GemNet-OC: Developing Graph Neural Networks for Large and Diverse Molecular Simulation Datasets

Recent years have seen the advent of molecular simulation datasets that are orders of magnitude larger and more diverse. These new datasets differ substantially in four aspects of complexity: 1. Chemical diversity (number of different elements), 2. system size (number of atoms per sample), 3. dataset size (number of data samples), and 4. domain shift (similarity of the training and test set). Despite these large differences, benchmarks on small and narrow datasets remain the predominant method of demonstrating progress in graph neural networks (GNNs) for molecular simulation, likely due to cheaper training compute requirements. This raises the question -- does GNN progress on small and narrow datasets translate to these more complex datasets? This work investigates this question by first developing the GemNet-OC model based on the large Open Catalyst 2020 (OC20) dataset. GemNet-OC outperforms the previous state-of-the-art on OC20 by 16% while reducing training time by a factor of 10. We then compare the impact of 18 model components and hyperparameter choices on performance in multiple datasets. We find that the resulting model would be drastically different depending on the dataset used for making model choices. To isolate the source of this discrepancy we study six subsets of the OC20 dataset that individually test each of the above-mentioned four dataset aspects. We find that results on the OC-2M subset correlate well with the full OC20 dataset while being substantially cheaper to train on. Our findings challenge the common practice of developing GNNs solely on small datasets, but highlight ways of achieving fast development cycles and generalizable results via moderately-sized, representative datasets such as OC-2M and efficient models such as GemNet-OC. Ewald-based Long-Range Message Passing for Molecular Graphs

Neural architectures that learn potential energy surfaces from molecular data have undergone fast improvement in recent years. A key driver of this success is the Message Passing Neural Network (MPNN) paradigm. Its favorable scaling with system size partly relies upon a spatial distance limit on messages. While this focus on locality is a useful inductive bias, it also impedes the learning of long-range interactions such as electrostatics and van der Waals forces. To address this drawback, we propose Ewald message passing: a nonlocal Fourier space scheme which limits interactions via a cutoff on frequency instead of distance, and is theoretically well-founded in the Ewald summation method. It can serve as an augmentation on top of existing MPNN architectures as it is computationally inexpensive and agnostic to architectural details. We test the approach with four baseline models and two datasets containing diverse periodic (OC20) and aperiodic structures (OE62). We observe robust improvements in energy mean absolute errors across all models and datasets, averaging 10% on OC20 and 16% on OE62. Our analysis shows an outsize impact of these improvements on structures with high long-range contributions to the ground truth energy.

Collective Robustness Certificates: Exploiting Interdependence in Graph Neural Networks

In tasks like node classification, image segmentation, and named-entity recognition we have a classifier that simultaneously outputs multiple predictions (a vector of labels) based on a single input, i.e. a single graph, image, or document respectively. Existing adversarial robustness certificates consider each prediction independently and are thus overly pessimistic for such tasks. They implicitly assume that an adversary can use different perturbed inputs to attack different predictions, ignoring the fact that we have a single shared input. We propose the first collective robustness certificate which computes the number of predictions that are simultaneously guaranteed to remain stable under perturbation, i.e. cannot be attacked. We focus on Graph Neural Networks and leverage their locality property - perturbations only affect the predictions in a close neighborhood - to fuse multiple single-node certificates into a drastically stronger collective certificate. For example, on the Citeseer dataset our collective certificate for node classification increases the average number of certifiable feature perturbations from $7$ to $351$.

Influence-Based Mini-Batching for Graph Neural Networks

Using graph neural networks for large graphs is challenging since there is no clear way of constructing mini-batches. To solve this, previous methods have relied on sampling or graph clustering. While these approaches often lead to good training convergence, they introduce significant overhead due to expensive random data accesses and perform poorly during inference. In this work we instead focus on model behavior during inference. We theoretically model batch construction via maximizing the influence score of nodes on the outputs. This formulation leads to optimal approximation of the output when we do not have knowledge of the trained model. We call the resulting method influence-based mini-batching (IBMB). IBMB accelerates inference by up to 130x compared to previous methods that reach similar accuracy. Remarkably, with adaptive optimization and the right training schedule IBMB can also substantially accelerate training, thanks to precomputed batches and consecutive memory accesses. This results in up to 18x faster training per epoch and up to 17x faster convergence per runtime compared to previous methods.

Accelerating Molecular Graph Neural Networks via Knowledge Distillation

Recent advances in graph neural networks (GNNs) have enabled more comprehensive modeling of molecules and molecular systems, thereby enhancing the precision of molecular property prediction and molecular simulations. Nonetheless, as the field has been progressing to bigger and more complex architectures, state-of-the-art GNNs have become largely prohibitive for many large-scale applications. In this paper, we explore the utility of knowledge distillation (KD) for accelerating molecular GNNs. To this end, we devise KD strategies that facilitate the distillation of hidden representations in directional and equivariant GNNs, and evaluate their performance on the regression task of energy and force prediction. We validate our protocols across different teacher-student configurations and datasets, and demonstrate that they can consistently boost the predictive accuracy of student models without any modifications to their architecture. Moreover, we conduct comprehensive optimization of various components of our framework, and investigate the potential of data augmentation to further enhance performance. All in all, we manage to close the gap in predictive accuracy between teacher and student models by as much as 96.7% and 62.5% for energy and force prediction respectively, while fully preserving the inference throughput of the more lightweight models.

Directional Message Passing on Molecular Graphs via Synthetic Coordinates

Graph neural networks that leverage coordinates via directional message passing have recently set the state of the art on multiple molecular property prediction tasks. However, they rely on atom position information that is often unavailable, and obtaining it is usually prohibitively expensive or even impossible. In this paper we propose synthetic coordinates that enable the use of advanced GNNs without requiring the true molecular configuration. We propose two distances as synthetic coordinates: Distance bounds that specify the rough range of molecular configurations, and graph-based distances using a symmetric variant of personalized PageRank. To leverage both distance and angular information we propose a method of transforming normal graph neural networks into directional MPNNs. We show that with this transformation we can reduce the error of a normal graph neural network by 55% on the ZINC benchmark. We furthermore set the state of the art on ZINC and coordinate-free QM9 by incorporating synthetic coordinates in the SMP and DimeNet++ models. Our implementation is available online.

GemNet: Universal Directional Graph Neural Networks for Molecules

Effectively predicting molecular interactions has the potential to accelerate molecular dynamics by multiple orders of magnitude and thus revolutionize chemical simulations. Graph neural networks (GNNs) have recently shown great successes for this task, overtaking classical methods based on fixed molecular kernels. However, they still appear very limited from a theoretical perspective, since regular GNNs cannot distinguish certain types of graphs. In this work we close this gap between theory and practice. We show that GNNs with spherical representations are indeed universal approximators for predictions that are invariant to translation, and equivariant to permutation and rotation. We then discretize such GNNs via directed edge embeddings and two-hop message passing, and incorporate multiple structural improvements to arrive at the geometric message passing neural network (GemNet). We demonstrate the benefits of the proposed changes in multiple ablation studies. GemNet outperforms previous models on the COLL, MD17, and OC20 datasets by 34%, 41%, and 20%, respectively, and performs especially well on the most challenging molecules. Directional Message Passing for Molecular Graphs

Graph neural networks have recently achieved great successes in predicting quantum mechanical properties of molecules. These models represent a molecule as a graph using only the distance between atoms (nodes). They do not, however, consider the spatial direction from one atom to another, despite directional information playing a central role in empirical potentials for molecules, e.g. in angular potentials. To alleviate this limitation we propose directional message passing, in which we embed the messages passed between atoms instead of the atoms themselves. Each message is associated with a direction in coordinate space. These directional message embeddings are rotationally equivariant since the associated directions rotate with the molecule. We propose a message passing scheme analogous to belief propagation, which uses the directional information by transforming messages based on the angle between them. Additionally, we use spherical Bessel functions and spherical harmonics to construct theoretically well-founded, orthogonal representations that achieve better performance than the currently prevalent Gaussian radial basis representations while using fewer than 1/4 of the parameters. We leverage these innovations to construct the directional message passing neural network (DimeNet). DimeNet outperforms previous GNNs on average by 76% on MD17 and by 31% on QM9. Diffusion Improves Graph Learning

Graph convolution is the core of most Graph Neural Networks (GNNs) and usually approximated by message passing between direct (one-hop) neighbors. In this work, we remove the restriction of using only the direct neighbors by introducing a powerful, yet spatially localized graph convolution: Graph diffusion convolution (GDC). GDC leverages generalized graph diffusion, examples of which are the heat kernel and personalized PageRank. It alleviates the problem of noisy and often arbitrarily defined edges in real graphs. We show that GDC is closely related to spectral-based models and thus combines the strengths of both spatial (message passing) and spectral methods. We demonstrate that replacing message passing with graph diffusion convolution consistently leads to significant performance improvements across a wide range of models on both supervised and unsupervised tasks and a variety of datasets. Furthermore, GDC is not limited to GNNs but can trivially be combined with any graph-based model or algorithm (e.g. spectral clustering) without requiring any changes to the latter or affecting its computational complexity. Predict then Propagate: Graph Neural Networks meet Personalized PageRank

Neural message passing algorithms for semi-supervised classification on graphs have recently achieved great success. However, for classifying a node these methods only consider nodes that are a few propagation steps away and the size of this utilized neighborhood is hard to extend. In this paper, we use the relationship between graph convolutional networks (GCN) and PageRank to derive an improved propagation scheme based on personalized PageRank. We utilize this propagation procedure to construct a simple model, personalized propagation of neural predictions (PPNP), and its fast approximation, APPNP. Our model's training time is on par or faster and its number of parameters on par or lower than previous models. It leverages a large, adjustable neighborhood for classification and can be easily combined with any neural network. We show that this model outperforms several recently proposed methods for semi-supervised classification in the most thorough study done so far for GCN-like models. Attacking Large Language Models with Projected Gradient Descent

Current LLM alignment methods are readily broken through specifically crafted adversarial prompts. While crafting adversarial prompts using discrete optimization is highly effective, such attacks typically use more than 100,000 LLM calls. This high computational cost makes them unsuitable for, e.g., quantitative analyses and adversarial training. To remedy this, we revisit Projected Gradient Descent (PGD) on the continuously relaxed input prompt. Although previous attempts with ordinary gradient-based attacks largely failed, we show that carefully controlling the error introduced by the continuous relaxation tremendously boosts their efficacy. Our PGD for LLMs is up to one order of magnitude faster than state-of-the-art discrete optimization to achieve the same devastating attack results.

Challenges with unsupervised LLM knowledge discovery

We show that existing unsupervised methods on large language model (LLM) activations do not discover knowledge -- instead they seem to discover whatever feature of the activations is most prominent. The idea behind unsupervised knowledge elicitation is that knowledge satisfies a consistency structure, which can be used to discover knowledge. We first prove theoretically that arbitrary features (not just knowledge) satisfy the consistency structure of a particular leading unsupervised knowledge-elicitation method, contrast-consistent search (Burns et al. - arXiv:2212.03827). We then present a series of experiments showing settings in which unsupervised methods result in classifiers that do not predict knowledge, but instead predict a different prominent feature. We conclude that existing unsupervised methods for discovering latent knowledge are insufficient, and we contribute sanity checks to apply to evaluating future knowledge elicitation methods. Conceptually, we hypothesise that the identification issues explored here, e.g. distinguishing a model's knowledge from that of a simulated character's, will persist for future unsupervised methods.

The Geometry of Refusal in Large Language Models: Concept Cones and Representational Independence

The safety alignment of large language models (LLMs) can be circumvented through adversarially crafted inputs, yet the mechanisms by which these attacks bypass safety barriers remain poorly understood. Prior work suggests that a single refusal direction in the model's activation space determines whether an LLM refuses a request. In this study, we propose a novel gradient-based approach to representation engineering and use it to identify refusal directions. Contrary to prior work, we uncover multiple independent directions and even multi-dimensional concept cones that mediate refusal. Moreover, we show that orthogonality alone does not imply independence under intervention, motivating the notion of representational independence that accounts for both linear and non-linear effects. Using this framework, we identify mechanistically independent refusal directions. We show that refusal mechanisms in LLMs are governed by complex spatial structures and identify functionally independent directions, confirming that multiple distinct mechanisms drive refusal behavior. Our gradient-based approach uncovers these mechanisms and can further serve as a foundation for future work on understanding LLMs.

REINFORCE Adversarial Attacks on Large Language Models: An Adaptive, Distributional, and Semantic Objective

To circumvent the alignment of large language models (LLMs), current optimization-based adversarial attacks usually craft adversarial prompts by maximizing the likelihood of a so-called affirmative response. An affirmative response is a manually designed start of a harmful answer to an inappropriate request. While it is often easy to craft prompts that yield a substantial likelihood for the affirmative response, the attacked model frequently does not complete the response in a harmful manner. Moreover, the affirmative objective is usually not adapted to model-specific preferences and essentially ignores the fact that LLMs output a distribution over responses. If low attack success under such an objective is taken as a measure of robustness, the true robustness might be grossly overestimated. To alleviate these flaws, we propose an adaptive and semantic optimization problem over the population of responses. We derive a generally applicable objective via the REINFORCE policy-gradient formalism and demonstrate its efficacy with the state-of-the-art jailbreak algorithms Greedy Coordinate Gradient (GCG) and Projected Gradient Descent (PGD). For example, our objective doubles the attack success rate (ASR) on Llama3 and increases the ASR from 2% to 50% with circuit breaker defense.

Natural Emergent Misalignment from Reward Hacking in Production RL

We show that when large language models learn to reward hack on production RL environments, this can result in egregious emergent misalignment. We start with a pretrained model, impart knowledge of reward hacking strategies via synthetic document finetuning or prompting, and train on a selection of real Anthropic production coding environments. Unsurprisingly, the model learns to reward hack. Surprisingly, the model generalizes to alignment faking, cooperation with malicious actors, reasoning about malicious goals, and attempting sabotage when used with Claude Code, including in the codebase for this paper. Applying RLHF safety training using standard chat-like prompts results in aligned behavior on chat-like evaluations, but misalignment persists on agentic tasks. Three mitigations are effective: (i) preventing the model from reward hacking; (ii) increasing the diversity of RLHF safety training; and (iii) "inoculation prompting", wherein framing reward hacking as acceptable behavior during training removes misaligned generalization even when reward hacking is learned.

Scalable Optimal Transport in High Dimensions for Graph Distances, Embedding Alignment, and More

The current best practice for computing optimal transport (OT) is via entropy regularization and Sinkhorn iterations. This algorithm runs in quadratic time as it requires the full pairwise cost matrix, which is prohibitively expensive for large sets of objects. In this work we propose two effective log-linear time approximations of the cost matrix: First, a sparse approximation based on locality-sensitive hashing (LSH) and, second, a Nyström approximation with LSH-based sparse corrections, which we call locally corrected Nyström (LCN). These approximations enable general log-linear time algorithms for entropy-regularized OT that perform well even for the complex, high-dimensional spaces common in deep learning. We analyse these approximations theoretically and evaluate them experimentally both directly and end-to-end as a component for real-world applications. Using our approximations for unsupervised word embedding alignment enables us to speed up a state-of-the-art method by a factor of 3 while also improving the accuracy by 3.1 percentage points without any additional model changes. For graph distance regression we propose the graph transport network (GTN), which combines graph neural networks (GNNs) with enhanced Sinkhorn. GTN outcompetes previous models by 48% and still scales log-linearly in the number of nodes.

Fast and Uncertainty-Aware Directional Message Passing for Non-Equilibrium Molecules

Many important tasks in chemistry revolve around molecules during reactions. This requires predictions far from the equilibrium, while most recent work in machine learning for molecules has been focused on equilibrium or near-equilibrium states. In this paper we aim to extend this scope in three ways. First, we propose the DimeNet++ model, which is 8x faster and 10% more accurate than the original DimeNet on the QM9 benchmark of equilibrium molecules. Second, we validate DimeNet++ on highly reactive molecules by developing the challenging COLL dataset, which contains distorted configurations of small molecules during collisions. Finally, we investigate ensembling and mean-variance estimation for uncertainty quantification with the goal of accelerating the exploration of the vast space of non-equilibrium structures. Efficient Robustness Certificates for Discrete Data: Sparsity-Aware Randomized Smoothing for Graphs, Images and More

Existing techniques for certifying the robustness of models for discrete data either work only for a small class of models or are general at the expense of efficiency or tightness. Moreover, they do not account for sparsity in the input which, as our findings show, is often essential for obtaining non-trivial guarantees. We propose a model-agnostic certificate based on the randomized smoothing framework which subsumes earlier work and is tight, efficient, and sparsity-aware. Its computational complexity does not depend on the number of discrete categories or the dimension of the input (e.g. the graph size), making it highly scalable. We show the effectiveness of our approach on a wide variety of models, datasets, and tasks -- specifically highlighting its use for Graph Neural Networks. So far, obtaining provable guarantees for GNNs has been difficult due to the discrete and non-i.i.d. nature of graph data. Our method can certify any GNN and handles perturbations to both the graph structure and the node attributes.

Scaling Graph Neural Networks with Approximate PageRank

Graph neural networks (GNNs) have emerged as a powerful approach for solving many network mining tasks. However, learning on large graphs remains a challenge - many recently proposed scalable GNN approaches rely on an expensive message-passing procedure to propagate information through the graph. We present the PPRGo model which utilizes an efficient approximation of information diffusion in GNNs resulting in significant speed gains while maintaining state-of-the-art prediction performance. In addition to being faster, PPRGo is inherently scalable, and can be trivially parallelized for large datasets like those found in industry settings. We demonstrate that PPRGo outperforms baselines in both distributed and single-machine training environments on a number of commonly used academic graphs. To better analyze the scalability of large-scale graph learning methods, we introduce a novel benchmark graph with 12.4 million nodes, 173 million edges, and 2.8 million node features. We show that training PPRGo from scratch and predicting labels for all nodes in this graph takes under 2 minutes on a single machine, far outpacing other baselines on the same graph. We discuss the practical application of PPRGo to solve large-scale node classification problems at Google.
