LLMs in Biomedicine: A study on clinical Named Entity Recognition

Masoud Monajatipoor, Jiaxin Yang, Joel Stremmel et al.

Large Language Models (LLMs) demonstrate remarkable versatility in various NLP tasks but encounter distinct challenges in biomedical due to the complexities of language and data scarcity. This paper investigates LLMs application in the biomedical domain by exploring strategies to enhance their performance for the NER task. Our study reveals the importance of meticulously designed prompts in the biomedical. Strategic selection of in-context examples yields a marked improvement, offering ~15-20\% increase in F1 score across all benchmark datasets for biomedical few-shot NER. Additionally, our results indicate that integrating external biomedical knowledge via prompting strategies can enhance the proficiency of general-purpose LLMs to meet the specialized needs of biomedical NER. Leveraging a medical knowledge base, our proposed method, DiRAG, inspired by Retrieval-Augmented Generation (RAG), can boost the zero-shot F1 score of LLMs for biomedical NER. PSVRF: Learning to restore Pitch-Shifted Voice without reference

Yangfu Li, Xiaodan Lin, Jiaxin Yang

Pitch scaling algorithms have a significant impact on the security of Automatic Speaker Verification (ASV) systems. Although numerous anti-spoofing algorithms have been proposed to identify the pitch-shifted voice and even restore it to the original version, they either have poor performance or require the original voice as a reference, limiting the prospects of applications. In this paper, we propose a no-reference approach termed PSVRF$^1$ for high-quality restoration of pitch-shifted voice. Experiments on AISHELL-1 and AISHELL-3 demonstrate that PSVRF can restore the voice disguised by various pitch-scaling techniques, which obviously enhances the robustness of ASV systems to pitch-scaling attacks. Furthermore, the performance of PSVRF even surpasses that of the state-of-the-art reference-based approach.

SIDE: Semantic ID Embedding for effective learning from sequences

Dinesh Ramasamy, Shakti Kumar, Chris Cadonic et al.

Sequence-based recommendations models are driving the state-of-the-art for industrial ad-recommendation systems. Such systems typically deal with user histories or sequence lengths ranging in the order of O(10^3) to O(10^4) events. While adding embeddings at this scale is manageable in pre-trained models, incorporating them into real-time prediction models is challenging due to both storage and inference costs. To address this scaling challenge, we propose a novel approach that leverages vector quantization (VQ) to inject a compact Semantic ID (SID) as input to the recommendation models instead of a collection of embeddings. Our method builds on recent works of SIDs by introducing three key innovations: (i) a multi-task VQ-VAE framework, called VQ fusion that fuses multiple content embeddings and categorical predictions into a single Semantic ID; (ii) a parameter-free, highly granular SID-to-embedding conversion technique, called SIDE, that is validated with two content embedding collections, thereby eliminating the need for a large parameterized lookup table; and (iii) a novel quantization method called Discrete-PCA (DPCA) which generalizes and enhances residual quantization techniques. The proposed enhancements when applied to a large-scale industrial ads-recommendation system achieves 2.4X improvement in normalized entropy (NE) gain and 3X reduction in data footprint compared to traditional SID methods.

RadHop-Net: A Lightweight Radiomics-to-Error Regression for False Positive Reduction In MRI Prostate Cancer Detection

Vasileios Magoulianitis, Jiaxin Yang, Catherine A. Alexander et al.

Clinically significant prostate cancer (csPCa) is a leading cause of cancer death in men, yet it has a high survival rate if diagnosed early. Bi-parametric MRI (bpMRI) reading has become a prominent screening test for csPCa. However, this process has a high false positive (FP) rate, incurring higher diagnostic costs and patient discomfort. This paper introduces RadHop-Net, a novel and lightweight CNN for FP reduction. The pipeline consists of two stages: Stage 1 employs data driven radiomics to extract candidate ROIs. In contrast, Stage 2 expands the receptive field about each ROI using RadHop-Net to compensate for the predicted error from Stage 1. Moreover, a novel loss function for regression problems is introduced to balance the influence between FPs and true positives (TPs). RadHop-Net is trained in a radiomics-to-error manner, thus decoupling from the common voxel-to-label approach. The proposed Stage 2 improves the average precision (AP) in lesion detection from 0.407 to 0.468 in the publicly available pi-cai dataset, also maintaining a significantly smaller model size than the state-of-the-art.
