Automated Intracranial Artery Labeling using a Graph Neural Network and Hierarchical Refinement

Automatically labeling intracranial arteries (ICA) with their anatomical names is beneficial for feature extraction and detailed analysis of intracranial vascular structures. There are significant variations in the ICA due to natural and pathological causes, making it challenging for automated labeling. However, the existing public dataset for evaluation of anatomical labeling is limited. We construct a comprehensive dataset with 729 Magnetic Resonance Angiography scans and propose a Graph Neural Network (GNN) method to label arteries by classifying types of nodes and edges in an attributed relational graph. In addition, a hierarchical refinement framework is developed for further improving the GNN outputs to incorporate structural and relational knowledge about the ICA. Our method achieved a node labeling accuracy of 97.5%, and 63.8% of scans were correctly labeled for all Circle of Willis nodes, on a testing set of 105 scans with both healthy and diseased subjects. This is a significant improvement over available state-of-the-art methods. Automatic artery labeling is promising to minimize manual effort in characterizing the complicated ICA networks and provides valuable information for the identification of geometric risk factors of vascular disease. Boosting MLPs with a Coarsening Strategy for Long-Term Time Series Forecasting

Deep learning methods have been exerting their strengths in long-term time series forecasting. However, they often struggle to strike a balance between expressive power and computational efficiency. Resorting to multi-layer perceptrons (MLPs) provides a compromising solution, yet they suffer from two critical problems caused by the intrinsic point-wise mapping mode, in terms of deficient contextual dependencies and inadequate information bottleneck. Here, we propose the Coarsened Perceptron Network (CP-Net), featured by a coarsening strategy that alleviates the above problems associated with the prototype MLPs by forming information granules in place of solitary temporal points. The CP-Net utilizes primarily a two-stage framework for extracting semantic and contextual patterns, which preserves correlations over larger timespans and filters out volatile noises. This is further enhanced by a multi-scale setting, where patterns of diverse granularities are fused towards a comprehensive prediction. Based purely on convolutions of structural simplicity, CP-Net is able to maintain a linear computational complexity and low runtime, while demonstrates an improvement of 4.1% compared with the SOTA method on seven forecasting benchmarks.

Deep Open Snake Tracker for Vessel Tracing

Vessel tracing by modeling vascular structures in 3D medical images with centerlines and radii can provide useful information for vascular health. Existing algorithms have been developed but there are certain persistent problems such as incomplete or inaccurate vessel tracing, especially in complicated vascular beds like the intracranial arteries. We propose here a deep learning based open curve active contour model (DOST) to trace vessels in 3D images. Initial curves were proposed from a centerline segmentation neural network. Then data-driven machine knowledge was used to predict the stretching direction and vessel radius of the initial curve, while the active contour model (as human knowledge) maintained smoothness and intensity fitness of curves. Finally, considering the nonloop topology of most vasculatures, individually traced vessels were connected into a tree topology by applying a minimum spanning tree algorithm on a global connection graph. We evaluated DOST on a Time-of-Flight (TOF) MRA intracranial artery dataset and demonstrated its superior performance over existing segmentation-based and tracking-based vessel tracing methods. In addition, DOST showed strong adaptability on different imaging modalities (CTA, MR T1 SPACE) and vascular beds (coronary arteries).

Task Transformer Network for Joint MRI Reconstruction and Super-Resolution

The core problem of Magnetic Resonance Imaging (MRI) is the trade off between acceleration and image quality. Image reconstruction and super-resolution are two crucial techniques in Magnetic Resonance Imaging (MRI). Current methods are designed to perform these tasks separately, ignoring the correlations between them. In this work, we propose an end-to-end task transformer network (T$^2$Net) for joint MRI reconstruction and super-resolution, which allows representations and feature transmission to be shared between multiple task to achieve higher-quality, super-resolved and motion-artifacts-free images from highly undersampled and degenerated MRI data. Our framework combines both reconstruction and super-resolution, divided into two sub-branches, whose features are expressed as queries and keys. Specifically, we encourage joint feature learning between the two tasks, thereby transferring accurate task information. We first use two separate CNN branches to extract task-specific features. Then, a task transformer module is designed to embed and synthesize the relevance between the two tasks. Experimental results show that our multi-task model significantly outperforms advanced sequential methods, both quantitatively and qualitatively.

CS2-Net: Deep Learning Segmentation of Curvilinear Structures in Medical Imaging

Automated detection of curvilinear structures, e.g., blood vessels or nerve fibres, from medical and biomedical images is a crucial early step in automatic image interpretation associated to the management of many diseases. Precise measurement of the morphological changes of these curvilinear organ structures informs clinicians for understanding the mechanism, diagnosis, and treatment of e.g. cardiovascular, kidney, eye, lung, and neurological conditions. In this work, we propose a generic and unified convolution neural network for the segmentation of curvilinear structures and illustrate in several 2D/3D medical imaging modalities. We introduce a new curvilinear structure segmentation network (CS2-Net), which includes a self-attention mechanism in the encoder and decoder to learn rich hierarchical representations of curvilinear structures. Two types of attention modules - spatial attention and channel attention - are utilized to enhance the inter-class discrimination and intra-class responsiveness, to further integrate local features with their global dependencies and normalization, adaptively. Furthermore, to facilitate the segmentation of curvilinear structures in medical images, we employ a 1x3 and a 3x1 convolutional kernel to capture boundary features. ...
