Progressive Dual Priori Network for Generalized Breast Tumor Segmentation

To promote the generalization ability of breast tumor segmentation models, as well as to improve the segmentation performance for breast tumors with smaller size, low-contrast and irregular shape, we propose a progressive dual priori network (PDPNet) to segment breast tumors from dynamic enhanced magnetic resonance images (DCE-MRI) acquired at different centers. The PDPNet first cropped tumor regions with a coarse-segmentation based localization module, then the breast tumor mask was progressively refined by using the weak semantic priori and cross-scale correlation prior knowledge. To validate the effectiveness of PDPNet, we compared it with several state-of-the-art methods on multi-center datasets. The results showed that, comparing against the suboptimal method, the DSC and HD95 of PDPNet were improved at least by 5.13% and 7.58% respectively on multi-center test sets. In addition, through ablations, we demonstrated that the proposed localization module can decrease the influence of normal tissues and therefore improve the generalization ability of the model. The weak semantic priors allow focusing on tumor regions to avoid missing small tumors and low-contrast tumors. The cross-scale correlation priors are beneficial for promoting the shape-aware ability for irregular tumors. Thus integrating them in a unified framework improved the multi-center breast tumor segmentation performance. The source code and open data can be accessed at https://github.com/wangli100209/PDPNet.

SUFFICIENT: A scan-specific unsupervised deep learning framework for high-resolution 3D isotropic fetal brain MRI reconstruction

High-quality 3D fetal brain MRI reconstruction from motion-corrupted 2D slices is crucial for clinical diagnosis. Reliable slice-to-volume registration (SVR)-based motion correction and super-resolution reconstruction (SRR) methods are essential. Deep learning (DL) has demonstrated potential in enhancing SVR and SRR when compared to conventional methods. However, it requires large-scale external training datasets, which are difficult to obtain for clinical fetal MRI. To address this issue, we propose an unsupervised iterative SVR-SRR framework for isotropic HR volume reconstruction. Specifically, SVR is formulated as a function mapping a 2D slice and a 3D target volume to a rigid transformation matrix, which aligns the slice to the underlying location in the target volume. The function is parameterized by a convolutional neural network, which is trained by minimizing the difference between the volume slicing at the predicted position and the input slice. In SRR, a decoding network embedded within a deep image prior framework is incorporated with a comprehensive image degradation model to produce the high-resolution (HR) volume. The deep image prior framework offers a local consistency prior to guide the reconstruction of HR volumes. By performing a forward degradation model, the HR volume is optimized by minimizing loss between predicted slices and the observed slices. Comprehensive experiments conducted on large-magnitude motion-corrupted simulation data and clinical data demonstrate the superior performance of the proposed framework over state-of-the-art fetal brain reconstruction frameworks.

Relationship between pulmonary nodule malignancy and surrounding pleurae, airways and vessels: a quantitative study using the public LIDC-IDRI dataset

To investigate whether the pleurae, airways and vessels surrounding a nodule on non-contrast computed tomography (CT) can discriminate benign and malignant pulmonary nodules. The LIDC-IDRI dataset, one of the largest publicly available CT database, was exploited for study. A total of 1556 nodules from 694 patients were involved in statistical analysis, where nodules with average scorings <3 and >3 were respectively denoted as benign and malignant. Besides, 339 nodules from 113 patients with diagnosis ground-truth were independently evaluated. Computer algorithms were developed to segment pulmonary structures and quantify the distances to pleural surface, airways and vessels, as well as the counting number and normalized volume of airways and vessels near a nodule. Odds ratio (OR) and Chi-square (χ^2) testing were performed to demonstrate the correlation between features of surrounding structures and nodule malignancy. A non-parametric receiver operating characteristic (ROC) analysis was conducted in logistic regression to evaluate discrimination ability of each structure. For benign and malignant groups, the average distances from nodules to pleural surface, airways and vessels are respectively (6.56, 5.19), (37.08, 26.43) and (1.42, 1.07) mm. The correlation between nodules and the counting number of airways and vessels that contact or project towards nodules are respectively (OR=22.96, χ^2=105.04) and (OR=7.06, χ^2=290.11). The correlation between nodules and the volume of airways and vessels are (OR=9.19, χ^2=159.02) and (OR=2.29, χ^2=55.89). The areas-under-curves (AUCs) for pleurae, airways and vessels are respectively 0.5202, 0.6943 and 0.6529. Our results show that malignant nodules are often surrounded by more pulmonary structures compared with benign ones, suggesting that features of these structures could be viewed as lung cancer biomarkers.

Learning Tubule-Sensitive CNNs for Pulmonary Airway and Artery-Vein Segmentation in CT

Training convolutional neural networks (CNNs) for segmentation of pulmonary airway, artery, and vein is challenging due to sparse supervisory signals caused by the severe class imbalance between tubular targets and background. We present a CNNs-based method for accurate airway and artery-vein segmentation in non-contrast computed tomography. It enjoys superior sensitivity to tenuous peripheral bronchioles, arterioles, and venules. The method first uses a feature recalibration module to make the best use of features learned from the neural networks. Spatial information of features is properly integrated to retain relative priority of activated regions, which benefits the subsequent channel-wise recalibration. Then, attention distillation module is introduced to reinforce representation learning of tubular objects. Fine-grained details in high-resolution attention maps are passing down from one layer to its previous layer recursively to enrich context. Anatomy prior of lung context map and distance transform map is designed and incorporated for better artery-vein differentiation capacity. Extensive experiments demonstrated considerable performance gains brought by these components. Compared with state-of-the-art methods, our method extracted much more branches while maintaining competitive overall segmentation performance. Scalar Coupling Constant Prediction Using Graph Embedding Local Attention Encoder

Scalar coupling constant (SCC) plays a key role in the analysis of three-dimensional structure of organic matter, however, the traditional SCC prediction using quantum mechanical calculations is very time-consuming. To calculate SCC efficiently and accurately, we proposed a graph embedding local self-attention encoder (GELAE) model, in which, a novel invariant structure representation of the coupling system in terms of bond length, bond angle and dihedral angle was presented firstly, and then a local self-attention module embedded with the adjacent matrix of a graph was designed to extract effectively the features of coupling systems, finally, with a modified classification loss function, the SCC was predicted. To validate the superiority of the proposed method, we conducted a series of comparison experiments using different structure representations, different attention modules, and different losses. The experimental results demonstrate that, compared to the traditional chemical bond structure representations, the rotation and translation invariant structure representations proposed in this work can improve the SCC prediction accuracy; with the graph embedded local self-attention, the mean absolute error (MAE) of the prediction model in the validation set decreases from 0.1603 Hz to 0.1067 Hz; using the classification based loss function instead of the scaled regression loss, the MAE of the predicted SCC can be decreased to 0.0963 HZ, which is close to the quantum chemistry standard on CHAMPS dataset.

Glioma Grade Prediction Using Wavelet Scattering-Based Radiomics

Glioma grading before surgery is very critical for the prognosis prediction and treatment plan making. We present a novel wavelet scattering-based radiomic method to predict noninvasively and accurately the glioma grades. The method consists of wavelet scattering feature extraction, dimensionality reduction, and glioma grade prediction. The dimensionality reduction was achieved using partial least squares (PLS) regression and the glioma grade prediction using support vector machine (SVM), logistic regression (LR) and random forest (RF). The prediction obtained on multimodal magnetic resonance images of 285 patients with well-labeled intratumoral and peritumoral regions showed that the area under the receiver operating characteristic curve (AUC) of glioma grade prediction was increased up to 0.99 when considering both intratumoral and peritumoral features in multimodal images, which represents an increase of about 13% compared to traditional radiomics. In addition, the features extracted from peritumoral regions further increase the accuracy of glioma grading.
