ClassEval: A Manually-Crafted Benchmark for Evaluating LLMs on Class-level Code GenerationXueying Du, Mingwei Liu, Kaixin Wang et al.
In this work, we make the first attempt to evaluate LLMs in a more challenging code generation scenario, i.e. class-level code generation. We first manually construct the first class-level code generation benchmark ClassEval of 100 class-level Python code generation tasks with approximately 500 person-hours. Based on it, we then perform the first study of 11 state-of-the-art LLMs on class-level code generation. Based on our results, we have the following main findings. First, we find that all existing LLMs show much worse performance on class-level code generation compared to on standalone method-level code generation benchmarks like HumanEval; and the method-level coding ability cannot equivalently reflect the class-level coding ability among LLMs. Second, we find that GPT-4 and GPT-3.5 still exhibit dominate superior than other LLMs on class-level code generation, and the second-tier models includes Instruct-Starcoder, Instruct-Codegen, and Wizardcoder with very similar performance. Third, we find that generating the entire class all at once (i.e. holistic generation strategy) is the best generation strategy only for GPT-4 and GPT-3.5, while method-by-method generation (i.e. incremental and compositional) is better strategies for the other models with limited ability of understanding long instructions and utilizing the middle information. Lastly, we find the limited model ability of generating method-dependent code and discuss the frequent error types in generated classes. Evaluating Instruction-Tuned Large Language Models on Code Comprehension and GenerationZhiqiang Yuan, Junwei Liu, Qiancheng Zi et al.
In this work, we evaluate 10 open-source instructed LLMs on four representative code comprehension and generation tasks. We have the following main findings. First, for the zero-shot setting, instructed LLMs are very competitive on code comprehension and generation tasks and sometimes even better than small SOTA models specifically fine-tuned on each downstream task. We also find that larger instructed LLMs are not always better on code-related tasks. Second, for the few-shot setting, we find that adding demonstration examples substantially helps instructed LLMs perform better on most code comprehension and generation tasks; however, the examples would sometimes induce unstable or even worse performance. Furthermore, we find widely-used BM25-based shot selection strategy significantly outperforms the basic random selection or fixed selection only on generation problems. Third, for the fine-tuning setting, we find that fine-tuning could further improve the model performance on downstream code comprehension and generation tasks compared to the zero-shot/one-shot performance. In addition, after being fine-tuned on the same downstream task dataset, instructed LLMs outperform both the small SOTA models and similar-scaled LLMs without instruction tuning. Based on our findings, we further present practical implications on model and usage recommendation, performance and cost trade-offs, and future direction.

Large Language Model-Based Agents for Software Engineering: A SurveyJunwei Liu, Kaixin Wang, Yixuan Chen et al.
The recent advance in Large Language Models (LLMs) has shaped a new paradigm of AI agents, i.e., LLM-based agents. Compared to standalone LLMs, LLM-based agents substantially extend the versatility and expertise of LLMs by enhancing LLMs with the capabilities of perceiving and utilizing external resources and tools. To date, LLM-based agents have been applied and shown remarkable effectiveness in Software Engineering (SE). The synergy between multiple agents and human interaction brings further promise in tackling complex real-world SE problems. In this work, we present a comprehensive and systematic survey on LLM-based agents for SE. We collect 124 papers and categorize them from two perspectives, i.e., the SE and agent perspectives. Fast Online Hashing with Multi-Label ProjectionWenzhe Jia, Yuan Cao, Junwei Liu et al.
Hashing has been widely researched to solve the large-scale approximate nearest neighbor search problem owing to its time and storage superiority. In recent years, a number of online hashing methods have emerged, which can update the hash functions to adapt to the new stream data and realize dynamic retrieval. However, existing online hashing methods are required to update the whole database with the latest hash functions when a query arrives, which leads to low retrieval efficiency with the continuous increase of the stream data. On the other hand, these methods ignore the supervision relationship among the examples, especially in the multi-label case. In this paper, we propose a novel Fast Online Hashing (FOH) method which only updates the binary codes of a small part of the database. To be specific, we first build a query pool in which the nearest neighbors of each central point are recorded. When a new query arrives, only the binary codes of the corresponding potential neighbors are updated. In addition, we create a similarity matrix which takes the multi-label supervision information into account and bring in the multi-label projection loss to further preserve the similarity among the multi-label data. The experimental results on two common benchmarks show that the proposed FOH can achieve dramatic superiority on query time up to 6.28 seconds less than state-of-the-art baselines with competitive retrieval accuracy.

EvoDev: An Iterative Feature-Driven Framework for End-to-End Software Development with LLM-based AgentsJunwei Liu, Chen Xu, Chong Wang et al.
Recent advances in large language model agents offer the promise of automating end-to-end software development from natural language requirements. However, existing approaches largely adopt linear, waterfall-style pipelines, which oversimplify the iterative nature of real-world development and struggle with complex, large-scale projects. To address these limitations, we propose EvoDev, an iterative software development framework inspired by feature-driven development. EvoDev decomposes user requirements into a set of user-valued features and constructs a Feature Map, a directed acyclic graph that explicitly models dependencies between features. Each node in the feature map maintains multi-level information, including business logic, design, and code, which is propagated along dependencies to provide context for subsequent development iterations. We evaluate EvoDev on challenging Android development tasks and show that it outperforms the best-performing baseline, Claude Code, by a substantial margin of 56.8%, while improving single-agent performance by 16.0%-76.6% across different base LLMs, highlighting the importance of dependency modeling, context propagation, and workflow-aware agent design for complex software projects. Our work summarizes practical insights for designing iterative, LLM-driven development frameworks and informs future training of base LLMs to better support iterative software development.

MedResearcher-R1: Expert-Level Medical Deep Researcher via A Knowledge-Informed Trajectory Synthesis FrameworkAiling Yu, Lan Yao, Jingnan Liu et al.
Recent developments in Large Language Model (LLM)-based agents have shown impressive capabilities spanning multiple domains, exemplified by deep research systems that demonstrate superior performance on complex information-seeking and synthesis tasks. While general-purpose deep research agents have shown impressive capabilities, they struggle significantly with medical domain challenges, as evidenced by leading proprietary systems achieving limited accuracy on complex medical benchmarks. The key limitations are: (1) the model lacks sufficient dense medical knowledge for clinical reasoning, and (2) the framework is constrained by the absence of specialized retrieval tools tailored for medical contexts. We present a medical deep research agent that addresses these challenges through two core innovations. First, we develop a novel data synthesis framework using medical knowledge graphs, extracting the longest chains from subgraphs around rare medical entities to generate complex multi-hop question-answer pairs. Second, we integrate a custom-built private medical retrieval engine alongside general-purpose tools, enabling accurate medical information synthesis. Our approach generates 2100+ diverse trajectories across 12 medical specialties, each averaging 4.2 tool interactions. Through a two-stage training paradigm combining supervised fine-tuning and online reinforcement learning with composite rewards, our MedResearcher-R1-32B model demonstrates exceptional performance, establishing new state-of-the-art results on medical benchmarks while maintaining competitive performance on general deep research tasks. Our work demonstrates that strategic domain-specific innovations in architecture, tool design, and training data construction can enable smaller open-source models to outperform much larger proprietary systems in specialized domains.

MLB: A Scenario-Driven Benchmark for Evaluating Large Language Models in Clinical ApplicationsQing He, Dongsheng Bi, Jianrong Lu et al.
The proliferation of Large Language Models (LLMs) presents transformative potential for healthcare, yet practical deployment is hindered by the absence of frameworks that assess real-world clinical utility. Existing benchmarks test static knowledge, failing to capture the dynamic, application-oriented capabilities required in clinical practice. To bridge this gap, we introduce a Medical LLM Benchmark MLB, a comprehensive benchmark evaluating LLMs on both foundational knowledge and scenario-based reasoning. MLB is structured around five core dimensions: Medical Knowledge (MedKQA), Safety and Ethics (MedSE), Medical Record Understanding (MedRU), Smart Services (SmartServ), and Smart Healthcare (SmartCare). The benchmark integrates 22 datasets (17 newly curated) from diverse Chinese clinical sources, covering 64 clinical specialties. Its design features a rigorous curation pipeline involving 300 licensed physicians. Besides, we provide a scalable evaluation methodology, centered on a specialized judge model trained via Supervised Fine-Tuning (SFT) on expert annotations. Our comprehensive evaluation of 10 leading models reveals a critical translational gap: while the top-ranked model, Kimi-K2-Instruct (77.3% accuracy overall), excels in structured tasks like information extraction (87.8% accuracy in MedRU), performance plummets in patient-facing scenarios (61.3% in SmartServ). Moreover, the exceptional safety score (90.6% in MedSE) of the much smaller Baichuan-M2-32B highlights that targeted training is equally critical. Our specialized judge model, trained via SFT on a 19k expert-annotated medical dataset, achieves 92.1% accuracy, an F1-score of 94.37%, and a Cohen's Kappa of 81.3% for human-AI consistency, validating a reproducible and expert-aligned evaluation protocol. MLB thus provides a rigorous framework to guide the development of clinically viable LLMs.

PulseMind: A Multi-Modal Medical Model for Real-World Clinical DiagnosisJiao Xu, Junwei Liu, Jiangwei Lao et al.
Recent advances in medical multi-modal models focus on specialized image analysis like dermatology, pathology, or radiology. However, they do not fully capture the complexity of real-world clinical diagnostics, which involve heterogeneous inputs and require ongoing contextual understanding during patient-physician interactions. To bridge this gap, we introduce PulseMind, a new family of multi-modal diagnostic models that integrates a systematically curated dataset, a comprehensive evaluation benchmark, and a tailored training framework. Specifically, we first construct a diagnostic dataset, MediScope, which comprises 98,000 real-world multi-turn consultations and 601,500 medical images, spanning over 10 major clinical departments and more than 200 sub-specialties. Then, to better reflect the requirements of real-world clinical diagnosis, we develop the PulseMind Benchmark, a multi-turn diagnostic consultation benchmark with a four-dimensional evaluation protocol comprising proactiveness, accuracy, usefulness, and language quality. Finally, we design a training framework tailored for multi-modal clinical diagnostics, centered around a core component named Comparison-based Reinforcement Policy Optimization (CRPO). Compared to absolute score rewards, CRPO uses relative preference signals from multi-dimensional com-parisons to provide stable and human-aligned training guidance. Extensive experiments demonstrate that PulseMind achieves competitive performance on both the diagnostic consultation benchmark and public medical benchmarks.

EHR-R1: A Reasoning-Enhanced Foundational Language Model for Electronic Health Record AnalysisYusheng Liao, Chaoyi Wu, Junwei Liu et al.
Electronic Health Records (EHRs) contain rich yet complex information, and their automated analysis is critical for clinical decision-making. Despite recent advances of large language models (LLMs) in clinical workflows, their ability to analyze EHRs remains limited due to narrow task coverage and lack of EHR-oriented reasoning capabilities. This paper aims to bridge the gap, specifically, we present EHR-Ins, a large-scale, comprehensive EHR reasoning instruction dataset, comprising 300k high-quality reasoning cases and 4M non-reasoning cases across 42 distinct EHR tasks. Its core innovation is a thinking-graph-driven framework that enables to generate high-quality reasoning data at scale. Based on it, we develop EHR-R1, a series of reasoning-enhanced LLMs with up to 72B parameters tailored for EHR analysis. Through a multi-stage training paradigm, including domain adaptation, reasoning enhancement, and reinforcement learning, EHR-R1 systematically acquires domain knowledge and diverse reasoning capabilities, enabling accurate and robust EHR analysis. Lastly, we introduce EHR-Bench, a new benchmark curated from MIMIC-IV, spanning 42 tasks, to comprehensively assess reasoning and prediction across EHR scenarios. In experiments, we show that the resulting EHR-R1 consistently outperforms state-of-the-art commercial and open-source LLMs (including DeepSeek-V3 and GPT-4o), surpassing GPT-4o by over 30 points on MIMIC-Bench and achieving a 10\% higher zero-shot AUROC on EHRSHOT. Collectively, EHR-Ins, EHR-R1, and EHR-Bench have significantly advanced the development for more reliable and clinically relevant EHR analysis.

Can Agents Fix Agent Issues?Alfin Wijaya Rahardja, Junwei Liu, Weitong Chen et al.
LLM-based agent systems are emerging as a new software paradigm and have been widely adopted across diverse domains such as medicine, robotics, and programming. However, maintaining these systems requires substantial effort, as they are inevitably prone to bugs and continually evolve to meet changing external requirements. Therefore, automatically resolving agent issues (i.e., bug reports or feature requests) is a crucial and challenging task. While recent software engineering (SE) agents (e.g., SWE-agent) have shown promise in addressing issues in traditional software systems, it remains unclear how effectively they can resolve real-world issues in agent systems, which differ significantly from traditional software. To fill this gap, we first manually analyze 201 real-world agent issues and identify common categories of agent issues. We then spend 500 person-hours constructing AgentIssue-Bench, a reproducible benchmark comprising 50 agent issue resolution tasks (each with an executable environment and failure-triggering tests). We further evaluate state-of-the-art SE agents on AgentIssue-Bench and reveal their limited effectiveness (i.e., with only 0.67% - 4.67% resolution rates). These results underscore the unique challenges of maintaining agent systems compared to traditional software, highlighting the need for further research to develop advanced SE agents for resolving agent issues. Robust Retinal Vessel Segmentation from a Data Augmentation PerspectiveXu Sun, Huihui Fang, Yehui Yang et al.
Retinal vessel segmentation is a fundamental step in screening, diagnosis, and treatment of various cardiovascular and ophthalmic diseases. Robustness is one of the most critical requirements for practical utilization, since the test images may be captured using different fundus cameras, or be affected by various pathological changes. We investigate this problem from a data augmentation perspective, with the merits of no additional training data or inference time. In this paper, we propose two new data augmentation modules, namely, channel-wise random Gamma correction and channel-wise random vessel augmentation. Given a training color fundus image, the former applies random gamma correction on each color channel of the entire image, while the latter intentionally enhances or decreases only the fine-grained blood vessel regions using morphological transformations. With the additional training samples generated by applying these two modules sequentially, a model could learn more invariant and discriminating features against both global and local disturbances. Experimental results on both real-world and synthetic datasets demonstrate that our method can improve the performance and robustness of a classic convolutional neural network architecture. Does Pass Rate Tell the Whole Story? Evaluating Design Constraint Compliance in LLM-based Issue ResolutionKai Yu, Zhenhao Zhou, Junhao Zeng et al.
Repository-level issue resolution benchmarks have become a standard testbed for evaluating LLM-based agents, yet success is still predominantly measured by test pass rates. In practice, however, acceptable patches must also comply with project-specific design constraints, such as architectural conventions, error-handling policies, and maintainability requirements, which are rarely encoded in tests and are often documented only implicitly in code review discussions. This paper introduces \textit{design-aware issue resolution} and presents \bench{}, a benchmark that makes such implicit design constraints explicit and measurable. \bench{} is constructed by mining and validating design constraints from real-world pull requests, linking them to issue instances, and automatically checking patch compliance using an LLM-based verifier, yielding 495 issues and 1,787 validated constraints across six repositories, aligned with SWE-bench-Verified and SWE-bench-Pro. Experiments with state-of-the-art agents show that test-based correctness substantially overestimates patch quality: fewer than half of resolved issues are fully design-satisfying, design violations are widespread, and functional correctness exhibits negligible statistical association with design satisfaction. While providing issue-specific design guidance reduces violations, substantial non-compliance remains, highlighting a fundamental gap in current agent capabilities and motivating design-aware evaluation beyond functional correctness.

Multi-Agent Deep Research: Training Multi-Agent Systems with M-GRPOHaoyang Hong, Jiajun Yin, Yuan Wang et al.
Multi-agent systems perform well on general reasoning tasks. However, the lack of training in specialized areas hinders their accuracy. Current training methods train a unified large language model (LLM) for all agents in the system. This may limit the performances due to different distributions underlying for different agents. Therefore, training multi-agent systems with distinct LLMs should be the next step to solve. However, this approach introduces optimization challenges. For example, agents operate at different frequencies, rollouts involve varying sub-agent invocations, and agents are often deployed across separate servers, disrupting end-to-end gradient flow. To address these issues, we propose M-GRPO, a hierarchical extension of Group Relative Policy Optimization designed for vertical Multi-agent systems with a main agent (planner) and multiple sub-agents (multi-turn tool executors). M-GRPO computes group-relative advantages for both main and sub-agents, maintaining hierarchical credit assignment. It also introduces a trajectory-alignment scheme that generates fixed-size batches despite variable sub-agent invocations. We deploy a decoupled training pipeline in which agents run on separate servers and exchange minimal statistics via a shared store. This enables scalable training without cross-server backpropagation. In experiments on real-world benchmarks (e.g., GAIA, XBench-DeepSearch, and WebWalkerQA), M-GRPO consistently outperforms both single-agent GRPO and multi-agent GRPO with frozen sub-agents, demonstrating improved stability and sample efficiency. These results show that aligning heterogeneous trajectories and decoupling optimization across specialized agents enhances tool-augmented reasoning tasks.

Evolving Diagnostic Agents in a Virtual Clinical EnvironmentPengcheng Qiu, Chaoyi Wu, Junwei Liu et al.
In this paper, we present a framework for training large language models (LLMs) as diagnostic agents with reinforcement learning, enabling them to manage multi-turn diagnostic processes, adaptively select examinations, and commit to final diagnoses. Unlike instruction-tuned models trained on static case summaries, our method acquires diagnostic strategies through interactive exploration and outcome-based feedback. Our contributions are fourfold: (i) We present DiagGym, a diagnostics world model trained with electronic health records that emits examination outcomes conditioned on patient history and recommended examination, serving as a virtual clinical environment for realistic diagnosis training and evaluation; (ii) We train DiagAgent via end-to-end, multi-turn reinforcement learning to learn diagnostic policies that optimize both information yield and diagnostic accuracy; (iii) We introduce DiagBench, a diagnostic benchmark comprising 750 cases with physician-validated examination recommendations and 99 cases annotated with 973 physician-written rubrics on diagnosis process; (iv) we demonstrate superior performance across diverse diagnostic settings. DiagAgent significantly outperforms 10 state-of-the-art LLMs, including DeepSeek-v3 and GPT-4o, as well as two prompt-engineered agents. In single-turn settings, DiagAgent achieves 9.34% higher diagnostic accuracy and 44.03% improvement in examination recommendation hit ratio. In end-to-end settings, it delivers 15.12% increase in diagnostic accuracy and 23.09% boost in examination recommendation F1 score. In rubric-based evaluation, it surpasses the next-best model, Claude-sonnet-4, by 7.1% in weighted rubric score. These findings indicate that learning policies in interactive clinical environments confers dynamic and clinically meaningful diagnostic management abilities unattainable through passive training alone.

GAPS: A Clinically Grounded, Automated Benchmark for Evaluating AI CliniciansXiuyuan Chen, Tao Sun, Dexin Su et al.
Current benchmarks for AI clinician systems, often based on multiple-choice exams or manual rubrics, fail to capture the depth, robustness, and safety required for real-world clinical practice. To address this, we introduce the GAPS framework, a multidimensional paradigm for evaluating \textbf{G}rounding (cognitive depth), \textbf{A}dequacy (answer completeness), \textbf{P}erturbation (robustness), and \textbf{S}afety. Critically, we developed a fully automated, guideline-anchored pipeline to construct a GAPS-aligned benchmark end-to-end, overcoming the scalability and subjectivity limitations of prior work. Our pipeline assembles an evidence neighborhood, creates dual graph and tree representations, and automatically generates questions across G-levels. Rubrics are synthesized by a DeepResearch agent that mimics GRADE-consistent, PICO-driven evidence review in a ReAct loop. Scoring is performed by an ensemble of large language model (LLM) judges. Validation confirmed our automated questions are high-quality and align with clinician judgment. Evaluating state-of-the-art models on the benchmark revealed key failure modes: performance degrades sharply with increased reasoning depth (G-axis), models struggle with answer completeness (A-axis), and they are highly vulnerable to adversarial perturbations (P-axis) as well as certain safety issues (S-axis). This automated, clinically-grounded approach provides a reproducible and scalable method for rigorously evaluating AI clinician systems and guiding their development toward safer, more reliable clinical practice.

Quantum-Boosted High-Fidelity Deep LearningFeng-ao Wang, Shaobo Chen, Yao Xuan et al.
A fundamental limitation of probabilistic deep learning is its predominant reliance on Gaussian priors. This simplistic assumption prevents models from accurately capturing the complex, non-Gaussian landscapes of natural data, particularly in demanding domains like complex biological data, severely hindering the fidelity of the model for scientific discovery. The physically-grounded Boltzmann distribution offers a more expressive alternative, but it is computationally intractable on classical computers. To date, quantum approaches have been hampered by the insufficient qubit scale and operational stability required for the iterative demands of deep learning. Here, we bridge this gap by introducing the Quantum Boltzmann Machine-Variational Autoencoder (QBM-VAE), a large-scale and long-time stable hybrid quantum-classical architecture. Our framework leverages a quantum processor for efficient sampling from the Boltzmann distribution, enabling its use as a powerful prior within a deep generative model. Applied to million-scale single-cell datasets from multiple sources, the QBM-VAE generates a latent space that better preserves complex biological structures, consistently outperforming conventional Gaussian-based deep learning models like VAE and SCVI in essential tasks such as omics data integration, cell-type classification, and trajectory inference. It also provides a typical example of introducing a physics priori into deep learning to drive the model to acquire scientific discovery capabilities that breaks through data limitations. This work provides the demonstration of a practical quantum advantage in deep learning on a large-scale scientific problem and offers a transferable blueprint for developing hybrid quantum AI models.

Effective Field Neural NetworkXi Liu, Yujun Zhao, Chun Yu Wan et al.
In recent years, with the rapid development of machine learning, physicists have been exploring its new applications in solving or alleviating the curse of dimensionality in many-body problems. In order to accurately reflect the underlying physics of the problem, domain knowledge must be encoded into the machine learning algorithms. In this work, inspired by field theory, we propose a new set of machine learning models called effective field neural networks (EFNNs) that can automatically and efficiently capture important many-body interactions through multiple self-refining processes. Taking the classical $3$-spin infinite-range model and the quantum double exchange model as case studies, we explicitly demonstrate that EFNNs significantly outperform fully-connected deep neural networks (DNNs) and the effective model. Furthermore, with the help of convolution operations, the EFNNs learned in a small system can be seamlessly used in a larger system without additional training and the relative errors even decrease, which further demonstrates the efficacy of EFNNs in representing core physical behaviors.

A Refer-and-Ground Multimodal Large Language Model for BiomedicineXiaoshuang Huang, Haifeng Huang, Lingdong Shen et al.
With the rapid development of multimodal large language models (MLLMs), especially their capabilities in visual chat through refer and ground functionalities, their significance is increasingly recognized. However, the biomedical field currently exhibits a substantial gap in this area, primarily due to the absence of a dedicated refer and ground dataset for biomedical images. To address this challenge, we devised the Med-GRIT-270k dataset. It comprises 270k question-and-answer pairs and spans eight distinct medical imaging modalities. Most importantly, it is the first dedicated to the biomedical domain and integrating refer and ground conversations. The key idea is to sample large-scale biomedical image-mask pairs from medical segmentation datasets and generate instruction datasets from text using chatGPT. Additionally, we introduce a Refer-and-Ground Multimodal Large Language Model for Biomedicine (BiRD) by using this dataset and multi-task instruction learning. Extensive experiments have corroborated the efficacy of the Med-GRIT-270k dataset and the multi-modal, fine-grained interactive capabilities of the BiRD model. This holds significant reference value for the exploration and development of intelligent biomedical assistants.

Balancing is a fundamental need for legged robots due to their unstable floating-base nature. Balance control has been thoroughly studied for simple models such as the linear inverted pendulum thanks to the concept of the instantaneous capture point (ICP), yet the constant center of mass height assumption limits the application. This paper explores balancing of the variable-height inverted pendulum (VHIP) model by introducing the \emph{instantaneous capture input} (ICI), an extension of the ICP based on its key properties. Namely, the ICI can be computed as a function of the state, and when this function is used as the control policy, the ICI is rendered stationary and the system will eventually come to a stop. This characterization induces an analytical region of capturable states for the VHIP, which can be used to conceptually guide where to step. To further address state and control constraints during recovery, we present and theoretically analyze an explicit ICI-based controller with online optimal feedback gains. Simulations demonstrate the validity of our controller for capturability maintenance compared to an approach based on the divergent component of motion.
