Assaying Out-Of-Distribution Generalization in Transfer Learning

Since out-of-distribution generalization is a generally ill-posed problem, various proxy targets (e.g., calibration, adversarial robustness, algorithmic corruptions, invariance across shifts) were studied across different research programs resulting in different recommendations. While sharing the same aspirational goal, these approaches have never been tested under the same experimental conditions on real data. In this paper, we take a unified view of previous work, highlighting message discrepancies that we address empirically, and providing recommendations on how to measure the robustness of a model and how to improve it. To this end, we collect 172 publicly available dataset pairs for training and out-of-distribution evaluation of accuracy, calibration error, adversarial attacks, environment invariance, and synthetic corruptions. We fine-tune over 31k networks, from nine different architectures in the many- and few-shot setting. Our findings confirm that in- and out-of-distribution accuracies tend to increase jointly, but show that their relation is largely dataset-dependent, and in general more nuanced and more complex than posited by previous, smaller scale studies.

Unsupervised Open-Vocabulary Object Localization in Videos

In this paper, we show that recent advances in video representation learning and pre-trained vision-language models allow for substantial improvements in self-supervised video object localization. We propose a method that first localizes objects in videos via an object-centric approach with slot attention and then assigns text to the obtained slots. The latter is achieved by an unsupervised way to read localized semantic information from the pre-trained CLIP model. The resulting video object localization is entirely unsupervised apart from the implicit annotation contained in CLIP, and it is effectively the first unsupervised approach that yields good results on regular video benchmarks.

Bridging the Gap to Real-World Object-Centric Learning

Humans naturally decompose their environment into entities at the appropriate level of abstraction to act in the world. Allowing machine learning algorithms to derive this decomposition in an unsupervised way has become an important line of research. However, current methods are restricted to simulated data or require additional information in the form of motion or depth in order to successfully discover objects. In this work, we overcome this limitation by showing that reconstructing features from models trained in a self-supervised manner is a sufficient training signal for object-centric representations to arise in a fully unsupervised way. Our approach, DINOSAUR, significantly out-performs existing image-based object-centric learning models on simulated data and is the first unsupervised object-centric model that scales to real-world datasets such as COCO and PASCAL VOC. DINOSAUR is conceptually simple and shows competitive performance compared to more involved pipelines from the computer vision literature.

Relative representations enable zero-shot latent space communication

Neural networks embed the geometric structure of a data manifold lying in a high-dimensional space into latent representations. Ideally, the distribution of the data points in the latent space should depend only on the task, the data, the loss, and other architecture-specific constraints. However, factors such as the random weights initialization, training hyperparameters, or other sources of randomness in the training phase may induce incoherent latent spaces that hinder any form of reuse. Nevertheless, we empirically observe that, under the same data and modeling choices, the angles between the encodings within distinct latent spaces do not change. In this work, we propose the latent similarity between each sample and a fixed set of anchors as an alternative data representation, demonstrating that it can enforce the desired invariances without any additional training. We show how neural architectures can leverage these relative representations to guarantee, in practice, invariance to latent isometries and rescalings, effectively enabling latent space communication: from zero-shot model stitching to latent space comparison between diverse settings. We extensively validate the generalization capability of our approach on different datasets, spanning various modalities (images, text, graphs), tasks (e.g., classification, reconstruction) and architectures (e.g., CNNs, GCNs, transformers).

Score matching enables causal discovery of nonlinear additive noise models

This paper demonstrates how to recover causal graphs from the score of the data distribution in non-linear additive (Gaussian) noise models. Using score matching algorithms as a building block, we show how to design a new generation of scalable causal discovery methods. To showcase our approach, we also propose a new efficient method for approximating the score's Jacobian, enabling to recover the causal graph. Empirically, we find that the new algorithm, called SCORE, is competitive with state-of-the-art causal discovery methods while being significantly faster.

Leveling Down in Computer Vision: Pareto Inefficiencies in Fair Deep Classifiers

Algorithmic fairness is frequently motivated in terms of a trade-off in which overall performance is decreased so as to improve performance on disadvantaged groups where the algorithm would otherwise be less accurate. Contrary to this, we find that applying existing fairness approaches to computer vision improve fairness by degrading the performance of classifiers across all groups (with increased degradation on the best performing groups). Extending the bias-variance decomposition for classification to fairness, we theoretically explain why the majority of fairness classifiers designed for low capacity models should not be used in settings involving high-capacity models, a scenario common to computer vision. We corroborate this analysis with extensive experimental support that shows that many of the fairness heuristics used in computer vision also degrade performance on the most disadvantaged groups. Building on these insights, we propose an adaptive augmentation strategy that, uniquely, of all methods tested, improves performance for the disadvantaged groups.

Scalable Mechanistic Neural Networks for Differential Equations and Machine Learning

We propose Scalable Mechanistic Neural Network (S-MNN), an enhanced neural network framework designed for scientific machine learning applications involving long temporal sequences. By reformulating the original Mechanistic Neural Network (MNN) (Pervez et al., 2024), we reduce the computational time and space complexities from cubic and quadratic with respect to the sequence length, respectively, to linear. This significant improvement enables efficient modeling of long-term dynamics without sacrificing accuracy or interpretability. Extensive experiments demonstrate that S-MNN matches the original MNN in precision while substantially reducing computational resources. Consequently, S-MNN can drop-in replace the original MNN in applications, providing a practical and efficient tool for integrating mechanistic bottlenecks into neural network models of complex dynamical systems. Unsupervised Semantic Segmentation with Self-supervised Object-centric Representations

In this paper, we show that recent advances in self-supervised feature learning enable unsupervised object discovery and semantic segmentation with a performance that matches the state of the field on supervised semantic segmentation 10 years ago. We propose a methodology based on unsupervised saliency masks and self-supervised feature clustering to kickstart object discovery followed by training a semantic segmentation network on pseudo-labels to bootstrap the system on images with multiple objects. We present results on PASCAL VOC that go far beyond the current state of the art (50.0 mIoU), and we report for the first time results on MS COCO for the whole set of 81 classes: our method discovers 34 categories with more than $20\%$ IoU, while obtaining an average IoU of 19.6 for all 81 categories.

Reconciling Causality and Non-Equilibrium Thermodynamics with Hamiltonian Causal Models

Causal modeling of physical temporal phenomena must handle interventions that act along trajectories, nonstationary induced laws, path-dependent effects, and feedback mediated by dynamics, all challenging in standard causal models. We introduce Hamiltonian Causal Models (HCMs), a trajectory-level framework in which observed variables interact with local environments and interventions act as controls of Hamiltonian mechanisms. HCMs separate immutable equations of motion from intervenable mechanisms and define causal effects as discrepancies between interventional path laws. A key motivation for HCMs is their natural interface with non-equilibrium thermodynamics. Entropy production quantifies the irreversibility of a process and is a central causal observable: it is estimable from data and witnesses causal effects along the system's evolution that are invisible to endpoint and cumulative versions of the standard average treatment effect. As in physics, cause and effect are not primitives of the relation between two random variables but arise from the non-invertibility of the thermodynamic arrow. With this, our paper reconciles the language of statistical causal models and non-stationary thermodynamics, offering new tools to describe causality in a wide range of physical systems.

TeST: Test-time Self-Training under Distribution Shift

Despite their recent success, deep neural networks continue to perform poorly when they encounter distribution shifts at test time. Many recently proposed approaches try to counter this by aligning the model to the new distribution prior to inference. With no labels available this requires unsupervised objectives to adapt the model on the observed test data. In this paper, we propose Test-Time Self-Training (TeST): a technique that takes as input a model trained on some source data and a novel data distribution at test time, and learns invariant and robust representations using a student-teacher framework. We find that models adapted using TeST significantly improve over baseline test-time adaptation algorithms. TeST achieves competitive performance to modern domain adaptation algorithms, while having access to 5-10x less data at time of adaption. We thoroughly evaluate a variety of baselines on two tasks: object detection and image segmentation and find that models adapted with TeST. We find that TeST sets the new state-of-the art for test-time domain adaptation algorithms.

Leveraging sparse and shared feature activations for disentangled representation learning

Recovering the latent factors of variation of high dimensional data has so far focused on simple synthetic settings. Mostly building on unsupervised and weakly-supervised objectives, prior work missed out on the positive implications for representation learning on real world data. In this work, we propose to leverage knowledge extracted from a diversified set of supervised tasks to learn a common disentangled representation. Assuming each supervised task only depends on an unknown subset of the factors of variation, we disentangle the feature space of a supervised multi-task model, with features activating sparsely across different tasks and information being shared as appropriate. Importantly, we never directly observe the factors of variations but establish that access to multiple tasks is sufficient for identifiability under sufficiency and minimality assumptions. We validate our approach on six real world distribution shift benchmarks, and different data modalities (images, text), demonstrating how disentangled representations can be transferred to real settings.

Multi-View Causal Representation Learning with Partial Observability

We present a unified framework for studying the identifiability of representations learned from simultaneously observed views, such as different data modalities. We allow a partially observed setting in which each view constitutes a nonlinear mixture of a subset of underlying latent variables, which can be causally related. We prove that the information shared across all subsets of any number of views can be learned up to a smooth bijection using contrastive learning and a single encoder per view. We also provide graphical criteria indicating which latent variables can be identified through a simple set of rules, which we refer to as identifiability algebra. Our general framework and theoretical results unify and extend several previous works on multi-view nonlinear ICA, disentanglement, and causal representation learning. We experimentally validate our claims on numerical, image, and multi-modal data sets. Further, we demonstrate that the performance of prior methods is recovered in different special cases of our setup. Overall, we find that access to multiple partial views enables us to identify a more fine-grained representation, under the generally milder assumption of partial observability.

Rotating Features for Object Discovery

The binding problem in human cognition, concerning how the brain represents and connects objects within a fixed network of neural connections, remains a subject of intense debate. Most machine learning efforts addressing this issue in an unsupervised setting have focused on slot-based methods, which may be limiting due to their discrete nature and difficulty to express uncertainty. Recently, the Complex AutoEncoder was proposed as an alternative that learns continuous and distributed object-centric representations. However, it is only applicable to simple toy data. In this paper, we present Rotating Features, a generalization of complex-valued features to higher dimensions, and a new evaluation procedure for extracting objects from distributed representations. Additionally, we show the applicability of our approach to pre-trained features. Together, these advancements enable us to scale distributed object-centric representations from simple toy to real-world data. We believe this work advances a new paradigm for addressing the binding problem in machine learning and has the potential to inspire further innovation in the field.

Causal Triplet: An Open Challenge for Intervention-centric Causal Representation Learning

Recent years have seen a surge of interest in learning high-level causal representations from low-level image pairs under interventions. Yet, existing efforts are largely limited to simple synthetic settings that are far away from real-world problems. In this paper, we present Causal Triplet, a causal representation learning benchmark featuring not only visually more complex scenes, but also two crucial desiderata commonly overlooked in previous works: (i) an actionable counterfactual setting, where only certain object-level variables allow for counterfactual observations whereas others do not; (ii) an interventional downstream task with an emphasis on out-of-distribution robustness from the independent causal mechanisms principle. Through extensive experiments, we find that models built with the knowledge of disentangled or object-centric representations significantly outperform their distributed counterparts. However, recent causal representation learning methods still struggle to identify such latent structures, indicating substantial challenges and opportunities for future work. ASIF: Coupled Data Turns Unimodal Models to Multimodal Without Training

CLIP proved that aligning visual and language spaces is key to solving many vision tasks without explicit training, but required to train image and text encoders from scratch on a huge dataset. LiT improved this by only training the text encoder and using a pre-trained vision network. In this paper, we show that a common space can be created without any training at all, using single-domain encoders (trained with or without supervision) and a much smaller amount of image-text pairs. Furthermore, our model has unique properties. Most notably, deploying a new version with updated training samples can be done in a matter of seconds. Additionally, the representations in the common space are easily interpretable as every dimension corresponds to the similarity of the input to a unique image-text pair in the multimodal dataset. Experiments on standard zero-shot visual benchmarks demonstrate the typical transfer ability of image-text models. Overall, our method represents a simple yet surprisingly strong baseline for foundation multimodal models, raising important questions on their data efficiency and on the role of retrieval in machine learning.

Latent Space Translation via Semantic Alignment

While different neural models often exhibit latent spaces that are alike when exposed to semantically related data, this intrinsic similarity is not always immediately discernible. Towards a better understanding of this phenomenon, our work shows how representations learned from these neural modules can be translated between different pre-trained networks via simpler transformations than previously thought. An advantage of this approach is the ability to estimate these transformations using standard, well-understood algebraic procedures that have closed-form solutions. Our method directly estimates a transformation between two given latent spaces, thereby enabling effective stitching of encoders and decoders without additional training. We extensively validate the adaptability of this translation procedure in different experimental settings: across various trainings, domains, architectures (e.g., ResNet, CNN, ViT), and in multiple downstream tasks (classification, reconstruction). Notably, we show how it is possible to zero-shot stitch text encoders and vision decoders, or vice-versa, yielding surprisingly good classification performance in this multimodal setting.

Causal Discovery with Score Matching on Additive Models with Arbitrary Noise

Causal discovery methods are intrinsically constrained by the set of assumptions needed to ensure structure identifiability. Moreover additional restrictions are often imposed in order to simplify the inference task: this is the case for the Gaussian noise assumption on additive non-linear models, which is common to many causal discovery approaches. In this paper we show the shortcomings of inference under this hypothesis, analyzing the risk of edge inversion under violation of Gaussianity of the noise terms. Then, we propose a novel method for inferring the topological ordering of the variables in the causal graph, from data generated according to an additive non-linear model with a generic noise distribution. This leads to NoGAM (Not only Gaussian Additive noise Models), a causal discovery algorithm with a minimal set of assumptions and state of the art performance, experimentally benchmarked on synthetic data.

Neural Attentive Circuits

Recent work has seen the development of general purpose neural architectures that can be trained to perform tasks across diverse data modalities. General purpose models typically make few assumptions about the underlying data-structure and are known to perform well in the large-data regime. At the same time, there has been growing interest in modular neural architectures that represent the data using sparsely interacting modules. These models can be more robust out-of-distribution, computationally efficient, and capable of sample-efficient adaptation to new data. However, they tend to make domain-specific assumptions about the data, and present challenges in how module behavior (i.e., parameterization) and connectivity (i.e., their layout) can be jointly learned. In this work, we introduce a general purpose, yet modular neural architecture called Neural Attentive Circuits (NACs) that jointly learns the parameterization and a sparse connectivity of neural modules without using domain knowledge. NACs are best understood as the combination of two systems that are jointly trained end-to-end: one that determines the module configuration and the other that executes it on an input. We demonstrate qualitatively that NACs learn diverse and meaningful module configurations on the NLVR2 dataset without additional supervision. Quantitatively, we show that by incorporating modularity in this way, NACs improve upon a strong non-modular baseline in terms of low-shot adaptation on CIFAR and CUBs dataset by about 10%, and OOD robustness on Tiny ImageNet-R by about 2.5%. Further, we find that NACs can achieve an 8x speedup at inference time while losing less than 3% performance. Finally, we find NACs to yield competitive results on diverse data modalities spanning point-cloud classification, symbolic processing and text-classification from ASCII bytes, thereby confirming its general purpose nature.

Scalable Causal Discovery with Score Matching

This paper demonstrates how to discover the whole causal graph from the second derivative of the log-likelihood in observational non-linear additive Gaussian noise models. Leveraging scalable machine learning approaches to approximate the score function $\nabla \log p(\mathbf{X})$, we extend the work of Rolland et al. (2022) that only recovers the topological order from the score and requires an expensive pruning step removing spurious edges among those admitted by the ordering. Our analysis leads to DAS (acronym for Discovery At Scale), a practical algorithm that reduces the complexity of the pruning by a factor proportional to the graph size. In practice, DAS achieves competitive accuracy with current state-of-the-art while being over an order of magnitude faster. Overall, our approach enables principled and scalable causal discovery, significantly lowering the compute bar.

A General Purpose Neural Architecture for Geospatial Systems

Geospatial Information Systems are used by researchers and Humanitarian Assistance and Disaster Response (HADR) practitioners to support a wide variety of important applications. However, collaboration between these actors is difficult due to the heterogeneous nature of geospatial data modalities (e.g., multi-spectral images of various resolutions, timeseries, weather data) and diversity of tasks (e.g., regression of human activity indicators or detecting forest fires). In this work, we present a roadmap towards the construction of a general-purpose neural architecture (GPNA) with a geospatial inductive bias, pre-trained on large amounts of unlabelled earth observation data in a self-supervised manner. We envision how such a model may facilitate cooperation between members of the community. We show preliminary results on the first step of the roadmap, where we instantiate an architecture that can process a wide variety of geospatial data modalities and demonstrate that it can achieve competitive performance with domain-specific architectures on tasks relating to the U.N.'s Sustainable Development Goals.

Sample Complexity Bounds for Score-Matching: Causal Discovery and Generative Modeling

This paper provides statistical sample complexity bounds for score-matching and its applications in causal discovery. We demonstrate that accurate estimation of the score function is achievable by training a standard deep ReLU neural network using stochastic gradient descent. We establish bounds on the error rate of recovering causal relationships using the score-matching-based causal discovery method of Rolland et al. [2022], assuming a sufficiently good estimation of the score function. Finally, we analyze the upper bound of score-matching estimation within the score-based generative modeling, which has been applied for causal discovery but is also of independent interest within the domain of generative models.

Grounded Object Centric Learning

The extraction of modular object-centric representations for downstream tasks is an emerging area of research. Learning grounded representations of objects that are guaranteed to be stable and invariant promises robust performance across different tasks and environments. Slot Attention (SA) learns object-centric representations by assigning objects to \textit{slots}, but presupposes a \textit{single} distribution from which all slots are randomly initialised. This results in an inability to learn \textit{specialized} slots which bind to specific object types and remain invariant to identity-preserving changes in object appearance. To address this, we present \emph{\textsc{Co}nditional \textsc{S}lot \textsc{A}ttention} (\textsc{CoSA}) using a novel concept of \emph{Grounded Slot Dictionary} (GSD) inspired by vector quantization. Our proposed GSD comprises (i) canonical object-level property vectors and (ii) parametric Gaussian distributions, which define a prior over the slots. We demonstrate the benefits of our method in multiple downstream tasks such as scene generation, composition, and task adaptation, whilst remaining competitive with SA in popular object discovery benchmarks.

Self-supervised Amodal Video Object Segmentation

Amodal perception requires inferring the full shape of an object that is partially occluded. This task is particularly challenging on two levels: (1) it requires more information than what is contained in the instant retina or imaging sensor, (2) it is difficult to obtain enough well-annotated amodal labels for supervision. To this end, this paper develops a new framework of Self-supervised amodal Video object segmentation (SaVos). Our method efficiently leverages the visual information of video temporal sequences to infer the amodal mask of objects. The key intuition is that the occluded part of an object can be explained away if that part is visible in other frames, possibly deformed as long as the deformation can be reasonably learned. Accordingly, we derive a novel self-supervised learning paradigm that efficiently utilizes the visible object parts as the supervision to guide the training on videos. In addition to learning type prior to complete masks for known types, SaVos also learns the spatiotemporal prior, which is also useful for the amodal task and could generalize to unseen types. The proposed framework achieves the state-of-the-art performance on the synthetic amodal segmentation benchmark FISHBOWL and the real world benchmark KINS-Video-Car. Further, it lends itself well to being transferred to novel distributions using test-time adaptation, outperforming existing models even after the transfer to a new distribution.

Toward Identifiable Sparse Autoencoders

Recently, sparse autoencoders (SAEs) have emerged as an attractive tool for interpreting and interacting with representations in practical neural networks. While it is common empirical folklore, we also show theoretically that SAEs are highly unstable: different training runs are likely to produce different concept dictionaries and sparse codes. We characterize the model properties that hinder the stability of real-world SAEs, and address each of these problems through minimal changes to the architecture and training procedure. Together, these changes yield two versions of an \textbf{i}dentifiable SAE (iSAE), a variant of the standard TopK SAE with lower reconstruction error and improved stability. We explain this improvement theoretically by connecting SAEs with traditional dictionary learning approaches, and show that the dictionaries learned in practice satisfy an approximate restricted isometry condition, rendering the corresponding sparse codes in those models near-identifiable.

Are Two Heads the Same as One? Identifying Disparate Treatment in Fair Neural Networks

We show that deep networks trained to satisfy demographic parity often do so through a form of race or gender awareness, and that the more we force a network to be fair, the more accurately we can recover race or gender from the internal state of the network. Based on this observation, we investigate an alternative fairness approach: we add a second classification head to the network to explicitly predict the protected attribute (such as race or gender) alongside the original task. After training the two-headed network, we enforce demographic parity by merging the two heads, creating a network with the same architecture as the original network. We establish a close relationship between existing approaches and our approach by showing (1) that the decisions of a fair classifier are well-approximated by our approach, and (2) that an unfair and optimally accurate classifier can be recovered from a fair classifier and our second head predicting the protected attribute. We use our explicit formulation to argue that the existing fairness approaches, just as ours, demonstrate disparate treatment and that they are likely to be unlawful in a wide range of scenarios under US law.

Self-Compatibility: Evaluating Causal Discovery without Ground Truth

As causal ground truth is incredibly rare, causal discovery algorithms are commonly only evaluated on simulated data. This is concerning, given that simulations reflect preconceptions about generating processes regarding noise distributions, model classes, and more. In this work, we propose a novel method for falsifying the output of a causal discovery algorithm in the absence of ground truth. Our key insight is that while statistical learning seeks stability across subsets of data points, causal learning should seek stability across subsets of variables. Motivated by this insight, our method relies on a notion of compatibility between causal graphs learned on different subsets of variables. We prove that detecting incompatibilities can falsify wrongly inferred causal relations due to violation of assumptions or errors from finite sample effects. Although passing such compatibility tests is only a necessary criterion for good performance, we argue that it provides strong evidence for the causal models whenever compatibility entails strong implications for the joint distribution. We also demonstrate experimentally that detection of incompatibilities can aid in causal model selection.

Image retrieval outperforms diffusion models on data augmentation

Many approaches have been proposed to use diffusion models to augment training datasets for downstream tasks, such as classification. However, diffusion models are themselves trained on large datasets, often with noisy annotations, and it remains an open question to which extent these models contribute to downstream classification performance. In particular, it remains unclear if they generalize enough to improve over directly using the additional data of their pre-training process for augmentation. We systematically evaluate a range of existing methods to generate images from diffusion models and study new extensions to assess their benefit for data augmentation. Personalizing diffusion models towards the target data outperforms simpler prompting strategies. However, using the pre-training data of the diffusion model alone, via a simple nearest-neighbor retrieval procedure, leads to even stronger downstream performance. Our study explores the potential of diffusion models in generating new training data, and surprisingly finds that these sophisticated models are not yet able to beat a simple and strong image retrieval baseline on simple downstream vision tasks.

Assumption violations in causal discovery and the robustness of score matching

When domain knowledge is limited and experimentation is restricted by ethical, financial, or time constraints, practitioners turn to observational causal discovery methods to recover the causal structure, exploiting the statistical properties of their data. Because causal discovery without further assumptions is an ill-posed problem, each algorithm comes with its own set of usually untestable assumptions, some of which are hard to meet in real datasets. Motivated by these considerations, this paper extensively benchmarks the empirical performance of recent causal discovery methods on observational i.i.d. data generated under different background conditions, allowing for violations of the critical assumptions required by each selected approach. Our experimental findings show that score matching-based methods demonstrate surprising performance in the false positive and false negative rate of the inferred graph in these challenging scenarios, and we provide theoretical insights into their performance. This work is also the first effort to benchmark the stability of causal discovery algorithms with respect to the values of their hyperparameters. Finally, we hope this paper will set a new standard for the evaluation of causal discovery methods and can serve as an accessible entry point for practitioners interested in the field, highlighting the empirical implications of different algorithm choices.

Unifying Causal Representation Learning with the Invariance Principle

Causal representation learning (CRL) aims at recovering latent causal variables from high-dimensional observations to solve causal downstream tasks, such as predicting the effect of new interventions or more robust classification. A plethora of methods have been developed, each tackling carefully crafted problem settings that lead to different types of identifiability. These different settings are widely assumed to be important because they are often linked to different rungs of Pearl's causal hierarchy, even though this correspondence is not always exact. This work shows that instead of strictly conforming to this hierarchical mapping, many causal representation learning approaches methodologically align their representations with inherent data symmetries. Identification of causal variables is guided by invariance principles that are not necessarily causal. This result allows us to unify many existing approaches in a single method that can mix and match different assumptions, including non-causal ones, based on the invariance relevant to the problem at hand. It also significantly benefits applicability, which we demonstrate by improving treatment effect estimation on real-world high-dimensional ecological data. Overall, this paper clarifies the role of causal assumptions in the discovery of causal variables and shifts the focus to preserving data symmetries.

Near, far: Patch-ordering enhances vision foundation models' scene understanding

We introduce NeCo: Patch Neighbor Consistency, a novel self-supervised training loss that enforces patch-level nearest neighbor consistency across a student and teacher model. Compared to contrastive approaches that only yield binary learning signals, i.e., 'attract' and 'repel', this approach benefits from the more fine-grained learning signal of sorting spatially dense features relative to reference patches. Our method leverages differentiable sorting applied on top of pretrained representations, such as DINOv2-registers to bootstrap the learning signal and further improve upon them. This dense post-pretraining leads to superior performance across various models and datasets, despite requiring only 19 hours on a single GPU. This method generates high-quality dense feature encoders and establishes several new state-of-the-art results such as +5.5% and +6% for non-parametric in-context semantic segmentation on ADE20k and Pascal VOC, +7.2% and +5.7% for linear segmentation evaluations on COCO-Things and -Stuff and improvements in the 3D understanding of multi-view consistency on SPair-71k, by more than 1.5%.

Learning Discrete Diffusion of Graphs via Free-Energy Gradient Flows

Diffusion-based models on continuous spaces have seen substantial recent progress through the mathematical framework of gradient flows, leveraging the Wasserstein-2 (${W}_2$) metric via the Jordan-Kinderlehrer-Otto (JKO) scheme. Despite the increasing popularity of diffusion models on discrete spaces using continuous-time Markov chains, a parallel theoretical framework based on gradient flows has remained elusive due to intrinsic challenges in translating the ${W}_2$ distance directly into these settings. In this work, we propose the first computational approach addressing these challenges, leveraging an appropriate metric $W_K$ on the simplex of probability distributions, which enables us to interpret widely used discrete diffusion paths, such as the discrete heat equation, as gradient flows of specific free-energy functionals. Through this theoretical insight, we introduce a novel methodology for learning diffusion dynamics over discrete spaces, which recovers the underlying functional directly by leveraging first-order optimality conditions for the JKO scheme. The resulting method optimizes a simple quadratic loss, trains extremely fast, does not require individual sample trajectories, and only needs a numerical preprocessing computing $W_K$-geodesics. We validate our method through extensive numerical experiments on synthetic data, showing that we can recover the underlying functional for a variety of graph classes.

Demystifying amortized causal discovery with transformers

Supervised learning for causal discovery from observational data often achieves competitive performance despite seemingly avoiding the explicit assumptions that traditional methods require for identifiability. In this work, we analyze CSIvA (Ke et al., 2023) on bivariate causal models, a transformer architecture for amortized inference promising to train on synthetic data and transfer to real ones. First, we bridge the gap with identifiability theory, showing that the training distribution implicitly defines a prior on the causal model of the test observations: consistent with classical approaches, good performance is achieved when we have a good prior on the test data, and the underlying model is identifiable. Second, we find that CSIvA can not generalize to classes of causal models unseen during training: to overcome this limitation, we theoretically and empirically analyze \textit{when} training CSIvA on datasets generated by multiple identifiable causal models with different structural assumptions improves its generalization at test time. Overall, we find that amortized causal discovery with transformers still adheres to identifiability theory, violating the previous hypothesis from Lopez-Paz et al. (2015) that supervised learning methods could overcome its restrictions.

Score matching through the roof: linear, nonlinear, and latent variables causal discovery

Causal discovery from observational data holds great promise, but existing methods rely on strong assumptions about the underlying causal structure, often requiring full observability of all relevant variables. We tackle these challenges by leveraging the score function $\nabla \log p(X)$ of observed variables for causal discovery and propose the following contributions. First, we fine-tune the existing identifiability results with the score on additive noise models, showing that their assumption of nonlinearity of the causal mechanisms is not necessary. Second, we establish conditions for inferring causal relations from the score even in the presence of hidden variables; this result is two-faced: we demonstrate the score's potential to infer the equivalence class of causal graphs with hidden variables (while previous results are restricted to the fully observable setting), and we provide sufficient conditions for identifying direct causes in latent variable models. Building on these insights, we propose a flexible algorithm suited for causal discovery on linear, nonlinear, and latent variable models, which we empirically validate.

The Perception-Physics Paradox: Probing Scientific Alignment with TC-Bench

While Vision Foundation Models (VFMs) excel at predictive tasks on satellite imagery, their performance can arise from visual correlations rather than underlying structural invariants, making even perception-based out-of-distribution accuracy a poor proxy for scientific utility. As a result, models may look correct without reasoning correctly, a discrepancy we term the Perception-Physics Paradox. To address this gap, we introduce scientific alignment as an implicit objective for representation learning in scientific domains. We study a principled, testable aspect of scientific alignment through structural isomorphism, which requires latent representations to uniquely identify physical systems up to a linear reparameterization. This perspective induces a hierarchy of necessary conditions and yields a systematic probing protocol for physical and causal interpretability. To operationalize this framework, we release TC-Bench, a global, reproducible benchmark dataset with an automated construction pipeline for tropical cyclone research, and show that current VFMs rely on visual shortcuts that collapse in intense regimes, indicating that scientific alignment does not arise as a natural byproduct of scaling alone.

Shortcuts for causal discovery of nonlinear models by score matching

The use of simulated data in the field of causal discovery is ubiquitous due to the scarcity of annotated real data. Recently, Reisach et al., 2021 highlighted the emergence of patterns in simulated linear data, which displays increasing marginal variance in the casual direction. As an ablation in their experiments, Montagna et al., 2023 found that similar patterns may emerge in nonlinear models for the variance of the score vector $\nabla \log p_{\mathbf{X}}$, and introduced the ScoreSort algorithm. In this work, we formally define and characterize this score-sortability pattern of nonlinear additive noise models. We find that it defines a class of identifiable (bivariate) causal models overlapping with nonlinear additive noise models. We theoretically demonstrate the advantages of ScoreSort in terms of statistical efficiency compared to prior state-of-the-art score matching-based methods and empirically show the score-sortability of the most common synthetic benchmarks in the literature. Our findings remark (1) the lack of diversity in the data as an important limitation in the evaluation of nonlinear causal discovery approaches, (2) the importance of thoroughly testing different settings within a problem class, and (3) the importance of analyzing statistical properties in causal discovery, where research is often limited to defining identifiability conditions of the model.

Statistical and structural identifiability in representation learning

Representation learning models exhibit a surprising stability in their internal representations. Whereas most prior work treats this stability as a single property, we formalize it as two distinct concepts: statistical identifiability (consistency of representations across runs) and structural identifiability (alignment of representations with some unobserved ground truth). Recognizing that perfect pointwise identifiability is generally unrealistic for modern representation learning models, we propose new model-agnostic definitions of statistical and structural near-identifiability of representations up to some error tolerance $ε$. Leveraging these definitions, we prove a statistical $ε$-near-identifiability result for the representations of models with nonlinear decoders, generalizing existing identifiability theory beyond last-layer representations in e.g. generative pre-trained transformers (GPTs) to near-identifiability of the intermediate representations of a broad class of models including (masked) autoencoders (MAEs) and supervised learners. Although these weaker assumptions confer weaker identifiability, we show that independent components analysis (ICA) can resolve much of the remaining linear ambiguity for this class of models, and validate and measure our near-identifiability claims empirically. With additional assumptions on the data-generating process, statistical identifiability extends to structural identifiability, yielding a simple and practical recipe for disentanglement: ICA post-processing of latent representations. On synthetic benchmarks, this approach achieves state-of-the-art disentanglement using a vanilla autoencoder. With a foundation model-scale MAE for cell microscopy, it disentangles biological variation from technical batch effects, substantially improving downstream generalization.

Divided Attention: Unsupervised Multi-Object Discovery with Contextually Separated Slots

We investigate the emergence of objects in visual perception in the absence of any semantic annotation. The resulting model has received no supervision, does not use any pre-trained features, and yet it can segment the domain of an image into multiple independently moving regions. The resulting motion segmentation method can handle an unknown and varying number of objects in real-time. The core multi-modal conditional encoder-decoder architecture has one modality (optical flow) feed the encoder to produce a collection of latent codes (slots), and the other modality (color image) conditions the decoder to generate the first modality (flow) from the slots. The training criterion is designed to foster 'information separation' among the slots, while the architecture explicitly allocates activations to individual slots, leading to a method we call Divided Attention (DivA). At test time, DivA handles a different number of objects and different image resolution than seen at training, and is invariant to permutations of the slots. DivA achieves state-of-the-art performance while tripling the runtime speed of comparable methods, up to 104 FPS, and reduces the performance gap from supervised methods to 12% or less. Objects bootstrapped by DivA can then be used to prime static classifiers via contrastive learning. On fewer than 5,000 video clips, training DINO on DivA's object proposals narrows the performance gap to ImageNet-based training by up to 30.2% compared to training directly on the video frames.

Unsupervised Concept Discovery Mitigates Spurious Correlations

Models prone to spurious correlations in training data often produce brittle predictions and introduce unintended biases. Addressing this challenge typically involves methods relying on prior knowledge and group annotation to remove spurious correlations, which may not be readily available in many applications. In this paper, we establish a novel connection between unsupervised object-centric learning and mitigation of spurious correlations. Instead of directly inferring subgroups with varying correlations with labels, our approach focuses on discovering concepts: discrete ideas that are shared across input samples. Leveraging existing object-centric representation learning, we introduce CoBalT: a concept balancing technique that effectively mitigates spurious correlations without requiring human labeling of subgroups. Evaluation across the benchmark datasets for sub-population shifts demonstrate superior or competitive performance compared state-of-the-art baselines, without the need for group annotation. Identifying General Mechanism Shifts in Linear Causal Representations

We consider the linear causal representation learning setting where we observe a linear mixing of $d$ unknown latent factors, which follow a linear structural causal model. Recent work has shown that it is possible to recover the latent factors as well as the underlying structural causal model over them, up to permutation and scaling, provided that we have at least $d$ environments, each of which corresponds to perfect interventions on a single latent node (factor). After this powerful result, a key open problem faced by the community has been to relax these conditions: allow for coarser than perfect single-node interventions, and allow for fewer than $d$ of them, since the number of latent factors $d$ could be very large. In this work, we consider precisely such a setting, where we allow a smaller than $d$ number of environments, and also allow for very coarse interventions that can very coarsely \textit{change the entire causal graph over the latent factors}. On the flip side, we relax what we wish to extract to simply the \textit{list of nodes that have shifted between one or more environments}. We provide a surprising identifiability result that it is indeed possible, under some very mild standard assumptions, to identify the set of shifted nodes. Our identifiability proof moreover is a constructive one: we explicitly provide necessary and sufficient conditions for a node to be a shifted node, and show that we can check these conditions given observed data. Our algorithm lends itself very naturally to the sample setting where instead of just interventional distributions, we are provided datasets of samples from each of these distributions. A Theory of How Pretraining Shapes Inductive Bias in Fine-Tuning

Pretraining and fine-tuning are central stages in modern machine learning systems. In practice, feature learning plays an important role across both stages: deep neural networks learn a broad range of useful features during pretraining and further refine those features during fine-tuning. However, an end-to-end theoretical understanding of how choices of initialization impact the ability to reuse and refine features during fine-tuning has remained elusive. Here we develop an analytical theory of the pretraining-fine-tuning pipeline in diagonal linear networks, deriving exact expressions for the generalization error as a function of initialization parameters and task statistics. We find that different initialization choices place the network into four distinct fine-tuning regimes that are distinguished by their ability to support feature learning and reuse, and therefore by the task statistics for which they are beneficial. In particular, a smaller initialization scale in earlier layers enables the network to both reuse and refine its features, leading to superior generalization on fine-tuning tasks that rely on a subset of pretraining features. We demonstrate empirically that the same initialization parameters impact generalization in nonlinear networks trained on CIFAR-100. Overall, our results demonstrate analytically how data and network initialization interact to shape fine-tuning generalization, highlighting an important role for the relative scale of initialization across different layers in enabling continued feature learning during fine-tuning.

Addressing Instrument-Outcome Confounding in Mendelian Randomization through Representation Learning

Mendelian Randomization (MR) is a prominent observational epidemiological research method designed to address unobserved confounding when estimating causal effects. However, core assumptions -- particularly the independence between instruments and unobserved confounders -- are often violated due to population stratification or assortative mating. Leveraging the increasing availability of multi-environment data, we propose a representation learning framework that exploits cross-environment invariance to recover latent exogenous components of genetic instruments. We provide theoretical guarantees for identifying these latent instruments under various mixing mechanisms and demonstrate the effectiveness of our approach through simulations and semi-synthetic experiments using data from the All of Us Research Hub.

The Rate-Distortion-Polysemanticity Tradeoff in SAEs

Sparse Autoencoders (SAEs) that can accurately reconstruct their input (minimizing distortion) by making efficient use of few features (minimizing the rate) often fail to learn monosemantic representations (highly interpretable), limiting their usefulness for mechanistic interpretability. In this paper, we characterise this tension in learning faithful, efficient, and interpretable explanations, introducing the Rate-Distortion-Polysemanticity tradeoff in SAEs. Under toy-modeling assumptions, we theoretically and empirically show that restricting the SAE to be monosemantic necessarily comes with an increase in rate and distortion. Assuming a generative model behind the input observations, we further demonstrate that the degree of polysemanticity of optimal SAEs is determined by the training data distribution, especially by the probability of features to co-occur. Finally, we extend the analysis to real-world settings by deriving necessary conditions that a polysemanticity measure should satisfy when the data-generating process is unknown, and we benchmark existing proxy metrics on SAEs trained on Large Language Models. Taken together, our findings show that polysemanticity is a data problem that should be accounted for when addressing it at the architectural and optimization level.

Causal Learning with the Invariance Principle

Causal discovery, the problem of inferring the direction of causality, is generally ill-posed. We use the language of structural causal models (SCM) to show that assuming that the causal relations are acyclic and invariant across multiple environments (e.g., the way minimum wage affects employment rate is stable across different geographical regions), \textit{only} two auxiliary environments are sufficient to infer the causal graph for arbitrary nonlinear mechanisms. Moreover, we demonstrate that this implies identifiability of the SCM functional mechanisms: as a corollary, we show that \textit{two} auxiliary environments are sufficient to guarantee correct counterfactual inference. We empirically support our theoretical results on synthetic data.

Towards a holistic understanding of Selection Bias for Causal Effect Identification

Selection bias is pervasive in observational studies. For example, large scale biobanks data can exhibit ``healthy volunteer bias'' when respondents are healthier and of higher socio-economic status than the population they are meant to represent. Recovering causal effects from such sub-population is an important problem in causal inference, as estimating average treatment effects (ATE) from selected populations can result in a severely biased estimate of the ATE from the whole population. In this paper, we investigate the identifiability of the ATE under selection bias. We provide necessary and sufficient conditions for ATE identifiability, leveraging weak assumptions on probability classes to characterize propensity score and selection probability. Compared to previous works, our results extend existing graphical identifiability criteria and offer a more comprehensive understanding of causal effect identification with strictly weaker conditions in the presence of selection bias.

MorphGen: Controllable and Morphologically Plausible Generative Cell-Imaging

Simulating in silico cellular responses to interventions is a promising direction to accelerate high-content image-based assays, critical for advancing drug discovery and gene editing. To support this, we introduce MorphGen, a state-of-the-art diffusion-based generative model for fluorescent microscopy that enables controllable generation across multiple cell types and perturbations. To capture biologically meaningful patterns consistent with known cellular morphologies, MorphGen is trained with an alignment loss to match its representations to the phenotypic embeddings of OpenPhenom, a state-of-the-art biological foundation model. Unlike prior approaches that compress multichannel stains into RGB images -- thus sacrificing organelle-specific detail -- MorphGen generates the complete set of fluorescent channels jointly, preserving per-organelle structures and enabling a fine-grained morphological analysis that is essential for biological interpretation. We demonstrate biological consistency with real images via CellProfiler features, and MorphGen attains an FID score over 35% lower than the prior state-of-the-art MorphoDiff, which only generates RGB images for a single cell type. Boomerang Distillation Enables Zero-Shot Model Size Interpolation

Large language models (LLMs) are typically deployed under diverse memory and compute constraints. Existing approaches build model families by training each size independently, which is prohibitively expensive and provides only coarse-grained size options. In this work, we identify a novel phenomenon that we call boomerang distillation: starting from a large base model (the teacher), one first distills down to a small student and then progressively reconstructs intermediate-sized models by re-incorporating blocks of teacher layers into the student without any additional training. This process produces zero-shot interpolated models of many intermediate sizes whose performance scales smoothly between the student and teacher, often matching or surpassing pretrained or distilled models of the same size. We further analyze when this type of interpolation succeeds, showing that alignment between teacher and student through pruning and distillation is essential. Boomerang distillation thus provides a simple and efficient way to generate fine-grained model families, dramatically reducing training cost while enabling flexible adaptation across deployment environments. Stochastic Frank-Wolfe for Constrained Finite-Sum Minimization

We propose a novel Stochastic Frank-Wolfe (a.k.a. conditional gradient) algorithm for constrained smooth finite-sum minimization with a generalized linear prediction/structure. This class of problems includes empirical risk minimization with sparse, low-rank, or other structured constraints. The proposed method is simple to implement, does not require step-size tuning, and has a constant per-iteration cost that is independent of the dataset size. Furthermore, as a byproduct of the method we obtain a stochastic estimator of the Frank-Wolfe gap that can be used as a stopping criterion. Depending on the setting, the proposed method matches or improves on the best computational guarantees for Stochastic Frank-Wolfe algorithms. Benchmarks on several datasets highlight different regimes in which the proposed method exhibits a faster empirical convergence than related methods. Finally, we provide an implementation of all considered methods in an open-source package.

Controlling Transient Amplification Improves Long-horizon Rollouts

Autoregressive neural simulators now match classical solvers on short-horizon prediction of physical systems, yet their accuracy degrades rapidly when rolled out over long horizons. In this work, we identify transient amplification of perturbations around rollout trajectories as a structural mechanism driving rollout error. Using a linearization analysis we show that when the Jacobians along an autoregressive trajectory are non-normal and non-commuting, the model amplifies errors transiently, resulting in model rollout drift even when the overall system is asymptotically stable. Building on the analysis, we propose commutativity regularization: a combination of two penalties designed to reduce the normality defect of individual Jacobians and the commutator norm of Jacobians across steps. The penalties are estimated with Jacobian-vector products and have no inference-time cost. We show a propagator bound that quantifies rollout error under approximate commutativity and normality. We evaluate UNet and FNO variants with commutativity regularization on 1D and 2D spatio-temporal data in synthetic and real settings, showing successful long-horizon rollouts over thousands of steps. Further, we show that the method improves FourCastNet climate forecasts on ERA5 without using any new data. The gain is most pronounced out-of-distribution: trained on trajectories of a few hundred steps, regularized models remain in-distribution for thousands of rollout steps on initial conditions where baselines diverge.

A Sparsity Principle for Partially Observable Causal Representation Learning

Causal representation learning aims at identifying high-level causal variables from perceptual data. Most methods assume that all latent causal variables are captured in the high-dimensional observations. We instead consider a partially observed setting, in which each measurement only provides information about a subset of the underlying causal state. Prior work has studied this setting with multiple domains or views, each depending on a fixed subset of latents. Here, we focus on learning from unpaired observations from a dataset with an instance-dependent partial observability pattern. Our main contribution is to establish two identifiability results for this setting: one for linear mixing functions without parametric assumptions on the underlying causal model, and one for piecewise linear mixing functions with Gaussian latent causal variables. Based on these insights, we propose two methods for estimating the underlying causal variables by enforcing sparsity in the inferred representation. Experiments on different simulated datasets and established benchmarks highlight the effectiveness of our approach in recovering the ground-truth latents.

Marrying Causal Representation Learning with Dynamical Systems for Science

Causal representation learning promises to extend causal models to hidden causal variables from raw entangled measurements. However, most progress has focused on proving identifiability results in different settings, and we are not aware of any successful real-world application. At the same time, the field of dynamical systems benefited from deep learning and scaled to countless applications but does not allow parameter identification. In this paper, we draw a clear connection between the two and their key assumptions, allowing us to apply identifiable methods developed in causal representation learning to dynamical systems. At the same time, we can leverage scalable differentiable solvers developed for differential equations to build models that are both identifiable and practical. Overall, we learn explicitly controllable models that isolate the trajectory-specific parameters for further downstream tasks such as out-of-distribution classification or treatment effect estimation. We experiment with a wind simulator with partially known factors of variation. We also apply the resulting model to real-world climate data and successfully answer downstream causal questions in line with existing literature on climate change.
