ability to model long-range dependency among spectral bands, and (2) it jointly explores the spatial-spectral features of HSI. Experiments show that SpecTr outperforms other competing methods in a hyperspectral pathology image segmentation benchmark without the need of pre-training. TransUNet: Transformers Make Strong Encoders for Medical Image Segmentation

Medical image segmentation is an essential prerequisite for developing healthcare systems, especially for disease diagnosis and treatment planning. On various medical image segmentation tasks, the u-shaped architecture, also known as U-Net, has become the de-facto standard and achieved tremendous success. However, due to the intrinsic locality of convolution operations, U-Net generally demonstrates limitations in explicitly modeling long-range dependency. Transformers, designed for sequence-to-sequence prediction, have emerged as alternative architectures with innate global self-attention mechanisms, but can result in limited localization abilities due to insufficient low-level details. In this paper, we propose TransUNet, which merits both Transformers and U-Net, as a strong alternative for medical image segmentation. On one hand, the Transformer encodes tokenized image patches from a convolution neural network (CNN) feature map as the input sequence for extracting global contexts. On the other hand, the decoder upsamples the encoded features which are then combined with the high-resolution CNN feature maps to enable precise localization. We argue that Transformers can serve as strong encoders for medical image segmentation tasks, with the combination of U-Net to enhance finer details by recovering localized spatial information. TransUNet achieves superior performances to various competing methods on different medical applications including multi-organ segmentation and cardiac segmentation. Semi-supervised Medical Image Segmentation through Dual-task Consistency

Deep learning-based semi-supervised learning (SSL) algorithms have led to promising results in medical images segmentation and can alleviate doctors' expensive annotations by leveraging unlabeled data. However, most of the existing SSL algorithms in literature tend to regularize the model training by perturbing networks and/or data. Observing that multi/dual-task learning attends to various levels of information which have inherent prediction perturbation, we ask the question in this work: can we explicitly build task-level regularization rather than implicitly constructing networks- and/or data-level perturbation-and-transformation for SSL? To answer this question, we propose a novel dual-task-consistency semi-supervised framework for the first time. Concretely, we use a dual-task deep network that jointly predicts a pixel-wise segmentation map and a geometry-aware level set representation of the target. The level set representation is converted to an approximated segmentation map through a differentiable task transform layer. Simultaneously, we introduce a dual-task consistency regularization between the level set-derived segmentation maps and directly predicted segmentation maps for both labeled and unlabeled data. Extensive experiments on two public datasets show that our method can largely improve the performance by incorporating the unlabeled data. GenEx: Generating an Explorable World

Understanding, navigating, and exploring the 3D physical real world has long been a central challenge in the development of artificial intelligence. In this work, we take a step toward this goal by introducing GenEx, a system capable of planning complex embodied world exploration, guided by its generative imagination that forms priors (expectations) about the surrounding environments. GenEx generates an entire 3D-consistent imaginative environment from as little as a single RGB image, bringing it to life through panoramic video streams. Leveraging scalable 3D world data curated from Unreal Engine, our generative model is rounded in the physical world. It captures a continuous 360-degree environment with little effort, offering a boundless landscape for AI agents to explore and interact with. GenEx achieves high-quality world generation, robust loop consistency over long trajectories, and demonstrates strong 3D capabilities such as consistency and active 3D mapping. Powered by generative imagination of the world, GPT-assisted agents are equipped to perform complex embodied tasks, including both goal-agnostic exploration and goal-driven navigation. These agents utilize predictive expectation regarding unseen parts of the physical world to refine their beliefs, simulate different outcomes based on potential decisions, and make more informed choices. In summary, we demonstrate that GenEx provides a transformative platform for advancing embodied AI in imaginative spaces and brings potential for extending these capabilities to real-world exploration.

Generative World Explorer

Planning with partial observation is a central challenge in embodied AI. A majority of prior works have tackled this challenge by developing agents that physically explore their environment to update their beliefs about the world state. In contrast, humans can $\textit{imagine}$ unseen parts of the world through a mental exploration and $\textit{revise}$ their beliefs with imagined observations. Such updated beliefs can allow them to make more informed decisions, without necessitating the physical exploration of the world at all times. To achieve this human-like ability, we introduce the $\textit{Generative World Explorer (Genex)}$, an egocentric world exploration framework that allows an agent to mentally explore a large-scale 3D world (e.g., urban scenes) and acquire imagined observations to update its belief. This updated belief will then help the agent to make a more informed decision at the current step. To train $\textit{Genex}$, we create a synthetic urban scene dataset, Genex-DB. Our experimental results demonstrate that (1) $\textit{Genex}$ can generate high-quality and consistent observations during long-horizon exploration of a large virtual physical world and (2) the beliefs updated with the generated observations can inform an existing decision-making model (e.g., an LLM agent) to make better plans.

3D-TransUNet for Brain Metastases Segmentation in the BraTS2023 Challenge

Segmenting brain tumors is complex due to their diverse appearances and scales. Brain metastases, the most common type of brain tumor, are a frequent complication of cancer. Therefore, an effective segmentation model for brain metastases must adeptly capture local intricacies to delineate small tumor regions while also integrating global context to understand broader scan features. The TransUNet model, which combines Transformer self-attention with U-Net's localized information, emerges as a promising solution for this task. In this report, we address brain metastases segmentation by training the 3D-TransUNet model on the Brain Tumor Segmentation (BraTS-METS) 2023 challenge dataset. Specifically, we explored two architectural configurations: the Encoder-only 3D-TransUNet, employing Transformers solely in the encoder, and the Decoder-only 3D-TransUNet, utilizing Transformers exclusively in the decoder. For Encoder-only 3D-TransUNet, we note that Masked-Autoencoder pre-training is required for a better initialization of the Transformer Encoder and thus accelerates the training process. We identify that the Decoder-only 3D-TransUNet model should offer enhanced efficacy in the segmentation of brain metastases, as indicated by our 5-fold cross-validation on the training set. However, our use of the Encoder-only 3D-TransUNet model already yield notable results, with an average lesion-wise Dice score of 59.8\% on the test set, securing second place in the BraTS-METS 2023 challenge.

Medical World Model: Generative Simulation of Tumor Evolution for Treatment Planning

Providing effective treatment and making informed clinical decisions are essential goals of modern medicine and clinical care. We are interested in simulating disease dynamics for clinical decision-making, leveraging recent advances in large generative models. To this end, we introduce the Medical World Model (MeWM), the first world model in medicine that visually predicts future disease states based on clinical decisions. MeWM comprises (i) vision-language models to serve as policy models, and (ii) tumor generative models as dynamics models. The policy model generates action plans, such as clinical treatments, while the dynamics model simulates tumor progression or regression under given treatment conditions. Building on this, we propose the inverse dynamics model that applies survival analysis to the simulated post-treatment tumor, enabling the evaluation of treatment efficacy and the selection of the optimal clinical action plan. As a result, the proposed MeWM simulates disease dynamics by synthesizing post-treatment tumors, with state-of-the-art specificity in Turing tests evaluated by radiologists. Simultaneously, its inverse dynamics model outperforms medical-specialized GPTs in optimizing individualized treatment protocols across all metrics. Notably, MeWM improves clinical decision-making for interventional physicians, boosting F1-score in selecting the optimal TACE protocol by 13%, paving the way for future integration of medical world models as the second readers.

Combo-Gait: Unified Transformer Framework for Multi-Modal Gait Recognition and Attribute Analysis

Gait recognition is an important biometric for human identification at a distance, particularly under low-resolution or unconstrained environments. Current works typically focus on either 2D representations (e.g., silhouettes and skeletons) or 3D representations (e.g., meshes and SMPLs), but relying on a single modality often fails to capture the full geometric and dynamic complexity of human walking patterns. In this paper, we propose a multi-modal and multi-task framework that combines 2D temporal silhouettes with 3D SMPL features for robust gait analysis. Beyond identification, we introduce a multitask learning strategy that jointly performs gait recognition and human attribute estimation, including age, body mass index (BMI), and gender. A unified transformer is employed to effectively fuse multi-modal gait features and better learn attribute-related representations, while preserving discriminative identity cues. Extensive experiments on the large-scale BRIAR datasets, collected under challenging conditions such as long-range distances (up to 1 km) and extreme pitch angles (up to 50°), demonstrate that our approach outperforms state-of-the-art methods in gait recognition and provides accurate human attribute estimation. These results highlight the promise of multi-modal and multitask learning for advancing gait-based human understanding in real-world scenarios.

Efficient Large Multi-modal Models via Visual Context Compression

While significant advancements have been made in compressed representations for text embeddings in large language models (LLMs), the compression of visual tokens in multi-modal LLMs (MLLMs) has remained a largely overlooked area. In this work, we present the study on the analysis of redundancy concerning visual tokens and efficient training within these models. Our initial experiments show that eliminating up to 70% of visual tokens at the testing stage by simply average pooling only leads to a minimal 3% reduction in visual question answering accuracy on the GQA benchmark, indicating significant redundancy in visual context. Addressing this, we introduce Visual Context Compressor, which reduces the number of visual tokens to enhance training and inference efficiency without sacrificing performance. To minimize information loss caused by the compression on visual tokens while maintaining training efficiency, we develop LLaVolta as a light and staged training scheme that incorporates stage-wise visual context compression to progressively compress the visual tokens from heavily to lightly compression during training, yielding no loss of information when testing. Extensive experiments demonstrate that our approach enhances the performance of MLLMs in both image-language and video-language understanding, while also significantly cutting training costs and improving inference efficiency.

SCPM-Net: An Anchor-free 3D Lung Nodule Detection Network using Sphere Representation and Center Points Matching

Lung nodule detection from 3D Computed Tomography scans plays a vital role in efficient lung cancer screening. Despite the SOTA performance obtained by recent anchor-based detectors using CNNs for this task, they require predetermined anchor parameters such as the size, number, and aspect ratio of anchors, and have limited robustness when dealing with lung nodules with a massive variety of sizes. To overcome these problems, we propose a 3D sphere representation-based center-points matching detection network that is anchor-free and automatically predicts the position, radius, and offset of nodules without the manual design of nodule/anchor parameters. The SCPM-Net consists of two novel components: sphere representation and center points matching. First, to match the nodule annotation in clinical practice, we replace the commonly used bounding box with our proposed bounding sphere to represent nodules with the centroid, radius, and local offset in 3D space. A compatible sphere-based intersection over-union loss function is introduced to train the lung nodule detection network stably and efficiently. Second, we empower the network anchor-free by designing a positive center-points selection and matching process, which naturally discards pre-determined anchor boxes. An online hard example mining and re-focal loss subsequently enable the CPM process to be more robust, resulting in more accurate point assignment and mitigation of class imbalance. In addition, to better capture spatial information and 3D context for the detection, we propose to fuse multi-level spatial coordinate maps with the feature extractor and combine them with 3D squeeze-and-excitation attention modules. Experimental results on the LUNA16 dataset showed that our proposed framework achieves superior performance compared with existing anchor-based and anchor-free methods for lung nodule detection.

Sequential Learning on Liver Tumor Boundary Semantics and Prognostic Biomarker Mining

The boundary of tumors (hepatocellular carcinoma, or HCC) contains rich semantics: capsular invasion, visibility, smoothness, folding and protuberance, etc. Capsular invasion on tumor boundary has proven to be clinically correlated with the prognostic indicator, microvascular invasion (MVI). Investigating tumor boundary semantics has tremendous clinical values. In this paper, we propose the first and novel computational framework that disentangles the task into two components: spatial vertex localization and sequential semantic classification. (1) A HCC tumor segmentor is built for tumor mask boundary extraction, followed by polar transform representing the boundary with radius and angle. Vertex generator is used to produce fixed-length boundary vertices where vertex features are sampled on the corresponding spatial locations. (2) The sampled deep vertex features with positional embedding are mapped into a sequential space and decoded by a multilayer perceptron (MLP) for semantic classification. Extensive experiments on tumor capsule semantics demonstrate the effectiveness of our framework. Mining the correlation between the boundary semantics and MVI status proves the feasibility to integrate this boundary semantics as a valid HCC prognostic biomarker.

Efficient Semi-Supervised Gross Target Volume of Nasopharyngeal Carcinoma Segmentation via Uncertainty Rectified Pyramid Consistency

Gross Target Volume (GTV) segmentation plays an irreplaceable role in radiotherapy planning for Nasopharyngeal Carcinoma (NPC). Despite that Convolutional Neural Networks (CNN) have achieved good performance for this task, they rely on a large set of labeled images for training, which is expensive and time-consuming to acquire. In this paper, we propose a novel framework with Uncertainty Rectified Pyramid Consistency (URPC) regularization for semi-supervised NPC GTV segmentation. Concretely, we extend a backbone segmentation network to produce pyramid predictions at different scales. The pyramid predictions network (PPNet) is supervised by the ground truth of labeled images and a multi-scale consistency loss for unlabeled images, motivated by the fact that prediction at different scales for the same input should be similar and consistent. However, due to the different resolution of these predictions, encouraging them to be consistent at each pixel directly has low robustness and may lose some fine details. To address this problem, we further design a novel uncertainty rectifying module to enable the framework to gradually learn from meaningful and reliable consensual regions at different scales. Experimental results on a dataset with 258 NPC MR images showed that with only 10% or 20% images labeled, our method largely improved the segmentation performance by leveraging the unlabeled images, and it also outperformed five state-of-the-art semi-supervised segmentation methods. Moreover, when only 50% images labeled, URPC achieved an average Dice score of 82.74% that was close to fully supervised learning.

Deep Distance Transform for Tubular Structure Segmentation in CT Scans

Tubular structure segmentation in medical images, e.g., segmenting vessels in CT scans, serves as a vital step in the use of computers to aid in screening early stages of related diseases. But automatic tubular structure segmentation in CT scans is a challenging problem, due to issues such as poor contrast, noise and complicated background. A tubular structure usually has a cylinder-like shape which can be well represented by its skeleton and cross-sectional radii (scales). Inspired by this, we propose a geometry-aware tubular structure segmentation method, Deep Distance Transform (DDT), which combines intuitions from the classical distance transform for skeletonization and modern deep segmentation networks. DDT first learns a multi-task network to predict a segmentation mask for a tubular structure and a distance map. Each value in the map represents the distance from each tubular structure voxel to the tubular structure surface. Then the segmentation mask is refined by leveraging the shape prior reconstructed from the distance map. We apply our DDT on six medical image datasets. The experiments show that (1) DDT can boost tubular structure segmentation performance significantly (e.g., over 13% improvement measured by DSC for pancreatic duct segmentation), and (2) DDT additionally provides a geometrical measurement for a tubular structure, which is important for clinical diagnosis (e.g., the cross-sectional scale of a pancreatic duct can be an indicator for pancreatic cancer).

Towards Brain-inspired System: Deep Recurrent Reinforcement Learning for Simulated Self-driving Agent

An effective way to achieve intelligence is to simulate various intelligent behaviors in the human brain. In recent years, bio-inspired learning methods have emerged, and they are different from the classical mathematical programming principle. In the perspective of brain inspiration, reinforcement learning has gained additional interest in solving decision-making tasks as increasing neuroscientific research demonstrates that significant links exist between reinforcement learning and specific neural substrates. Because of the tremendous research that focuses on human brains and reinforcement learning, scientists have investigated how robots can autonomously tackle complex tasks in the form of a self-driving agent control in a human-like way. In this study, we propose an end-to-end architecture using novel deep-Q-network architecture in conjunction with a recurrence to resolve the problem in the field of simulated self-driving. The main contribution of this study is that we trained the driving agent using a brain-inspired trial-and-error technique, which was in line with the real world situation. Besides, there are three innovations in the proposed learning network: raw screen outputs are the only information which the driving agent can rely on, a weighted layer that enhances the differences of the lengthy episode, and a modified replay mechanism that overcomes the problem of sparsity and accelerates learning. The proposed network was trained and tested under a third-partied OpenAI Gym environment. After training for several episodes, the resulting driving agent performed advanced behaviors in the given scene. We hope that in the future, the proposed brain-inspired learning system would inspire practicable self-driving control solutions.
