ToolLLM: Facilitating Large Language Models to Master 16000+ Real-world APIsYujia Qin, Shihao Liang, Yining Ye et al.
Despite the advancements of open-source large language models (LLMs), e.g., LLaMA, they remain significantly limited in tool-use capabilities, i.e., using external tools (APIs) to fulfill human instructions. The reason is that current instruction tuning largely focuses on basic language tasks but ignores the tool-use domain. This is in contrast to the excellent tool-use capabilities of state-of-the-art (SOTA) closed-source LLMs, e.g., ChatGPT. To bridge this gap, we introduce ToolLLM, a general tool-use framework encompassing data construction, model training, and evaluation. We first present ToolBench, an instruction-tuning dataset for tool use, which is constructed automatically using ChatGPT. Specifically, the construction can be divided into three stages: (i) API collection: we collect 16,464 real-world RESTful APIs spanning 49 categories from RapidAPI Hub; (ii) instruction generation: we prompt ChatGPT to generate diverse instructions involving these APIs, covering both single-tool and multi-tool scenarios; (iii) solution path annotation: we use ChatGPT to search for a valid solution path (chain of API calls) for each instruction. To enhance the reasoning capabilities of LLMs, we develop a novel depth-first search-based decision tree algorithm. It enables LLMs to evaluate multiple reasoning traces and expand the search space. Moreover, to evaluate the tool-use capabilities of LLMs, we develop an automatic evaluator: ToolEval. Based on ToolBench, we fine-tune LLaMA to obtain an LLM ToolLLaMA, and equip it with a neural API retriever to recommend appropriate APIs for each instruction. Experiments show that ToolLLaMA demonstrates a remarkable ability to execute complex instructions and generalize to unseen APIs, and exhibits comparable performance to ChatGPT. Our ToolLLaMA also demonstrates strong zero-shot generalization ability in an out-of-distribution tool-use dataset: APIBench.

BLOOM: A 176B-Parameter Open-Access Multilingual Language ModelBigScience Workshop, Teven Le Scao, Angela Fan et al. · allen-ai, berkeley
Large language models (LLMs) have been shown to be able to perform new tasks based on a few demonstrations or natural language instructions. While these capabilities have led to widespread adoption, most LLMs are developed by resource-rich organizations and are frequently kept from the public. As a step towards democratizing this powerful technology, we present BLOOM, a 176B-parameter open-access language model designed and built thanks to a collaboration of hundreds of researchers. BLOOM is a decoder-only Transformer language model that was trained on the ROOTS corpus, a dataset comprising hundreds of sources in 46 natural and 13 programming languages (59 in total). We find that BLOOM achieves competitive performance on a wide variety of benchmarks, with stronger results after undergoing multitask prompted finetuning. To facilitate future research and applications using LLMs, we publicly release our models and code under the Responsible AI License.

Investigating Data Contamination in Modern Benchmarks for Large Language ModelsChunyuan Deng, Yilun Zhao, Xiangru Tang et al. · gatech
Recent observations have underscored a disparity between the inflated benchmark scores and the actual performance of LLMs, raising concerns about potential contamination of evaluation benchmarks. This issue is especially critical for closed-source models and certain open-source models where training data transparency is lacking. In this paper we study data contamination by proposing two methods tailored for both open-source and proprietary LLMs. We first introduce a retrieval-based system to explore potential overlaps between evaluation benchmarks and pretraining corpora. We further present a novel investigation protocol named \textbf{T}estset \textbf{S}lot Guessing (\textit{TS-Guessing}), applicable to both open and proprietary models. This approach entails masking a wrong answer in a multiple-choice question and prompting the model to fill in the gap. Additionally, it involves obscuring an unlikely word in an evaluation example and asking the model to produce it. We find that certain commercial LLMs could surprisingly guess the missing option in various test sets. Specifically, in the TruthfulQA benchmark, we find that LLMs exhibit notable performance improvement when provided with additional metadata in the benchmark. Further, in the MMLU benchmark, ChatGPT and GPT-4 demonstrated an exact match rate of 52\% and 57\%, respectively, in guessing the missing options in benchmark test data. We hope these results underscore the need for more robust evaluation methodologies and benchmarks in the field.

OctoPack: Instruction Tuning Code Large Language ModelsNiklas Muennighoff, Qian Liu, Armel Zebaze et al.
Finetuning large language models (LLMs) on instructions leads to vast performance improvements on natural language tasks. We apply instruction tuning using code, leveraging the natural structure of Git commits, which pair code changes with human instructions. We compile CommitPack: 4 terabytes of Git commits across 350 programming languages. We benchmark CommitPack against other natural and synthetic code instructions (xP3x, Self-Instruct, OASST) on the 16B parameter StarCoder model, and achieve state-of-the-art performance among models not trained on OpenAI outputs, on the HumanEval Python benchmark (46.2% pass@1). We further introduce HumanEvalPack, expanding the HumanEval benchmark to a total of 3 coding tasks (Code Repair, Code Explanation, Code Synthesis) across 6 languages (Python, JavaScript, Java, Go, C++, Rust). Our models, OctoCoder and OctoGeeX, achieve the best performance across HumanEvalPack among all permissive models, demonstrating CommitPack's benefits in generalizing to a wider set of languages and natural coding tasks. OpenHands: An Open Platform for AI Software Developers as Generalist AgentsXingyao Wang, Boxuan Li, Yufan Song et al. · berkeley, cmu
Software is one of the most powerful tools that we humans have at our disposal; it allows a skilled programmer to interact with the world in complex and profound ways. At the same time, thanks to improvements in large language models (LLMs), there has also been a rapid development in AI agents that interact with and affect change in their surrounding environments. In this paper, we introduce OpenHands (f.k.a. OpenDevin), a platform for the development of powerful and flexible AI agents that interact with the world in similar ways to those of a human developer: by writing code, interacting with a command line, and browsing the web. We describe how the platform allows for the implementation of new agents, safe interaction with sandboxed environments for code execution, coordination between multiple agents, and incorporation of evaluation benchmarks. Based on our currently incorporated benchmarks, we perform an evaluation of agents over 15 challenging tasks, including software engineering (e.g., SWE-BENCH) and web browsing (e.g., WEBARENA), among others. Released under the permissive MIT license, OpenHands is a community project spanning academia and industry with more than 2.1K contributions from over 188 contributors.

Multitask prompted finetuning (MTF) has been shown to help large language models generalize to new tasks in a zero-shot setting, but so far explorations of MTF have focused on English data and models. We apply MTF to the pretrained multilingual BLOOM and mT5 model families to produce finetuned variants called BLOOMZ and mT0. We find finetuning large multilingual language models on English tasks with English prompts allows for task generalization to non-English languages that appear only in the pretraining corpus. Finetuning on multilingual tasks with English prompts further improves performance on English and non-English tasks leading to various state-of-the-art zero-shot results. We also investigate finetuning on multilingual tasks with prompts that have been machine-translated from English to match the language of each dataset. We find training on these machine-translated prompts leads to better performance on human-written prompts in the respective languages. Surprisingly, we find models are capable of zero-shot generalization to tasks in languages they have never intentionally seen. We conjecture that the models are learning higher-level capabilities that are both task- and language-agnostic. In addition, we introduce xP3, a composite of supervised datasets in 46 languages with English and machine-translated prompts. ML-Bench: Evaluating Large Language Models and Agents for Machine Learning Tasks on Repository-Level CodeXiangru Tang, Yuliang Liu, Zefan Cai et al. · pku
Despite Large Language Models (LLMs) like GPT-4 achieving impressive results in function-level code generation, they struggle with repository-scale code understanding (e.g., coming up with the right arguments for calling routines), requiring a deeper comprehension of complex file interactions. Also, recently, people have developed LLM agents that attempt to interact with repository code (e.g., compiling and evaluating its execution), prompting the need to evaluate their performance. These gaps have motivated our development of ML-Bench, a benchmark rooted in real-world programming applications that leverage existing code repositories to perform tasks. Addressing the need for LLMs to interpret long code contexts and translate instructions into precise, executable scripts, ML-Bench encompasses annotated 9,641 examples across 18 GitHub repositories, challenging LLMs to accommodate user-specified arguments and documentation intricacies effectively. To evaluate both LLMs and AI agents, two setups are employed: ML-LLM-Bench for assessing LLMs' text-to-code conversion within a predefined deployment environment, and ML-Agent-Bench for testing autonomous agents in an end-to-end task execution within a Linux sandbox environment. Our findings indicate that while GPT-4o leads with a Pass@5 rate surpassing 50%, there remains significant scope for improvement, highlighted by issues such as hallucinated outputs and difficulties with bash script generation. Notably, in the more demanding ML-Agent-Bench, GPT-4o achieves a 76.47% success rate, reflecting the efficacy of iterative action and feedback in complex task resolution. RobuT: A Systematic Study of Table QA Robustness Against Human-Annotated Adversarial PerturbationsYilun Zhao, Chen Zhao, Linyong Nan et al.
Despite significant progress having been made in question answering on tabular data (Table QA), it's unclear whether, and to what extent existing Table QA models are robust to task-specific perturbations, e.g., replacing key question entities or shuffling table columns. To systematically study the robustness of Table QA models, we propose a benchmark called RobuT, which builds upon existing Table QA datasets (WTQ, WikiSQL-Weak, and SQA) and includes human-annotated adversarial perturbations in terms of table header, table content, and question. Our results indicate that both state-of-the-art Table QA models and large language models (e.g., GPT-3) with few-shot learning falter in these adversarial sets. We propose to address this problem by using large language models to generate adversarial examples to enhance training, which significantly improves the robustness of Table QA models. MedAgents: Large Language Models as Collaborators for Zero-shot Medical ReasoningXiangru Tang, Anni Zou, Zhuosheng Zhang et al.
Large language models (LLMs), despite their remarkable progress across various general domains, encounter significant barriers in medicine and healthcare. This field faces unique challenges such as domain-specific terminologies and reasoning over specialized knowledge. To address these issues, we propose MedAgents, a novel multi-disciplinary collaboration framework for the medical domain. MedAgents leverages LLM-based agents in a role-playing setting that participate in a collaborative multi-round discussion, thereby enhancing LLM proficiency and reasoning capabilities. This training-free framework encompasses five critical steps: gathering domain experts, proposing individual analyses, summarising these analyses into a report, iterating over discussions until a consensus is reached, and ultimately making a decision. Our work focuses on the zero-shot setting, which is applicable in real-world scenarios. Experimental results on nine datasets (MedQA, MedMCQA, PubMedQA, and six subtasks from MMLU) establish that our proposed MedAgents framework excels at mining and harnessing the medical expertise within LLMs, as well as extending its reasoning abilities. Recent advances on large language models (LLMs) enable researchers and developers to build autonomous language agents that can automatically solve various tasks and interact with environments, humans, and other agents using natural language interfaces. We consider language agents as a promising direction towards artificial general intelligence and release Agents, an open-source library with the goal of opening up these advances to a wider non-specialist audience. Agents is carefully engineered to support important features including planning, memory, tool usage, multi-agent communication, and fine-grained symbolic control. Agents is user-friendly as it enables non-specialists to build, customize, test, tune, and deploy state-of-the-art autonomous language agents without much coding. Igniting Language Intelligence: The Hitchhiker's Guide From Chain-of-Thought Reasoning to Language AgentsZhuosheng Zhang, Yao Yao, Aston Zhang et al.
Large language models (LLMs) have dramatically enhanced the field of language intelligence, as demonstrably evidenced by their formidable empirical performance across a spectrum of complex reasoning tasks. Additionally, theoretical proofs have illuminated their emergent reasoning capabilities, providing a compelling showcase of their advanced cognitive abilities in linguistic contexts. Critical to their remarkable efficacy in handling complex reasoning tasks, LLMs leverage the intriguing chain-of-thought (CoT) reasoning techniques, obliging them to formulate intermediate steps en route to deriving an answer. The CoT reasoning approach has not only exhibited proficiency in amplifying reasoning performance but also in enhancing interpretability, controllability, and flexibility. In light of these merits, recent research endeavors have extended CoT reasoning methodologies to nurture the development of autonomous language agents, which adeptly adhere to language instructions and execute actions within varied environments. This survey paper orchestrates a thorough discourse, penetrating vital research dimensions, encompassing: (i) the foundational mechanics of CoT techniques, with a focus on elucidating the circumstances and justification behind its efficacy; (ii) the paradigm shift in CoT; and (iii) the burgeoning of language agents fortified by CoT approaches. Prospective research avenues envelop explorations into generalization, efficiency, customization, scaling, and safety. This paper caters to a wide audience, including beginners seeking comprehensive knowledge of CoT reasoning and language agents, as well as experienced researchers interested in foundational mechanics and engaging in cutting-edge discussions on these topics. D-Flow: Multi-modality Flow Matching for D-peptide DesignFang Wu, Shuting Jin, Xiangru Tang et al.
Among these, D-peptides are resistant to proteolysis, exhibit greater in vivo stability, and are easier to synthesize. Despite advances in deep learning for peptide discovery, the scarcity of natural D-protein data limits the transfer of existing generative models to the D-peptide chemical space. We propose D-Flow, a full-atom flow-based framework for de novo D-peptide design. Conditioned on receptor binding, D-Flow uses structural representations incorporating backbone frames, side-chain angles, and discrete amino acid types. A mirror-image algorithm is implemented to address the lack of training data for D-proteins by converting the chirality of L-receptors. Furthermore, we enhance D-Flow's capacity by integrating protein language models (PLMs) with structural awareness through a lightweight structural adapter that injects structural representations into PLM embeddings. This enables D-Flow to learn conformational priors in the D-peptide chemical space and to accommodate the chiral selectivity of binding sites, thereby mitigating the scarcity of D-peptide data. A two-stage training pipeline and a control toolkit enable D-Flow to transition from general protein design to targeted binder design while preserving pre-training knowledge. Results on the PepMerge benchmark show D-Flow's effectiveness. D-peptides generated by D-Flow align more closely with native sequences and structures, with sequence identity improving by 10.2% over the best baseline, and the top affinity score reaching 24.31%. Overall, D-Flow shows potential for D-peptide design, facilitating the development of bioorthogonal and stable molecular tools and diagnostics. This survey addresses the crucial issue of factuality in Large Language Models (LLMs). As LLMs find applications across diverse domains, the reliability and accuracy of their outputs become vital. We define the Factuality Issue as the probability of LLMs to produce content inconsistent with established facts. We first delve into the implications of these inaccuracies, highlighting the potential consequences and challenges posed by factual errors in LLM outputs. Subsequently, we analyze the mechanisms through which LLMs store and process facts, seeking the primary causes of factual errors. Our discussion then transitions to methodologies for evaluating LLM factuality, emphasizing key metrics, benchmarks, and studies. We further explore strategies for enhancing LLM factuality, including approaches tailored for specific domains. We focus two primary LLM configurations standalone LLMs and Retrieval-Augmented LLMs that utilizes external data, we detail their unique challenges and potential enhancements. Our survey offers a structured guide for researchers aiming to fortify the factual reliability of LLMs.

BioCoder: A Benchmark for Bioinformatics Code Generation with Large Language ModelsXiangru Tang, Bill Qian, Rick Gao et al.
Pre-trained large language models (LLMs) have significantly improved code generation. As these models scale up, there is an increasing need for the output to handle more intricate tasks and to be appropriately specialized to particular domains. Here, we target bioinformatics due to the amount of domain knowledge, algorithms, and data operations this discipline requires. We present BioCoder, a benchmark developed to evaluate LLMs in generating bioinformatics-specific code. BioCoder spans much of the field, covering cross-file dependencies, class declarations, and global variables. It incorporates 1,026 Python functions and 1,243 Java methods extracted from GitHub, along with 253 examples from the Rosalind Project, all pertaining to bioinformatics. Using topic modeling, we show that the overall coverage of the included code is representative of the full spectrum of bioinformatics calculations. BioCoder incorporates a fuzz-testing framework for evaluation. We have applied it to evaluate various models including InCoder, CodeGen, CodeGen2, SantaCoder, StarCoder, StarCoder+, InstructCodeT5+, GPT-3.5, and GPT- 4. Furthermore, we fine-tuned one model (StarCoder), demonstrating that our training dataset can enhance the performance on our testing benchmark (by >15% in terms of Pass@K under certain prompt configurations and always >3%). The results highlight two key aspects of successful models: (1) Successful models accommodate a long prompt (> 2,600 tokens) with full context, including functional dependencies. (2) They contain domain-specific knowledge of bioinformatics, beyond just general coding capability. This is evident from the performance gain of GPT-3.5/4 compared to the smaller models on our benchmark (50% vs. up to 25%). Struc-Bench: Are Large Language Models Really Good at Generating Complex Structured Data?Xiangru Tang, Yiming Zong, Jason Phang et al.
Despite the remarkable capabilities of Large Language Models (LLMs) like GPT-4, producing complex, structured tabular data remains challenging. Our study assesses LLMs' proficiency in structuring tables and introduces a novel fine-tuning method, cognizant of data structures, to bolster their performance. We unveil Struc-Bench, a comprehensive benchmark featuring prominent LLMs (GPT-NeoX-20B, GPT-3.5, GPT-4, and Vicuna), which spans text tables, HTML, and LaTeX formats. Our proposed FormatCoT aids in crafting format-specific instructions from the intended outputs to populate this benchmark. Addressing the gap in task-centered evaluation, we propose two innovative metrics, P-Score (Prompting Score) and H-Score (Heuristical Score), to more accurately gauge LLM performance. Our experiments show that applying our structure-aware fine-tuning to LLaMA-7B leads to substantial performance gains, outshining its LLM counterparts across most measures. In-depth error analysis and creating an ability map across six dimensions -- coverage, formatting, reasoning, comprehension, pragmatics, and hallucination -- highlight areas for future enhancements and suggest forthcoming research trajectories. Science Earth: Towards A Planet-Scale Operating System for AI-Native Scientific DiscoveryZhe Zhao, Haibin Wen, Yingcheng Wu et al.
Scientific discovery demands intelligence, perseverance, and serendipity across vast search spaces. Today, top scientific capabilities remain siloed--one AI system for biological analysis, another for clinical reasoning, mathematical derivation, or materials simulation--and no pre-designed team can anticipate every skill a question will need. Science Earth is a planet-scale scientific runtime in which any capability--a simulation cluster, a wet-lab robot, a proof engine, a single-cell pipeline--can connect to any other, with collaboration structure emerging from the question itself. Its underlying EACN protocol lets capabilities discover one another, negotiate task ownership, and adjudicate across incompatible evidentiary standards without prior knowledge of who will meet whom. This shifts the organizing challenge from workflow design to open-ended connectivity. Two runs validate this under structurally distinct conditions. In a trans-Pacific higher-order Kuramoto synchronization study, agents identified and corrected a closure-ratio assumption in Ott-Antonsen analytic theory that fails outside the Lorentzian limit, within thirty minutes. In an eight-agent single-cell run on the 4.88M-cell Kang 2024 pan-cancer atlas, heterogeneous capabilities coupled over a 64.9-hour window with one structural external instruction, producing three new result layers and anchoring findings against an independent wet-lab study on an adjacent CCR8- TIGIT+ Treg subset. These cases are a first empirical reading, not a benchmark sweep. They show that when AI capabilities are truly connectable and coordination emerges from the problem, scientific reasoning becomes a distributed, self-correcting process--a step towards scaling AI-native discovery to the planet.

ScienceBoard: Evaluating Multimodal Autonomous Agents in Realistic Scientific WorkflowsQiushi Sun, Zhoumianze Liu, Chang Ma et al.
Large Language Models (LLMs) have extended their impact beyond Natural Language Processing, substantially fostering the development of interdisciplinary research. Recently, various LLM-based agents have been developed to assist scientific discovery progress across multiple aspects and domains. Among these, computer-using agents, capable of interacting with operating systems as humans do, are paving the way to automated scientific problem-solving and addressing routines in researchers' workflows. Recognizing the transformative potential of these agents, we introduce ScienceBoard, which encompasses two complementary contributions: (i) a realistic, multi-domain environment featuring dynamic and visually rich scientific workflows with integrated professional software, where agents can autonomously interact via different interfaces to accelerate complex research tasks and experiments; and (ii) a challenging benchmark of 169 high-quality, rigorously validated real-world tasks curated by humans, spanning scientific-discovery workflows in domains such as biochemistry, astronomy, and geoinformatics. Extensive evaluations of agents with state-of-the-art backbones (e.g., GPT-4o, Claude 3.7, UI-TARS) show that, despite some promising results, they still fall short of reliably assisting scientists in complex workflows, achieving only a 15% overall success rate. In-depth analysis further provides valuable insights for addressing current agent limitations and more effective design principles, paving the way to build more capable agents for scientific discovery. DocMath-Eval: Evaluating Math Reasoning Capabilities of LLMs in Understanding Long and Specialized DocumentsYilun Zhao, Yitao Long, Hongjun Liu et al.
Recent LLMs have demonstrated remarkable performance in solving exam-like math word problems. However, the degree to which these numerical reasoning skills are effective in real-world scenarios, particularly in expert domains, is still largely unexplored. This paper introduces DocMath-Eval, a comprehensive benchmark specifically designed to evaluate the numerical reasoning capabilities of LLMs in the context of understanding and analyzing specialized documents containing both text and tables. We conduct an extensive evaluation of 48 LLMs with Chain-of-Thought and Program-of-Thought prompting methods, aiming to comprehensively assess the capabilities and limitations of existing LLMs in DocMath-Eval. We found that even the current best-performing system (i.e., GPT-4o) still significantly lags behind human experts in solving complex numerical reasoning problems grounded in long contexts. We believe that DocMath-Eval can serve as a valuable benchmark for evaluating LLMs' capabilities in solving challenging numerical reasoning problems within expert domains.

Hypergraph Pattern Machine: Compositional Tokenization for Higher-Order InteractionsKyrie Zhao, Zehong Wang, Tianyi Ma et al.
Hypergraphs model higher-order relations that drive real-world decisions, from drug prescriptions to recommendations. A central structural signal in such data, beyond what pairwise relations can express, is interaction compositionality: whether a higher-order relation is compositional, emergent, or inhibitory with respect to its observed or unobserved sets. In polypharmacy, the regime decides whether a drug should be dropped, kept, or excluded: a compositional drug triple can be safely simplified, an emergent triple requires all drugs jointly, and an inhibitory triple flags a drug that disrupts an existing interaction. However, existing hypergraph learning methods, which merely propagate messages over observed hyperedges, leave this compositional signal unmodeled, allowing dangerous drug combinations to slip through and be misclassified. To this end, we propose the Hypergraph Pattern Machine (HGPM), shifting the paradigm from message passing to learning the compositional pattern of subsets. It tokenizes compositional subsets, organizes them in an inclusion DAG, and trains an inclusion-aware Transformer under masked reconstruction. On ten hypergraph benchmarks, HGPM matches or exceeds state-of-the-art methods. Generalizable Chain-of-Thought Prompting in Mixed-task Scenarios with Large Language ModelsAnni Zou, Zhuosheng Zhang, Hai Zhao et al.
Large language models (LLMs) have unveiled remarkable reasoning capabilities by exploiting chain-of-thought (CoT) prompting, which generates intermediate reasoning chains to serve as the rationale for deriving the answer. However, current CoT methods either simply employ general prompts such as Let's think step by step, or heavily rely on pre-defined task-specific demonstrations to attain preferable performances, thereby engendering an inescapable gap between performance and generalization. To bridge this gap, we propose GeM-CoT, a Generalizable CoT prompting mechanism in Mixed-task scenarios where the type of input questions is unknown. GeM-CoT first categorizes the question type and subsequently samples or constructs demonstrations from the corresponding data pool in an automatic pattern. With this technical design, GeM-CoT simultaneously enjoys superior generalization capabilities and remarkable performances on 10 public reasoning tasks and 23 BBH tasks.

Large Language Model (LLM)-based agents have shown effectiveness across many applications. However, their use in data science scenarios requiring solving long-term interconnected tasks, dynamic data adjustments and domain expertise remains challenging. Previous approaches primarily focus on individual tasks, making it difficult to assess the complete data science workflow. Moreover, they struggle to handle real-time changes in intermediate data and fail to adapt dynamically to evolving task dependencies inherent to data science problems. In this paper, we present Data Interpreter, an LLM-based agent designed to automatically solve various data science problems end-to-end. Our Data Interpreter incorporates two key modules: 1) Hierarchical Graph Modeling, which breaks down complex problems into manageable subproblems, enabling dynamic node generation and graph optimization; and 2) Programmable Node Generation, a technique that refines and verifies each subproblem to iteratively improve code generation results and robustness. Extensive experiments consistently demonstrate the superiority of Data Interpreter. On InfiAgent-DABench, it achieves a 25% performance boost, raising accuracy from 75.9% to 94.9%. For machine learning and open-ended tasks, it improves performance from 88% to 95%, and from 60% to 97%, respectively. Moreover, on the MATH dataset, Data Interpreter achieves remarkable performance with a 26% improvement compared to state-of-the-art baselines. Molecular Representations in Implicit Functional Space via Hyper-NetworksZehong Wang, Xiaolong Han, Qi Yang et al.
Molecular representations fundamentally shape how machine learning systems reason about molecular structure and physical properties. Most existing approaches adopt a discrete pipeline: molecules are encoded as sequences, graphs, or point clouds, mapped to fixed-dimensional embeddings, and then used for task-specific prediction. This paradigm treats molecules as discrete objects, despite their intrinsically continuous and field-like physical nature. We argue that molecular learning can instead be formulated as learning in function space. Specifically, we model each molecule as a continuous function over three-dimensional (3D) space and treat this molecular field as the primary object of representation. From this perspective, conventional molecular representations arise as particular sampling schemes of an underlying continuous object. We instantiate this formulation with MolField, a hyper-network-based framework that learns distributions over molecular fields. To ensure physical consistency, these functions are defined over canonicalized coordinates, yielding invariance to global SE(3) transformations. To enable learning directly over functions, we introduce a structured weight tokenization and train a sequence-based hyper-network to model a shared prior over molecular fields. We evaluate MolField on molecular dynamics and property prediction. Our results show that treating molecules as continuous functions fundamentally changes how molecular representations generalize across tasks and yields downstream behavior that is stable to how molecules are discretized or queried.

Lessons from the Trenches on Reproducible Evaluation of Language ModelsStella Biderman, Hailey Schoelkopf, Lintang Sutawika et al. · cmu
Effective evaluation of language models remains an open challenge in NLP. Researchers and engineers face methodological issues such as the sensitivity of models to evaluation setup, difficulty of proper comparisons across methods, and the lack of reproducibility and transparency. In this paper we draw on three years of experience in evaluating large language models to provide guidance and lessons for researchers. First, we provide an overview of common challenges faced in language model evaluation. Second, we delineate best practices for addressing or lessening the impact of these challenges on research. Third, we present the Language Model Evaluation Harness (lm-eval): an open source library for independent, reproducible, and extensible evaluation of language models that seeks to address these issues. We describe the features of the library as well as case studies in which the library has been used to alleviate these methodological concerns.

Pushing Biomolecular Utility-Diversity Frontiers with Supergroup Relative Policy OptimizationXinwu Ye, He Cao, Hao Li et al.
Biomolecular generators are often adapted with reward feedback to improve task-specific utility, but pushing utility alone can concentrate generation on a narrow family of candidates. Maintaining diversity is difficult because sample diversity is a set-level property. We introduce Supergroup Relative Policy Optimization (SGRPO), a flexible GRPO-style framework that directly constructs rewards from set-level diversity. For each condition, SGRPO samples a supergroup of candidate sets, compares their diversity under the same condition, and redistributes the group diversity reward to individual rollouts through leave-one-out diversity contributions before combining it with rollout-level utility. This design decouples SGRPO from a particular generator, utility reward, or diversity metric, and allows instantiation with different GRPO-style approaches. We evaluate SGRPO on de novo small-molecule design, pocket-based small-molecule design, and de novo protein design, instantiating it with both GRPO and Coupled-GRPO across autoregressive and discrete diffusion generators. Across decoding sweeps, SGRPO expands the utility-diversity Pareto frontier and achieves the best frontier-level metrics relative to pretrained generators, GRPO, and memory-assisted GRPO when applicable. Our analyses further show that direct set-level diversity rewards remain effective with small groups and help preserve broader generation-distribution coverage during post-training. A Survey of Generative AI for de novo Drug Design: New Frontiers in Molecule and Protein GenerationXiangru Tang, Howard Dai, Elizabeth Knight et al.
Artificial intelligence (AI)-driven methods can vastly improve the historically costly drug design process, with various generative models already in widespread use. Generative models for de novo drug design, in particular, focus on the creation of novel biological compounds entirely from scratch, representing a promising future direction. Rapid development in the field, combined with the inherent complexity of the drug design process, creates a difficult landscape for new researchers to enter. In this survey, we organize de novo drug design into two overarching themes: small molecule and protein generation. Within each theme, we identify a variety of subtasks and applications, highlighting important datasets, benchmarks, and model architectures and comparing the performance of top models. We take a broad approach to AI-driven drug design, allowing for both micro-level comparisons of various methods within each subtask and macro-level observations across different fields. We discuss parallel challenges and approaches between the two applications and highlight future directions for AI-driven de novo drug design as a whole. Probing Scientific General Intelligence of LLMs with Scientist-Aligned WorkflowsWanghan Xu, Yuhao Zhou, Yifan Zhou et al.
Despite advances in scientific AI, a coherent framework for Scientific General Intelligence (SGI)-the ability to autonomously conceive, investigate, and reason across scientific domains-remains lacking. We present an operational SGI definition grounded in the Practical Inquiry Model (PIM: Deliberation, Conception, Action, Perception) and operationalize it via four scientist-aligned tasks: deep research, idea generation, dry/wet experiments, and experimental reasoning. SGI-Bench comprises over 1,000 expert-curated, cross-disciplinary samples inspired by Science's 125 Big Questions, enabling systematic evaluation of state-of-the-art LLMs. Results reveal gaps: low exact match (10--20%) in deep research despite step-level alignment; ideas lacking feasibility and detail; high code executability but low execution result accuracy in dry experiments; low sequence fidelity in wet protocols; and persistent multimodal comparative-reasoning challenges. We further introduce Test-Time Reinforcement Learning (TTRL), which optimizes retrieval-augmented novelty rewards at inference, enhancing hypothesis novelty without reference answer. Together, our PIM-grounded definition, workflow-centric benchmark, and empirical insights establish a foundation for AI systems that genuinely participate in scientific discovery.

MultiAgentBench: Evaluating the Collaboration and Competition of LLM agentsKunlun Zhu, Hongyi Du, Zhaochen Hong et al.
Large Language Models (LLMs) have shown remarkable capabilities as autonomous agents, yet existing benchmarks either focus on single-agent tasks or are confined to narrow domains, failing to capture the dynamics of multi-agent coordination and competition. In this paper, we introduce MultiAgentBench, a comprehensive benchmark designed to evaluate LLM-based multi-agent systems across diverse, interactive scenarios. Our framework measures not only task completion but also the quality of collaboration and competition using novel, milestone-based key performance indicators. Moreover, we evaluate various coordination protocols (including star, chain, tree, and graph topologies) and innovative strategies such as group discussion and cognitive planning. Notably, gpt-4o-mini reaches the average highest task score, graph structure performs the best among coordination protocols in the research scenario, and cognitive planning improves milestone achievement rates by 3%. Chain-of-Agents: End-to-End Agent Foundation Models via Multi-Agent Distillation and Agentic RLWeizhen Li, Jianbo Lin, Zhuosong Jiang et al.
Recent advances in large language models (LLMs) and multi-agent systems have demonstrated remarkable capabilities in complex problem-solving tasks such as deep research, vibe coding, and mathematical reasoning. However, most existing multi-agent systems are built upon manual prompt/workflow engineering with sophisticated agent frameworks, making them computationally inefficient, less capable, and can not benefit from data-centric learning. In this work, we introduce Chain-of-Agents (CoA), a novel paradigm of LLM reasoning that enables native end-to-end complex problem-solving in the same way as a multi-agent system (i.e., multi-turn problem solving with multiple tools and multiple agents) within one model. In chain-of-agents problem-solving, the model dynamically activates different tool agents and role-playing agents to simulate multi-agent collaboration in an end-to-end fashion. To elicit end-to-end chain-of-agents problem-solving abilities in LLMs, we introduce a multi-agent distillation framework to distill state-of-the-art multi-agent systems into chain-of-agents trajectories for agentic supervised fine-tuning. We then use agentic reinforcement learning on verifiable agentic tasks to further improve the models' capabilities on chain-of-agents problem solving. We call the resulting models Agent Foundation Models (AFMs). Our empirical studies demonstrate that AFM establishes new state-of-the-art performance across diverse benchmarks in both web agent and code agent settings. We make the entire research, including the model weights, code for training and evaluation, and the training data, fully open-sourced, which offers a solid starting point for future research on agent models and agentic RL.

LocAgent: Graph-Guided LLM Agents for Code LocalizationZhaoling Chen, Xiangru Tang, Gangda Deng et al.
Code localization--identifying precisely where in a codebase changes need to be made--is a fundamental yet challenging task in software maintenance. Existing approaches struggle to efficiently navigate complex codebases when identifying relevant code sections. The challenge lies in bridging natural language problem descriptions with the appropriate code elements, often requiring reasoning across hierarchical structures and multiple dependencies. We introduce LocAgent, a framework that addresses code localization through graph-based representation. By parsing codebases into directed heterogeneous graphs, LocAgent creates a lightweight representation that captures code structures (files, classes, functions) and their dependencies (imports, invocations, inheritance), enabling LLM agents to effectively search and locate relevant entities through powerful multi-hop reasoning. Experimental results on real-world benchmarks demonstrate that our approach significantly enhances accuracy in code localization. Notably, our method with the fine-tuned Qwen-2.5-Coder-Instruct-32B model achieves comparable results to SOTA proprietary models at greatly reduced cost (approximately 86% reduction), reaching up to 92.7% accuracy on file-level localization while improving downstream GitHub issue resolution success rates by 12% for multiple attempts (Pass@10). EvoClaw: Evaluating AI Agents on Continuous Software EvolutionGangda Deng, Zhaoling Chen, Zhongming Yu et al.
With AI agents increasingly deployed as long-running systems, it becomes essential to autonomously construct and continuously evolve customized software to enable interaction within dynamic environments. Yet, existing benchmarks evaluate agents on isolated, one-off coding tasks, neglecting the temporal dependencies and technical debt inherent in real-world software evolution. To bridge this gap, we introduce DeepCommit, an agentic pipeline that reconstructs verifiable Milestone DAGs from noisy commit logs, where milestones are defined as semantically cohesive development goals. These executable sequences enable EvoClaw, a novel benchmark that requires agents to sustain system integrity and limit error accumulation, dimensions of long-term software evolution largely missing from current benchmarks. Our evaluation of 12 frontier models across 4 agent frameworks reveals a critical vulnerability: overall performance scores drop significantly from $>$80% on isolated tasks to at most 38% in continuous settings, exposing agents' profound struggle with long-term maintenance and error propagation.

NoiseRater: Meta-Learned Noise Valuation for Diffusion Model TrainingFang Wu, Haokai Zhao, Da Xing et al.
Diffusion models have achieved remarkable success across a wide range of generative tasks, yet their training paradigm largely treats injected noise as uniformly informative. In this work, we challenge this assumption and introduce NoiseRater, a meta-learning framework for instance-level noise valuation in diffusion model training. We propose a parametric noise rater that assigns importance scores to individual noise realizations conditioned on data and timestep, enabling adaptive reweighting of the training objective. The rater is trained via bilevel optimization to improve downstream validation performance after inner-loop diffusion updates. To enable efficient deployment, we further design a decoupled two-stage pipeline that transitions from soft weighting during meta-training to hard noise selection during standard training. Extensive experiments on FFHQ and ImageNet demonstrate that not all noise samples contribute equally, and that prioritizing informative noise improves both training efficiency and generation quality. Our results establish noise valuation as a complementary and previously underexplored axis for improving diffusion model training. MedAgentsBench: Benchmarking Thinking Models and Agent Frameworks for Complex Medical ReasoningXiangru Tang, Daniel Shao, Jiwoong Sohn et al.
Large Language Models (LLMs) have shown impressive performance on existing medical question-answering benchmarks. This high performance makes it increasingly difficult to meaningfully evaluate and differentiate advanced methods. We present MedAgentsBench, a benchmark that focuses on challenging medical questions requiring multi-step clinical reasoning, diagnosis formulation, and treatment planning-scenarios where current models still struggle despite their strong performance on standard tests. Drawing from seven established medical datasets, our benchmark addresses three key limitations in existing evaluations: (1) the prevalence of straightforward questions where even base models achieve high performance, (2) inconsistent sampling and evaluation protocols across studies, and (3) lack of systematic analysis of the interplay between performance, cost, and inference time. Through experiments with various base models and reasoning methods, we demonstrate that the latest thinking models, DeepSeek R1 and OpenAI o3, exhibit exceptional performance in complex medical reasoning tasks. Additionally, advanced search-based agent methods offer promising performance-to-cost ratios compared to traditional approaches. Our analysis reveals substantial performance gaps between model families on complex questions and identifies optimal model selections for different computational constraints. ChemAgent: Self-updating Library in Large Language Models Improves Chemical ReasoningXiangru Tang, Tianyu Hu, Muyang Ye et al.
Chemical reasoning usually involves complex, multi-step processes that demand precise calculations, where even minor errors can lead to cascading failures. Furthermore, large language models (LLMs) encounter difficulties handling domain-specific formulas, executing reasoning steps accurately, and integrating code effectively when tackling chemical reasoning tasks. To address these challenges, we present ChemAgent, a novel framework designed to improve the performance of LLMs through a dynamic, self-updating library. This library is developed by decomposing chemical tasks into sub-tasks and compiling these sub-tasks into a structured collection that can be referenced for future queries. Then, when presented with a new problem, ChemAgent retrieves and refines pertinent information from the library, which we call memory, facilitating effective task decomposition and the generation of solutions. Our method designs three types of memory and a library-enhanced reasoning component, enabling LLMs to improve over time through experience. Experimental results on four chemical reasoning datasets from SciBench demonstrate that ChemAgent achieves performance gains of up to 46% (GPT-4), significantly outperforming existing methods. Well-designed prompts are crucial for enhancing Large language models' (LLMs) reasoning capabilities while aligning their outputs with task requirements across diverse domains. However, manually designed prompts require expertise and iterative experimentation. While existing prompt optimization methods aim to automate this process, they rely heavily on external references such as ground truth or by humans, limiting their applicability in real-world scenarios where such data is unavailable or costly to obtain. To address this, we propose Self-Supervised Prompt Optimization (SPO), a cost-efficient framework that discovers effective prompts for both closed and open-ended tasks without requiring external reference. Motivated by the observations that prompt quality manifests directly in LLM outputs and LLMs can effectively assess adherence to task requirements, we derive evaluation and optimization signals purely from output comparisons. Specifically, SPO selects superior prompts through pairwise output comparisons evaluated by an LLM evaluator, followed by an LLM optimizer that aligns outputs with task requirements. Extensive experiments demonstrate that SPO outperforms state-of-the-art prompt optimization methods, achieving comparable or superior results with significantly lower costs (e.g., 1.1% to 5.6% of existing methods) and fewer samples (e.g., three samples). Why Reasoning Fails to Plan: A Planning-Centric Analysis of Long-Horizon Decision Making in LLM AgentsZehong Wang, Fang Wu, Hongru Wang et al.
Large language model (LLM)-based agents exhibit strong step-by-step reasoning capabilities over short horizons, yet often fail to sustain coherent behavior over long planning horizons. We argue that this failure reflects a fundamental mismatch: step-wise reasoning induces a form of step-wise greedy policy that is adequate for short horizons but fails in long-horizon planning, where early actions must account for delayed consequences. From this planning-centric perspective, we study LLM-based agents in deterministic, fully structured environments with explicit state transitions and evaluation signals. Our analysis reveals a core failure mode of reasoning-based policies: locally optimal choices induced by step-wise scoring lead to early myopic commitments that are systematically amplified over time and difficult to recover from. We introduce FLARE (Future-aware Lookahead with Reward Estimation) as a minimal instantiation of future-aware planning to enforce explicit lookahead, value propagation, and limited commitment in a single model, allowing downstream outcomes to influence early decisions. Across multiple benchmarks, agent frameworks, and LLM backbones, FLARE consistently improves task performance and planning-level behavior, frequently allowing LLaMA-8B with FLARE to outperform GPT-4o with standard step-by-step reasoning. These results establish a clear distinction between reasoning and planning.

MMedAgent-RL: Optimizing Multi-Agent Collaboration for Multimodal Medical ReasoningPeng Xia, Jinglu Wang, Yibo Peng et al.
Medical Large Vision-Language Models (Med-LVLMs) have shown strong potential in multimodal diagnostic tasks. However, existing single-agent models struggle to generalize across diverse medical specialties, limiting their performance. Recent efforts introduce multi-agent collaboration frameworks inspired by clinical workflows, where general practitioners (GPs) and specialists interact in a fixed sequence. Despite improvements, these static pipelines lack flexibility and adaptability in reasoning. To address this, we propose MMedAgent-RL, a reinforcement learning (RL)-based multi-agent framework that enables dynamic, optimized collaboration among medical agents. Specifically, we train two GP agents based on Qwen2.5-VL via RL: the triage doctor learns to assign patients to appropriate specialties, while the attending physician integrates the judgments from multi-specialists and its own knowledge to make final decisions. To address the inconsistency in specialist outputs, we introduce a curriculum learning (CL)-guided RL strategy that progressively teaches the attending physician to balance between imitating specialists and correcting their mistakes. Experiments on five medical VQA benchmarks demonstrate that MMedAgent-RL not only outperforms both open-source and proprietary Med-LVLMs, but also exhibits human-like reasoning patterns. Notably, it achieves an average performance gain of 20.7% over supervised fine-tuning baselines.

Latent Action Reparameterization for Efficient Agent InferenceWenhao Huang, Qingwen Zeng, Qiyue Chen et al.
Large language model (LLM) agents often rely on long sequences of low-level textual actions, resulting in large effective decision horizons and high inference cost. While prior work has focused on improving inference efficiency through system-level optimizations or prompt engineering, we argue that a key bottleneck lies in the representation of the action space itself. We propose Latent Action Reparameterization (LAR), a framework that learns a compact latent action space in which each latent action corresponds to a multi-step semantic behavior. By reparameterizing agent actions into latent units, LAR enables decision making over a shorter effective horizon while preserving the expressiveness of the original action space. Unlike hand-crafted macros or hierarchical controllers, latent actions are learned from agent trajectories and integrated directly into the model, allowing both planning and execution to operate over abstract action representations. Across a range of LLM-based agent benchmarks, LAR significantly reduces the effective action horizon and improves inference efficiency under fixed compute budgets. As a consequence, our approach achieves substantial reductions in action tokens and corresponding wall-clock inference time, while maintaining or improving task success rates. These results suggest that action representation learning is a critical and underexplored factor in scaling efficient LLM agent inference, complementary to advances in model architecture and hardware.

SciArena: An Open Evaluation Platform for Foundation Models in Scientific Literature TasksYilun Zhao, Kaiyan Zhang, Tiansheng Hu et al. · allen-ai
We present SciArena, an open and collaborative platform for evaluating foundation models on scientific literature tasks. Unlike traditional benchmarks for scientific literature understanding and synthesis, SciArena engages the research community directly, following the Chatbot Arena evaluation approach of community voting on model comparisons. By leveraging collective intelligence, SciArena offers a community-driven evaluation of model performance on open-ended scientific tasks that demand literature-grounded, long-form responses. The platform currently supports 23 open-source and proprietary foundation models and has collected over 13,000 votes from trusted researchers across diverse scientific domains. We analyze the data collected so far and confirm that the submitted questions are diverse, aligned with real-world literature needs, and that participating researchers demonstrate strong self-consistency and inter-annotator agreement in their evaluations. We discuss the results and insights based on the model ranking leaderboard. To further promote research in building model-based automated evaluation systems for literature tasks, we release SciArena-Eval, a meta-evaluation benchmark based on our collected preference data. The benchmark measures the accuracy of models in judging answer quality by comparing their pairwise assessments with human votes. Our experiments highlight the benchmark's challenges and emphasize the need for more reliable automated evaluation methods.

OAgents: An Empirical Study of Building Effective AgentsHe Zhu, Tianrui Qin, King Zhu et al.
Recently, Agentic AI has become an increasingly popular research field. However, we argue that current agent research practices lack standardization and scientific rigor, making it hard to conduct fair comparisons among methods. As a result, it is still unclear how different design choices in agent frameworks affect effectiveness, and measuring their progress remains challenging. In this work, we conduct a systematic empirical study on GAIA benchmark and BrowseComp to examine the impact of popular design choices in key agent components in a fair and rigorous manner. We find that the lack of a standard evaluation protocol makes previous works, even open-sourced ones, non-reproducible, with significant variance between random runs. Therefore, we introduce a more robust evaluation protocol to stabilize comparisons. Our study reveals which components and designs are crucial for effective agents, while others are redundant, despite seeming logical. Based on our findings, we build and open-source OAgents, a new foundation agent framework that achieves state-of-the-art performance among open-source projects. OAgents offers a modular design for various agent components, promoting future research in Agentic AI.

Chemical large language models (LLMs) predominantly rely on explicit Chain-of-Thought (CoT) in natural language to perform complex reasoning. However, chemical reasoning is inherently continuous and structural, and forcing it into discrete linguistic tokens introduces a fundamental representation mismatch that constrains both efficiency and performance. We introduce LatentChem, a latent reasoning interface that decouples chemical computation from textual generation, enabling models to perform multi-step reasoning directly in continuous latent space while emitting language only for final outputs. Remarkably, we observe a consistent emergent behavior: when optimized solely for task success, models spontaneously internalize reasoning, progressively abandoning verbose textual derivations in favor of implicit latent computation. This shift is not merely stylistic but computationally advantageous. Across diverse chemical reasoning benchmarks, LatentChem achieves a 59.88\% non-tie win rate over strong CoT-based baselines on ChemCoTBench, while delivering a 10.84$\times$ average inference speedup. Our results provide empirical evidence that chemical reasoning is more naturally and effectively realized as continuous latent dynamics rather than discretized linguistic trajectories.

ChemSafetyBench: Benchmarking LLM Safety on Chemistry DomainHaochen Zhao, Xiangru Tang, Ziran Yang et al.
The advancement and extensive application of large language models (LLMs) have been remarkable, including their use in scientific research assistance. However, these models often generate scientifically incorrect or unsafe responses, and in some cases, they may encourage users to engage in dangerous behavior. To address this issue in the field of chemistry, we introduce ChemSafetyBench, a benchmark designed to evaluate the accuracy and safety of LLM responses. ChemSafetyBench encompasses three key tasks: querying chemical properties, assessing the legality of chemical uses, and describing synthesis methods, each requiring increasingly deeper chemical knowledge. Our dataset has more than 30K samples across various chemical materials. We incorporate handcrafted templates and advanced jailbreaking scenarios to enhance task diversity. Our automated evaluation framework thoroughly assesses the safety, accuracy, and appropriateness of LLM responses. Extensive experiments with state-of-the-art LLMs reveal notable strengths and critical vulnerabilities, underscoring the need for robust safety measures. The BigCode project, an open-scientific collaboration focused on the responsible development of Large Language Models for Code (Code LLMs), introduces StarCoder2. In partnership with Software Heritage (SWH), we build The Stack v2 on top of the digital commons of their source code archive. Alongside the SWH repositories spanning 619 programming languages, we carefully select other high-quality data sources, such as GitHub pull requests, Kaggle notebooks, and code documentation. This results in a training set that is 4x larger than the first StarCoder dataset. We train StarCoder2 models with 3B, 7B, and 15B parameters on 3.3 to 4.3 trillion tokens and thoroughly evaluate them on a comprehensive set of Code LLM benchmarks. We find that our small model, StarCoder2-3B, outperforms other Code LLMs of similar size on most benchmarks, and also outperforms StarCoderBase-15B. Our large model, StarCoder2- 15B, significantly outperforms other models of comparable size. In addition, it matches or outperforms CodeLlama-34B, a model more than twice its size. Although DeepSeekCoder- 33B is the best-performing model at code completion for high-resource languages, we find that StarCoder2-15B outperforms it on math and code reasoning benchmarks, as well as several low-resource languages. We make the model weights available under an OpenRAIL license and ensure full transparency regarding the training data by releasing the SoftWare Heritage persistent IDentifiers (SWHIDs) of the source code data.

CellForge: Agentic Design of Virtual Cell ModelsXiangru Tang, Zhuoyun Yu, Jiapeng Chen et al.
Virtual cell modeling represents an emerging frontier at the intersection of artificial intelligence and biology, aiming to predict quantities such as responses to diverse perturbations quantitatively. However, autonomously building computational models for virtual cells is challenging due to the complexity of biological systems, the heterogeneity of data modalities, and the need for domain-specific expertise across multiple disciplines. Here, we introduce CellForge, an agentic system that leverages a multi-agent framework that transforms presented biological datasets and research objectives directly into optimized computational models for virtual cells. More specifically, given only raw single-cell multi-omics data and task descriptions as input, CellForge outputs both an optimized model architecture and executable code for training virtual cell models and inference. The framework integrates three core modules: Task Analysis for presented dataset characterization and relevant literature retrieval, Method Design, where specialized agents collaboratively develop optimized modeling strategies, and Experiment Execution for automated generation of code. The agents in the Design module are separated into experts with differing perspectives and a central moderator, and have to collaboratively exchange solutions until they achieve a reasonable consensus. We demonstrate CellForge's capabilities in single-cell perturbation prediction, using six diverse datasets that encompass gene knockouts, drug treatments, and cytokine stimulations across multiple modalities. CellForge consistently outperforms task-specific state-of-the-art methods. Overall, CellForge demonstrates how iterative interaction between LLM agents with differing perspectives provides better solutions than directly addressing a modeling challenge. Med-PRM: Medical Reasoning Models with Stepwise, Guideline-verified Process RewardsJaehoon Yun, Jiwoong Sohn, Jungwoo Park et al.
Large language models have shown promise in clinical decision making, but current approaches struggle to localize and correct errors at specific steps of the reasoning process. This limitation is critical in medicine, where identifying and addressing reasoning errors is essential for accurate diagnosis and effective patient care. We introduce Med-PRM, a process reward modeling framework that leverages retrieval-augmented generation to verify each reasoning step against established medical knowledge bases. By verifying intermediate reasoning steps with evidence retrieved from clinical guidelines and literature, our model can precisely assess the reasoning quality in a fine-grained manner. Evaluations on five medical QA benchmarks and two open-ended diagnostic tasks demonstrate that Med-PRM achieves state-of-the-art performance, with improving the performance of base models by up to 13.50% using Med-PRM. Moreover, we demonstrate the generality of Med-PRM by integrating it in a plug-and-play fashion with strong policy models such as Meerkat, achieving over 80\% accuracy on MedQA for the first time using small-scale models of 8 billion parameters. Recently, large language models (LLMs) have evolved into interactive agents, proficient in planning, tool use, and task execution across a wide variety of tasks. However, without specific agent tuning, open-source models like LLaMA currently struggle to match the efficiency of GPT- 4, particularly given the scarcity of agent-tuning datasets for fine-tuning. In response, we introduce \textsc{Mimir}: a streamlined platform offering a customizable pipeline that enables users to leverage both private knowledge and publicly available, legally compliant datasets at scale for \textbf{personalized agent tuning}. Additionally, \textsc{Mimir} supports the generation of general instruction-tuning datasets from the same input. This dual capability ensures that language agents developed through the platform possess both specific agent abilities and general competencies. \textsc{Mimir} integrates these features into a cohesive end-to-end platform, facilitating everything from the uploading of personalized files to one-click agent fine-tuning.

You Don't Know Until You Click:Automated GUI Testing for Production-Ready Software EvaluationYutong Bian, Xianhao Lin, Yupeng Xie et al.
Large Language Models (LLMs) and code agents in software development are rapidly evolving from generating isolated code snippets to producing full-fledged software applications with graphical interfaces, interactive logic, and dynamic behaviors. However, current benchmarks fall short in evaluating such production-ready software, as they often rely on static checks or binary pass/fail scripts, failing to capture the interactive behaviors and runtime dynamics that define real-world usability - qualities that only emerge when an application is actively used. This is the blind spot of current evaluation: you don't know if an app works until you click through it, interact with it, and observe how it responds. To bridge this gap, we introduce RealDevWorld, a novel evaluation framework for automated end-to-end assessment of LLMs' ability to generate production-ready repositories from scratch. It features two key components: (1) RealDevBench, a diverse collection of 194 open-ended software engineering tasks across multiple domains, incorporating multimodal elements to reflect real-world complexity; and (2) AppEvalPilot, a new agent-as-a-judge evaluation system that simulates realistic, GUI-based user interactions to automatically and holistically assess software functional correctness, visual fidelity, and runtime behavior. The framework delivers fine-grained, task-specific diagnostic feedback, supporting nuanced evaluation beyond simple success/failure judgments. Empirical results show that RealDevWorld delivers effective, automatic, and human-aligned evaluations, achieving an accuracy of 0.92 and a correlation of 0.85 with expert human assessments, while significantly reducing the reliance on manual review. This enables scalable, human-aligned assessment of production-level software generated by LLMs. Our code is available on GitHub.

MMSciBench: Benchmarking Language Models on Chinese Multimodal Scientific ProblemsXinwu Ye, Chengfan Li, Siming Chen et al.
Recent advances in large language models (LLMs) and vision-language models (LVLMs) have shown promise across many tasks, yet their scientific reasoning capabilities remain untested, particularly in multimodal settings. We present MMSciBench, a benchmark for evaluating mathematical and physical reasoning through text-only and text-image formats, with human-annotated difficulty levels, solutions with detailed explanations, and taxonomic mappings. Evaluation of state-of-the-art models reveals significant limitations, with even the best model achieving only \textbf{63.77\%} accuracy and particularly struggling with visual reasoning tasks. Our analysis exposes critical gaps in complex reasoning and visual-textual integration, establishing MMSciBench as a rigorous standard for measuring progress in multimodal scientific understanding. AutoEnv: Automated Environments for Measuring Cross-Environment Agent LearningJiayi Zhang, Yiran Peng, Fanqi Kong et al.
Humans naturally adapt to diverse environments by learning underlying rules across worlds with different dynamics, observations, and reward structures. In contrast, existing agents typically demonstrate improvements via self-evolving within a single domain, implicitly assuming a fixed environment distribution. Cross-environment learning has remained largely unmeasured: there is no standard collection of controllable, heterogeneous environments, nor a unified way to represent how agents learn. We address these gaps in two steps. First, we propose AutoEnv, an automated framework that treats environments as factorizable distributions over transitions, observations, and rewards, enabling low-cost (4.12 USD on average) generation of heterogeneous worlds. Using AutoEnv, we construct AutoEnv-36, a dataset of 36 environments with 358 validated levels, on which seven language models achieve 12-49% normalized reward, demonstrating the challenge of AutoEnv-36. Second, we formalize agent learning as a component-centric process driven by three stages of Selection, Optimization, and Evaluation applied to an improvable agent component. Using this formulation, we design eight learning methods and evaluate them on AutoEnv-36. Empirically, the gain of any single learning method quickly decrease as the number of environments increases, revealing that fixed learning methods do not scale across heterogeneous environments. Environment-adaptive selection of learning methods substantially improves performance but exhibits diminishing returns as the method space expands. These results highlight both the necessity and the current limitations of agent learning for scalable cross-environment generalization, and position AutoEnv and AutoEnv-36 as a testbed for studying cross-environment agent learning. InteractComp: Evaluating Search Agents With Ambiguous QueriesMingyi Deng, Lijun Huang, Yani Fan et al.
Language agents have demonstrated remarkable potential in web search and information retrieval. However, these search agents assume user queries are complete and unambiguous, an assumption that diverges from reality where users begin with incomplete queries requiring clarification through interaction. Yet most agents lack interactive mechanisms during the search process, and existing benchmarks cannot assess this capability. To address this gap, we introduce InteractComp, a benchmark designed to evaluate whether search agents can recognize query ambiguity and actively interact to resolve it during search. Following the principle of easy to verify, interact to disambiguate, we construct 210 expert-curated questions across 9 domains through a target-distractor methodology that creates genuine ambiguity resolvable only through interaction. Evaluation of 17 models reveals striking failure: the best model achieves only 13.73% accuracy despite 71.50% with complete context, exposing systematic overconfidence rather than reasoning deficits. Forced interaction produces dramatic gains, demonstrating latent capability current strategies fail to engage. Longitudinal analysis shows interaction capabilities stagnated over 15 months while search performance improved seven-fold, revealing a critical blind spot. This stagnation, coupled with the immediate feedback inherent to search tasks, makes InteractComp a valuable resource for both evaluating and training interaction capabilities in search agents. DyFlow: Dynamic Workflow Framework for Agentic ReasoningYanbo Wang, Zixiang Xu, Yue Huang et al.
Agent systems based on large language models (LLMs) have shown great potential in complex reasoning tasks, but building efficient and generalizable workflows remains a major challenge. Most existing approaches rely on manually designed processes, which limits their adaptability across different tasks. While a few methods attempt automated workflow generation, they are often tied to specific datasets or query types and make limited use of intermediate feedback, reducing system robustness and reasoning depth. Moreover, their operations are typically predefined and inflexible. To address these limitations, we propose DyFlow, a dynamic workflow generation framework that adaptively constructs and adjusts reasoning procedures based on task requirements and real-time intermediate feedback, thereby enhancing cross-task generalization. DyFlow consists of two core components: a designer and an executor. The designer decomposes complex problems into a sequence of sub-goals defined by high-level objectives and dynamically plans the next steps based on intermediate outputs and feedback. These plans are then carried out by the executor, which executes each operation using dynamic operators with context-aware parameterization, enabling flexible and semantically grounded reasoning. We systematically evaluate DyFlow across diverse domains, including social reasoning, biomedical tasks, mathematical problem solving, and code generation. Results demonstrate that DyFlow significantly outperforms existing baselines, achieving substantial Pass@k improvements and exhibiting robust generalization across diverse domains.
